  • Optimising speeds in HDF5 using Pytables

    The problem is with respect to the writing speed of the computer (10 * 32 bit machine) and the postgresql query performance.I will explain the scenario in detail. I have data about 80 Gb (along with approprite database indexes in place). I am trying to read it from Postgresql database and writing it into HDF5 using Pytables.I have 1 table and 5 variable arrays in one hdf5 file.The implementation of Hdf5 is not multithreaded or enabled for symmetric multi processing.I have rented about 10 computers for a day and trying to write them inorder to speed up my data handling. As for as the postgresql table is concerned the overall record size is 140 million and I have 5 primary- foreign key referring tables.I am not using joins as it is not scalable So for a single lookup i do 6 lookup without joins and write them into hdf5 format. For each lookup i do 6 inserts into each of the table and its corresponding arrays. The queries are really simple select * from x.train where tr_id=1 (primary key & indexed) select q_t from x.qt where q_id=2 (non-primary key but indexed) (similarly five queries) Each computer writes two hdf5 files and hence the total count comes around 20 files. Some Calculations and statistics: Total number of records : 14,37,00,000 Total number of records per file : 143700000/20 =71,85,000 The total number of records in each file : 71,85,000 * 5 = 3,59,25,000 Current Postgresql database config : My current Machine : 8GB RAM with i7 2nd generation Processor. I made changes to the following to postgresql configuration file : shared_buffers : 2 GB effective_cache_size : 4 GB Note on current performance: I have run it for about ten hours and the performance is as follows: The total number of records written for each file is about 6,21,000 * 5 = 31,05,000 The bottle neck is that i can only rent it for 10 hours per day (overnight) and if it processes in this speed it will take about 11 days which is too high for my experiments. Please suggest me on how to improve. Questions: 1. Should i use Symmetric multi processing on those desktops(it has 2 cores with about 2 GB of RAM).In that case what is suggested or prefereable? 2. If i change my postgresql configuration file and increase the RAM will it enhance my process. 3. Should i use multi threading..   • Why does this PHP script interfere with my CSS layout?

    This page uses $_GET to grab an asset id and query a mysql database and return some information. If 'id' does not match anything, no results are displayed but the page looks fine. If 'id' is null an error would occur at $id = $_GET["id"] or die(mysql_error()); When this occurs, they page layout is not displayed correctly. How do I fix this? Bonus question: How would I get a message like "No matching results found" or something when the id does not match any id in the database or is null.     Hi Folks, I have some data in one of my mysql table stored as utf8. The data is some japanese text. I need to export it to excel. Could you tell how to do it? Exporting by SELECT ... INTO OUTFILE returns some plain text file. I'm not sure how to read it back in excel so that japanese character would show properly Thanks Nayn

    Hi, does anyone know if it's possible to do a thesaurus search together with NEAR or AND/OR keywords. Here is an example of the type of query I want to run: SELECT Title, RANK FROM Item INNER JOIN CONTAINSTABLE(Item, Title, 'FORMSOF(Thesaurus, "red" NEAR "wine")') AS KEY_TBL ON Item.ItemID = KEY_TBL.[KEY] ORDER BY RANK DESC ....But I get the error message: Syntax error near 'NEAR' in the full-text search condition 'FORMSOF(Thesaurus, "red" NEAR "wine")'.

    Hello, My requirement is that there are 2 parties 1. User (who creates the item) 2.Approvers who approve the item When the user creates the item then they should see only their created item in the list (This is easily possible)...the approvers should have only read access and they can see all the items ...when i select the option that only person who creates the item can see the item then approvers are not able to see the items...can somebody plz help that how to work with this...maybe i am missing some simple stuff so can anybody just point me out to the solution..     Hi again. I am using the next instructions to get some registers from my Database. Create the needed models (from the params module): $obj_paramtype_model = new Params_Model_DbTable_Paramtype(); $obj_param_model = new Params_Model_DbTable_Param(); Getting the available locales from the database // This returns a Zend_Db_Table_Row_Abstract class object $obj_paramtype = $obj_paramtype_model->getParamtypeByValue('available_locales'); // This is a query used to add conditions to the next sentence. This is executed from the Params_Model_DbTable_Param instance class, that depends from Params_Model_DbTable_Paramtype class (reference map and dependentTables arrays are fine in both classes) $obj_select = $this->select()->where('deleted_at IS NULL')->order('name'); // Execute the next query, applying the select restrictions. This returns a Zend_Db_Table_Rowset_Abstract class object. This means "Find Params by Paramtype" $obj_params_rowset = $obj_paramtype->findDependentRowset('Params_Model_DbTable_Param', 'Paramtype', $obj_paramtype); // Here the firebug log displays the queries.... Zend_Registry::get('log')->debug($obj_params_rowset); I have a profiler for all my DB executions from Zend. At this point the log and profiler objects (that includes Firebug writers), shows the executed SQL Queries, and the last line displays the resulting Zend_Db_Table_Rowset_Abstract class object. If I execute the SQL Queries in some MySQL Client, the results are as expected. But the Zend Firebug log writer displays as NULL the column values with latin characters (ñ). In other words, the external SQL client shows es_CO | Español de Colombia and en_US | English of United States but the Query results from Zend displays (and returns) es_CO | null and en_US | English of United States. I've deleted the ñ character from Español de Colombia and the query results are just fine in my Zend Log Firebug screen, and in the final Zend Form element. The MySQL database, tables and columns are in UTF-8 - utf8_unicode_ci collation. All my zend framework pages are in UTF-8 charset. I'm using XAMPP 1.7.1 (PHP 5.2.9, Apache at port 90 and MySQL 5.1.33-community) running on Windows 7 Ultimate; Zend Framework 1.10.1. I'm sorry if there is so much information, but I don't really know why could that happen, so I tryed to provide as much related information as I could to help to find some answer.

This may seem a strange/simplistic question for seasoned SQL developers - however, the but the reason I ask is that so far, all AGG FUNCs examples I have seen are of the simplistic variety e.g. max(salary) < 100, rather than using the AGG FUNCs in an expression which involves using multiple AGG FUNCs in an expression (like agg_func1() agg_func2()). The information below should help clarify further. Given tables with the following schemas: CREATE TABLE item (id int, length float, weight float); CREATE TABLE item_info (item_id, name varchar(32)); # Is it legal (ANSI) SQL to write queries of this format ?     So, I'm being confused about foreign key constraint handling in Postgresql. (version 8.4.4, for what it's worth). We've got a couple of tables, mildly anonymized below: device: (id, blah, blah, blah, blah, blah x 50)… primary key on id whooooole bunch of other junk device_foo: (id, device_id, left, right) Foreign key (device_id) references device(id) on delete cascade; primary key on id btree index on 'left' and 'right' So I set out with two database windows to run some queries. db1> begin; lock table device in exclusive mode; db2> begin; update device_foo set left = left + 1; The db2 connection blocks. It seems odd to me that an update of the 'left' column on device_stuff should be affected by activity on the device table. But it is. In fact, if I go back to db1: db1> select * from device_stuff for update; *** deadlock occurs *** The pgsql log has the following: blah blah blah deadlock blah. CONTEXT: SQL statement "SELECT 1 FROM ONLY "public"."device" x WHERE "id" OPERATOR(pg_catalog.=) $1 FOR SHARE OF X: update device_foo set left = left + 1; I suppose I've got two issues: the first is that I don't understand the precise mechanism by which this sort of locking occurs. I have got a couple of useful queries to query pg_locks to see what sort of locks a statement invokes, but I haven't been able to observe this particular sort of locking when I run the update device_foo command in isolation. (Perhaps I'm doing something wrong, though.) I also can't find any documentation on the lock acquisition behavior of foreign-key constraint checks. All I have is a log message. Am I to infer from this that any change to a row will acquire an update lock on all the tables which it's foreign-keyed against? The second issue is that I'd like to find some way to make it not happen like that. I'm ending up with occasional deadlocks in the actual application. I'd like to be able to run big update statements that impact all rows on device_foo without acquiring a big lock on the device table. (There's a lot of access going on in the device table, and it's kind of an expensive lock to get.)
