• rpy2: Converting a data.frame to a numpy array

  I have a data.frame in R. It contains a lot of data : gene expression levels from many (125) arrays. I'd like the data in Python, due mostly to my incompetence in R and the fact that this was supposed to be a 30 minute job. I would like the following code to work. To understand this code, know that the variable path contains the full path to my data set which, when loaded, gives me a variable called immgen. Know that immgen is an object (a Bioconductor ExpressionSet object) and that exprs(immgen) returns a data frame with 125 columns (experiments) and tens of thousands of rows (named genes). robjects.r("load('%s')"%path) # loads immgen e = robjects.r['data.frame']("exprs(immgen)") expression_data = np.array(e) This code runs, but expression_data is simply array([[1]]). I'm pretty sure that e doesn't represent the data frame generated by exprs() due to things like: In [40]: e._get_ncol() Out[40]: 1 In [41]: e._get_nrow() Out[41]: 1 But then again who knows? Even if e did represent my data.frame, that it doesn't convert straight to an array would be fair enough - a data frame has more in it than an array (rownames and colnames) and so maybe life shouldn't be this easy. However I still can't work out how to perform the conversion. The documentation is a bit too terse for me, though my limited understanding of the headings in the docs implies that this should be possible. Anyone any thoughts?

• Why does the same Getopt::Long code work differently in different programs?

  The following code works in one script yet in another only works if a specify the -- end of options flag before specifying an option: my $opt; GetOptions( 'help|h' => sub { usage("you want help?? hahaha, hopefully you're not serious!!"); }, 'file|f=s' => \$opt->{FILE}, 'report|r' => \$opt->{REPORT}, ) or usage("Bad Options"); In other words, the same code words in good.pl and bad.pl like so: good.pl -f bad.pl -- -f If I try bad.pl -f I get unknown option:f. Anyone have any clue as to what can cause this behavior? Thanks in advance! I've solved this..... and btw it's a VERY clear question (so why the downvotes)? I'll state it again: What would cause the identical GetOptions block to work in these 2 ways: "good.pl -f" "bad.pl -- -f" see how clear? Maybe you guys should think about it as if it were a TEST!

• Is there the equivalent of cloud computing for modems?

  I asked this question on SF, and someone recommended that I ask it here - (I don't think I have enough points to move a question from SF to SO - and in any case, I don't know how to do it - so here is the question again): I am interested in the concept of PAAS (platform as a service). However, all talk about SAAS/PAAS seems to focus on only the computer itself - not its peripherals. Is it possible to 'outsource' modems as a resource - so that an app running remotely can pump data to a modem in the cloud? As a bit of background to the question, a group of us are thinking of starting a company that offers similar services to companies like twilio etc - but I want to 'outsource' both the computing hardware (thats PAAS - the easy bit) and the modems (thats what I cant seem to find any info on). Does anyone know if modems can be bundled as part of a PAAS service? - alternatively, is there a way that an application running on one computer can communicate (i.e. pump data) to a remote modem residing on another machine?. I assume I can come up with some protocol over UDP or TCP - but there is no point reinventing the wheel - if such a protocol like that already exists (or if it some open source software allows one to do this). Any suggestions on how to solve this problem?

• Zend Sessions problem with IE8

  I'm running a Zend Framework powered website and it seems to have serious problems with sessions. I have a 5 step process where I save the form data in the session between the steps and then save it into the database on the last step. When we built the site sometimes the session just went away and forced us to restart. Now it seems to work again but recently we discovered an issue with Internet Explorer 8. It fails between step 2 - 3 and forgets the session. It works fine in IE6, IE7, FF, Chrome, Safari and even in my mobile web browser (SE P1). We're storing our sessions in the database and if I deactivate the session db handler it works. What's the difference between using the database and not using it for sessions? Do I loose something if I switch back? • latex padding / margin hell

  hi everyone I have been wrestling with a latex table for far too long. I need a table that has has centered headers, and body cells that contain text that may wrap around. Because of the wrap-around requirement, i'm using p{xxx} instead of l for specifying cell widths. The problem this causes is that cell contents are not left justified, so the look like spaced-out junk. To fix this problem I'm using \flushleft for each cell. This does left justify contents, but puts in a ton of white space above and below the contents of the cell. • How to save a HTMLElement (Table) in localStorage?

  I've been trying this for a while now and could not find anything online... I have a project, where tablerows get added to a table. Works fine. Now I want to save the Table in the localStorage, so I can load it again. • Best way to store list of numbers and to retrieve them

  Hi. What is the best way to store a list of random numbers (like lotto/bingo numbers) and retrieve them? I'd like to store on a Database a number of rows, where each row contains 5-10 numbers ranging from 0 to 90. I will store a big number of those rows. What I'd like to be able is to retrieve the rows that have at least X number in common to a newly generated row. Example: [3,4,33,67,85,99] [55,56,77,89,98,99] [3,4,23,47,85,91] Those are on the DB I will generate this: [1,2,11,45,47,88] and now I want to get the rows that have at least 1 number in common with this one. The easiest (and dumbest?) way is to make 6 select and check for similar results. I thought to store numbers with a large binary string like 000000000000000000000100000000010010110000000000000000000000000 with 99 numbers where each number represent a number from 1 to 99, so if I have 1 at the 44th position, it means that I have 44 on that row. This method is probably shifting the difficult tasks to the Db but it's again not very smart. Any suggestion?

• Best way to replace mass emails sent from Entourage with a proper mailing list solution?

  I am helping a Los Angeles choreographer to transition away from sending her announcements via Entourage. Here's the situation: She has multiple conact groups, and sends classes and performance announcements several times a month, to different groups. She manages the contact groups manually. The group size is between 1500 and 2500 people. Recently verizon blocked her outgoing port 25, presumably for spam activity. Again, her contacts are interested in the content. She is aware of mailchimp, constantcontact etc. but would like to be able to send the email via her email software and not have to create a newsletter for every single mailing. Also, she's very short on $$. So, what would be the best way to set up a system allowing her to send announcements from Entourage, with attached images, to her lists, without having Entourage send every single email? I am thinking of setting up a set of mailing lists, each corresponding to one of her groups. I have never set up a mailing list before and am wondering if it's possible to have a list accept emails from only one person (Admin) and distribute them to the group? Recipients should be able to unsubscribe easily, and by default reply to her but not the list. She should be the only one able to use the list for distribution, and should be able to send messages (with attachments) directly from her email client without modification. Is this possible? Where can I find step-by-step instructions? What are best practices to avoid her domain being blacklisted? What's the easiest way to convert her contact groups to mailing list subscribers? I am helping her for free, so the simpler the better :) Thank you! UPDATE: She has a standard linux hosting account allowing her to run php etc. And, ideally, the emails would come from her personally or at least from her domain name.

• Update a tableView with a plist took from another table

  Background: I have a tab bar application, which has a tableView as the "heart" of the app. It loads data from a plist and, through a button that checks if there are any updates on the remote plist file, updates the local plist with the remote contents. Then, i have another tableView, that should display only those plist items that have a bool value set to YES. Now i want to add a button to the second table that reloads the plist took from the first table. Expected: When i update the local plist from the first table and when i press the button on the second table, the 2nd table is supposed to update and show the cells with that bool value set to YES. (Note: I set YES as default to some items on plist). What happens: The first table updates its content from remote. The second table shows the old items with the value set to YES. When i press the button to refresh data, it reads the plist fine (by logging it, it has the same contents of the first table -only those set to YES-),but it doesn't update data even if i have [self.tableView reloadData];. • Flash - Uploading to and Downloading from localhost

  I have an online flash application that acts as a front end for a server application built in delphi. The server can be installed/used on a remote computer or a personal version can be downloaded and the Flash app pointed at localhost to use it. However, Flash has issues with using the POST and GET functions on the localhost, which makes uploading data files and downloading results files difficult. To get past the difficulty with downloading results files I'm planning to just have the server app serve the results file as an attachment and have the Flash app open the address of the file up in another browser window using external interface. First off, is this likely to cause similar security issues? I.E. Flash will see "localhost" in the external interface call and stop it from working the same as when I try to use POST/GET functions with localhost? Secondly, for upload this seems just a bit little trickier, I'm planning on doing something similar, having flash use external interface to open a php script for a file upload. Is this feasible and, again, will Flash still have security issues? Lastly, if anyone knows how to get flash to execute POST and GET functions with localhost addresses, I'd love to have that information to avoid all this jumping through hoops.

  Hello everybody, I am having a Problem with my nhibernate-mapping and I can't find a solution by searching on stackoverflow/google/documentation. The database I am using has (amongst others) two tables. One is unit with the following fields: id enduring_id starts ends damage_enduring_id [...] The other one is damage, which has the following fields: id enduring_id starts ends [...] The units are assigned to a damage and one damage can have zero, one or more units working on it. Every time a unit moves to annother damage, the dataset is copied. The field "ends" of the old record and "starts" of the new record are set to the current time stamp, enduring_id stays the same. So if I want to know which units were working on a damage at a certain time, I do the following select: select * from unit join damage on damage.enduring_id = unit.damage_enduring_id where unit.starts <= 'time' and unit.ends = 'time' (This is not an actualy query from the database, I made it up to make clear what I mean. The the real database is a little more complex) Now I want to map it that way, so I can load all the damages which are valid at one time (starts <= wanted time <= ends) and that each of them has a Bag with all the attached units at that time (again starts <= wanted time <= ends). Is this possible within the mapping? Sorry if this is a stupid question, but I am pretty new to nhibernate and I have no clue how to do it. Thanks a lot for reading my post! Bye, Tobias

• Moving a large number of files in one directory to multiple directories

  I am looking to create a Windows batch script to move about 2,000 files and splitting them up so that there are 10 files per folder. I have attempted creating a batch script but the syntax really boggles my mind. Here is what I have so far @echo off :: Config parameters set /a groupsize = 10 :: initial counter, everytime counter is 1, we create new folder set /a n = 1 :: folder counter set /a nf = 1 for %%f in (*.txt) do ( :: if counter is 1, create new folder if %n% == 1 ( md folder%nf% set /a n += 1 ) :: move file into folder mv -Y %%f folder%nf%\%%f :: reset counter if larger than group size if %n% == %groupsize% ( set /a n = 1 ) else ( set /a n += 1 ) ) pause Basically what this script does is loop through each .txt file in the directory. It creates a new directory in the beginning and moves 10 files into that directory, then creates a new folder again and moves another 10 files into that directory, and so on. However, I'm having problems where the n variable is not being incremented in the loop? I'm sure there's other errors too since the CMD window closes on me even with pause. Any help or guidance is appreciated, thanks for your time!

• Animation not playing

In my game, when I tilt the device, the character moves and faces the correct direction, but does not animate. I am using an animated UIImageView. • Register filetype with the browser?

  In Android, I am trying to make it so that the user downloads a font from the browser, and I am able to view the font when downloaded. After multiple issues, I still have one lingering one: Registering the filetype with the browser. When trying to download with the Emulator (2.1-u1), I get "Cannot download. The content is not supported on this phone". Okay, so maybe its my manifest file. Updated with this: <activity android:name=".MainActivity" android:label="MainActivity"> <intent-filter> <action android:name="android.intent.action.MAIN"/> <category android:name="android.intent.category.LAUNCHER"/> <catagory android:name="android.intent.category.BROWSABLE"/> <data android:scheme="http"/> <data android:scheme="https"/> <data android:scheme="ftp"/> <data android:host="*"/> <data android:mimeType="*/*"/> <data android:pathPattern=".*zip"/> </intent-filter> </activity> Went back to the browser, and fails again. Restart the Emulator, still fails. Note that I got this format from posts here. Any suggestions on what to do?

• Solr associations

  Hi all, The last couple of days we are thinking of using Solr as our search engine of choice. Most of the features we need are out of the box or can be easily configured. There is however one feature that we absolutely need that seems to be well hidden (or missing) in Solr. I'll try to explain with an example. We have lots of documents that are actually businesses: <document> <name>Apache</name> <cat>1</cat> ... </document> <document> <name>McDonalds</name> <cat>2</cat> ... </document> In addition we have another xml file with all the categories and synonyms: <cat id=1> <name>software</name> <synonym>IT<synonym> </cat> <cat id=2> <name>fast food</name> <synonym>restaurant<synonym> </cat> We want to associate both businesses and categories so we can search using the name and/or synonyms of the category. But we do not want to merge these files at indexing time because we should update the categories (adding.remioving synonyms...) without indexing all the businesses again. Is there anything in Solr that does this kind of associations or do we need to develop some specific pieces? All feedback and suggestions are welcome. Thanks in advance, Tom

• Tomcat reporting 404 error on all of newly deployed WAR files?

  I deployed a WAR file into $TOMCAT_HOME/webapps by copying the file into the directory, just like I've done a thousand times before. Tomcat detects the WAR and inflates it. I can traverse the directory tree on my server at the command line (it's Fedora). But when I address the webapp within my client machine's browser, I get nothing but 404 errors. This has happened to the last two deployments of completely separate WARs. The first was a replacement of an existing WAR. I first deleted the WAR and its inflated directory, and then copied in the WAR which inflated... 404. I deleted everything again, put back the previously working WAR from backup. It inflated and worked. The second was a completely new, never before deployed WAR... nothing but 404. Other WARs are working, but now I'm afraid to change anything until I know what is going on. Any clues? Edit: From my comment you can see that the logs included "SEVERE: Error listenerStart" after the WAR was deployed by Tomcat. There were no stack traces or other errors reported.

• How do I efficiently write a "toggle database value" function in AJAX?

  Say I have a website which shows the user ten images and asks them to categorise each image by clicking on buttons. A button for "funny", a button for "scary", a button for "pretty" and so on. These buttons aren't exclusive. A picture can be both funny and scary. The user clicks the "funny" button. An AJAX request is sent off to the database to mark that image as funny. The "funny" button lights up, by assigning a class in the DOM to mark it as "on". But the user made a mistake. They meant to hit the next button over. They should click "funny" again to turn it off, right? At this point I'm not sure whats the most efficient way to proceed. The database knows that the "funny" flag is set, but it's inefficient to query the database every time a button is clicked to say, is this flag set or not, then go on with a second database call to toggle it. Should I infer the state of the database flag from the DOM, i.e. if that button has the class "on" then the flag must be set, and branch at that point? Or would it be better to have a data structure in Javascript in the page which duplicates the state of each image in the database, so that every time I set the database flag to true, I also set the value in the Javascript data to true and so on?

• Posting forms to a 404 + HttpHandler in IIS7: why has all POST data gone missing?

  OK, this might sound a bit confusing and complicated, so bear with me. We've written a framework that allows us to define friendly URLs. If you surf to any arbitrary URL, IIS tries to display a 404 error (or, in some cases, 403;14 or 405). However, IIS is set up so that anything directed to those specific errors is sent to an .aspx file. This allows us to implement an HttpHandler to handle the request and do stuff, which involves finding the an associated template and then executing whatever's associated with it. Now, this all works in IIS 5 and 6 and, to an extent, on IIS7 - but for one catch, which happens when you post a form. See, when you post a form to a non-existent URL, IIS says "ah, but that url doesn't exist" and throws a 405 "method not allowed" error. Since we're telling IIS to redirect those errors to our .aspx page and therefore handling it with our HttpHandler, this normally isn't a problem. But as of IIS7, all POST information has gone missing after being redirected to the 405. And so you can no longer do the most trivial of things involving forms. To solve this we've tried using a HttpModule, which preserves POST data but appears to not have an initialized Session at the right time (when it's needed). We also tried using a HttpModule for all requests, not just the missing requests that hit 404/403;14/405, but that means stuff like images, css, js etc are being handled by .NET code, which is terribly inefficient. Which brings me to the actual question: has anyone ever encountered this, and does anyone have any advice or know what to do to get things working again? So far someone has suggested using Microsoft's own URL Rewriting module. Would this help solve our problem? Thanks.

• permutations gone wrong

  I have written code to implement an algorithm I found on string permutations. What I have is an arraylist of words ( up to 200) and I need to permutate the list in levels of 5. Basically group the string words in fives and permutated them. What I have takes the first 5 words generates the permutations and ignores the rest of the arraylist? Any ideas appreciated.   I am building certain GUI in C# for a content manager and looking for the tools or code snippets or open libraries ( code ideally in C# ) which allow me the following : 1. For table A in database X (test ) and table A in database Y (production) and for a simple filter ( e.g. listname = "XYZ" ) I need to show additions/deletions/updates in some way. which might be side-by-side or just html report 2 record added html table with some fields 2 record deleted html table with some fields Considering that this task is very common, I guess, certain components should exist ? Components either return some collections from parameters given for further visualizing or just produce reports mentioned above. 2. I need to push changes for the filter I mentioned in 1 and update table in production database for this filter only ( ie for the particular list approved by content person). Again probably there are certain SQL code generators - components in addition to diffs or standalone. 3. The key thing tools/libraries - should be suitable for integration with the existing application in C#.

• I deleted a full set of columns in a save, but have the original larger sheet, Can I get that back?

  I have an original sheet that has over 39000 lines in it. I knocked it down to 1800 lines that I want to improt into my database, however. The Dumb#$$ that I am, I selected only the visible cells and killed like 10 columns that I need. Is there a way to compare to the original sheet using a specific column... i.e. SKU and pull the data from the origianal to put back in the missing columns or do I have to just re-edit the whole thing down again. Please help as this takes a good day or two to minimize. Any and all help is much appreciated. Below is the column list on the edited sheet vs. the original sheet. • How to install DBD::mysql on OS X server?

  Trying to install DBD::mysql on OS X Server 10.6 (mac mini server). But I'm missing the mysql headers apparently. Since mysql is already part of OS X Server 10.6, I would like to NOT install anything else (no fink or darwin ports installs), just whatever's needed to get DBD::mysql installed and working. Do you know how I could do that? Do I have to install the headers somewhere? And if so, where? (again: I don't want to install another version of mysql on the box, want to use the version it came with). Is there a way to install DBD::mysql without compiling any C files? • Java: Is clone() really ever used? What about defensive copying in getters/setters?

  Do people practically ever use defensive getters/setters? To me, 99% of the time you intend for the object you set in another object to be a copy of the same object reference, and you intend for changes you make to it to also be made in the object it was set in. If you setDate(Date dt) and modify dt later, who cares? Unless I want some basic immutable data bean that just has primitives and maybe something simple like a Date, I never use it. As far as clone, there are issues as to how deep or shallow the copy is, so it seems kind of "dangerous" to know what is going to come out when you clone an Object. I think I have only used clone() once or twice, and that was to copy the current state of the object because another thread (ie another HTTP request accessing the same object in Session) could be modifying it. Edit - A comment I made below is more the question: But then again, you DID change the Date, so it's kind of your own fault, hence whole discussion of term "defensive". If it is all application code under your own control among a small to medium group of developers, will just documenting your classes suffice as an alternative to making object copies? Or is this not necessary, since you should always assume something ISN'T copied when calling a setter/getter?
