    I want a simple perl script that can help me impute missing nucleotides in aligned sequences: As an example, my old_file contains the following aligned sequences: seq1 ATGTC seq2 ATGTC seq3 ATNNC seq4 NNGTN seq5 CTCTN So I now want to infer all Ns in the file and get a new file with all the Ns inferred based on the majority nucleotide at a particular position. My new_file should look like this: seq1 ATGTC seq2 ATGTC seq3 ATGTC seq4 ATGTC seq5 CTCTC A script with usage: "impute_missing_data.pl old_file new_file" or any other approach will be helpful to me. The reason for integrating this filter comes from Spring security FAQs: I'm using Tomcat (or some other servlet container) and have enabled HTTPS for my login page, switching back to HTTP afterwards. It doesn't work - I just end up back at the login page after authenticating. This happens because sessions created under HTTPS, for which the session cookie is marked as “secure”, cannot subsequently be used under HTTP. The browser will not send the cookie back to the server and any session state will be lost (including the security context information).   • Pass form data from block to a page view in Drupal

    I am using the location module and views module for a postcode search, which works fine in a page display using views. However I want the user to be able to enter their postcode into a block on the homepage and clicking submit my module sends them to the page created in views and the postcode is set as a session S_SESSION['postcode'] before sending to this page, next I want the location page to load but using the session to display the locations automatically. Any ideas I am using hook_form_submit() and inside that declaring the $form_state as a session and then using $form_state['redirect'] to sent to the views page path.

  • Mass update of data in sql from int to varchar

    we have a large table (5608782 rows and growing) that has 3 columns Zip1,Zip2, distance all columns are currently int, we would like to convert this table to use varchars for international usage but need to do a mass import into the new table convert zip < 5 digits to 0 padded varchars 123 becomes 00123 etc. is there a way to do this short of looping over each row and doing the translation programmaticly?

  • Why can't RB-Tree be a list?

    Hey everyone. I have a problem with the rb-trees. according to wikipedia, rb-tree needs to follow the following: A node is either red or black. The root is black. (This rule is used in some definitions and not others. Since the root can always be changed from red to black but not necessarily vice-versa this rule has little effect on analysis.) All leaves are black. Both children of every red node are black. Every simple path from a given node to any of its descendant leaves contains the same number of black nodes. As we know, an rb-tree needs to be balanced and has the height of O(log(n)). But, if we insert an increasing series of numbers (1,2,3,4,5...) and theoretically we will get a tree that will look like a list and will have the height of O(n) with all its nodes black, which doesn't contradict the rb-tree properties mentioned above. So, where am I wrong?? thanks.

    Hi I need to have objects sorted by price (decimal) value for fast access. I need to be able to find all objects with price more then A or less than B. I was thinkg about SortedList, but it does not provide a way to find ascending or descending enumerator starting from given key value (say give me all objects with price less than $120). Think of a system that accepts items for sell from users and stores them into that collection. Another users want to find items cheaper than $120. Basically what i need is tree-based collection and functionality to find node that is smaller\greater\equal to provided key. Please advice.

  • Rails ActiveRecord- has_many through and belongs_to a related model

    I have 3 models sites, user_favorites and users. Relevant relationships: class Site < ActiveRecord::Base has_many :users, :through => :user_favorites class UserFavorite < ActiveRecord::Base belongs_to :user, :counter_cache => true belongs_to :site end class User < ActiveRecord:Base has_many :user_favorites has_many :sites, :through => :user_favorites All of that works just fine. I'd like to add a new attribute to the Site model to indicate which user created it. I don't believe this constitutes a has_and_belongs_to_many scenario. A site has many users through user_favorites but I want it to belong to a single user reflecting the owner/creator. I'm wondering what the ORM best practice is for this. SQL wise I'd just use different joins depending on what I was trying to query with a created_by FK in Site. Sorry if I'm missing something basic here. Thanks

    Before disconnect the client, the server wants to send some info to the client - why do I(server) disconnect you(client). If I send packet to the info and close the client socket immediately, closesocket() returns -1 and if I use linger option to work closesocket() successfully, the info cannot be sent completely. How can I complete this and is it possible to know socket buffer is empty(means my packet sent all)? thx.

  • Is it possible to add IPTC data to a JPG using python when no such data already exists?

    With the IPTCInfo module under Python (http://snippets.dzone.com/posts/show/768 for more info) it's possible to read, modify and write IPTC info to pictures. However, if a JPG doesn't already have IPTC information, the module simply raises an exception. It doesn't seem to be able to create and add this metadata information itself. What alternatives are there? I've googled for the past hour but to no avail whatsoever.

    I have the following text from an academic course I took a while ago about in-order traversal (they also call it pancaking) of a binary tree (not BST): In-order tree traversal Draw a line around the outside of the tree. Start to the left of the root, and go around the outside of the tree, to end up to the right of the root. Stay as close to the tree as possible, but do not cross the tree. (Think of the tree — its branches and nodes — as a solid barrier.) The order of the nodes is the order in which this line passes underneath them. If you are unsure as to when you go “underneath” a node, remember that a node “to the left” always comes first. Here's the example used (slightly different tree from below) However when I do a search on google, I get a conflicting definition. For example the wikipedia example: Inorder traversal sequence: A, B, C, D, E, F, G, H, I (leftchild,rootnode,right node) But according to (my understanding of) definition #1, this should be A, B, D, C, E, F, G, I, H Can anyone clarify which definition is correct? They might be both describing different traversal methods, but happen to be using the same name. I'm having trouble believing the peer-reviewed academic text is wrong, but can't be certain.

    I bind the ItemsSource of a ComboBox to an ObservableCollection<MyClass>. In code I change the collection (e.g. edit the MyClass.Name property). The problem: the change is not reflected in the dropdown box if the ComboBox, yet when I seled the item from the dropdown it is displayed correctly in the selected item box of the ComboBox. What's going on? :) PS MyClass has INotifyPropertyChanged implemented

    Date column does not display in sorted in GridView using vb.net. In sql server the select query is returning records in sorted manner or in order by. Well so I thought but my team member wrote something I am very hard to get into. His pseudo code int k =0; a[][] <- create mapModuleNearbyDotList -array //CPU O(n) for(j = 1 to n) // O(nlog(m)) for(i =1 to n) for(k = 1 to n) if(dot is nearby) adj[i][j]=min(adj[i][j], adj[i][k] + adj[k][j]); His ideas transformations of lists to tables His worst case time complexity is O(n^3), where n is number of elements in his so-called table. Exception to the last point with Finite structure: O(mlog(n)) where n is number of vertices and m is the amount of neighbour vertices. Questions about his ideas why to waste resources to transform constantly-modified lists to table? Fast? only point where I to some extent agree but cannot understand the same upper limits n for each for-loops -- perhaps he supposed it circular why does the code take O(mlog(n)) to proceed in time as finite structure? The term finite may be wrong, explicit?

  • wordpress -> showing custom data from child pages + pagination

    Hello! You can see here what i am doing: http://www.arvag.net/otkrijte-svet/leto/ So its pulling 2 custom fields from child pages, one of them is just url for the image on the left, and the other field is that text showing on the right. Now, what i want to do is to add pagination there. The code i have now will just simply show all child pages, but i want to show only 5 child pages, so if user want to see 6th child page he would have to click on link for "Page 2" and so on.
