  • R how to find NA values after using addNA function

    I have a data frame with a bunch of categorical variables. Some of them contain NA's and I use the addNA function to convert them to an explicit factor level. My problem comes when I try to treat them as NA's they don't seem to register.     I have a dataframe which has merged player and team data for soccer seasons So for a particular player in a specific season I have data like df <- data.frame(team=c(NA,"CRP",NA,"CRP","CRP",NA), player=c(NA,"Ed",NA,"Ed","Ed",NA), playerGame= c(NA,1,NA,2,3,NA), teamGame =c(1,2,3,4,5,6)) Where the NA's indicate that the player did not appear in that specific team game How would I most efficiently replace the team and player NA's with "CRP" and "Ed" respectively and have a plGame output of, in this instance, 0,1,1,2,3,3

  • Best way to reduce consecutive NAs to single NA

    I need to reduce the consecutive NA's in a vector to a single NA, without touching the other values. So, for example, given a vector like this: NA NA 8 7 NA NA NA NA NA 3 3 NA -1 4 what I need to get, is the following result: NA 8 7 NA 3 3 NA -1 4 Currently, I'm using the following function: reduceConsecutiveNA2One <- function(vect){ enc <- rle(is.na(vect)) # helper func tmpFun <- function(i){ if(enc$values[i]){ data.frame(L=c(enc$lengths[i]-1, 1), V=c(TRUE,FALSE)) }else{ data.frame(L=enc$lengths[i], V=enc$values[i]) } } Df <- do.call(rbind.data.frame,lapply(1:length(enc$lengths),FUN=tmpFun)) return(vect[rep.int(!Df$V,Df$L)]) } and it seems to work fine, but probably there's a simpler/faster way to accomplish this task. empty dataframe, which sometimes (!) causes ggplot2 to plot all the data instead of none of the data. geom_point(data = SOdata[SOdata[[y]] > high,], position=position_jitter(w=0.1, h=0),col="green", alpha=0.5)+ This is kindda of important to me, and I am really stuck trying to find a solution.   • subset in geom_point SOMETIMES returns full dataset, instead of none.

When I run the code below, plot nr. 8 turns out wrong. Specifically the subset in geom_point does not work the way it should. I'm using a for loop which is probably not the best solution, but it works partially.     I have a dataframe which contains (among other things) a numeric column with a concentration, and a factor column with a status flag. This status flag contains NA's. Here's an example df<-structure(list(conc = c(101.769, 1.734, 62.944, 92.697, 25.091, 27.377, 24.343, 55.084, 0.335, 23.280), status = structure(c(NA, NA, NA, NA, NA, NA, 2L, NA, 1L, NA), .Label = c("<LLOQ", "NR"), class = "factor")), .Names = c("conc", "status"), row.names = c(NA, -10L), class = "data.frame") I want to replace the concentration column with a string for some values of the flag column, or with the concentration value formatted to a certain number of significant digits. When I try this ifelse(df$status=="NR","NR",df$conc) The NA's in the status flag don't trigger either the true or false condition (and return NA) - as the documentation suggests it will. I could loop over the rows and use IF then else on each one but this seems inefficient. Am I missing something ? I've tried as.character(df$status) as well which doesn't work. My mojo must be getting low....

    hello everybody! I'm having some trouble with my huge data frame and couldn't really resolve that question myself: The dataframe has some properties as columns and each row represents one data set. I've done some sanatizing to this dataframe (e.g. get rid of datasets which are not to be included in evaluation). (Whoever might be interested: Beforehand I aggregate around 5000 single text files and put them in a tsv, some of the proerties have a sequence number like "button.pressed.1" ... ""button.pressed.n". Some of the sets excluded had really high numbers for n but got excluded, all sets left have much smaller numbers for n but the property "button.presed.50" is still there and all remaining sets have an NA in that column. Actually its a different property but the example should clarify my intention...) So the question is quite simple (for some sophisticated R pro): I need to get rid of columns where for ALL rows the value is NA. Could someone please help me out? (All I have managed to get rid of columns where at least one NA exists which dropped about half my columns)...

  • model.matrix() with na.action=NULL?

    I have a formula and a data frame, and I want to extract the model.matrix(). However, I need the resulting matrix to include the NAs that were found in the original dataset. If I were to use model.frame() to do this, I would simply pass it na.action=NULL. However, the output I need is of the model.matrix() format. Specifically, I need only the right-hand side variables, I need the output to be a matrix (not a data frame), and I need factors to be converted to a series of dummy variables. I'm sure I could hack something together using loops or something, but I was wondering if anyone could suggest a cleaner and more efficient workaround. Thanks a lot for your time!     Hi, I have been busy creating an app for Red5. Imagine what was my surprise when I tried to configure basic/digest authentication and I couldn't. What struck me as strange is that I have a running tomcat instance that works and authenticates correctly with the following xmls: web.xml (part of) <security-constraint> <web-resource-collection> <web-resource-name>A Protected Page</web-resource-name> <url-pattern>/stats.jsp</url-pattern> </web-resource-collection> <auth-constraint> <description/> <role-name>tomcat</role-name> </auth-constraint> </security-constraint> <login-config> <auth-method>DIGEST</auth-method> <realm-name>BLAAAAAAAAAAAAAAAAA</realm-name> </login-config> <security-role> <description/> <role-name>tomcat</role-name> </security-role> and a tomcat-users.xml in /conf that looks kinda like this: <?xml version="1.0" encoding="UTF-8"?> <tomcat-users> <role rolename="tomcat"/> <user username="ide" password="bogus" roles="tomcat"/> </tomcat-users> The annoying thing is that configuration authenticates correctly when on tomcat's servlet container, but on the red5's modified one, it just keeps asking for authentication. Am I becoming mad or it should work like a charm? Red5 is version 0_9_1 The stats.jsp is accessible in both servlet containers, the only difference is that when you input the correct password and username in tomcat, you are logged in, and in red5 you are not, it just keeps asking you for the password. Any pointers? Am I missing something?     short version: How do I replace values within a data frame with a string found within another data frame? longer version: I'm a biologist working with many species of bees. I have a data set with many thousands of bees. Each row has a unique bee ID # along with all the relevant info about that specimen (data of capture, GPS location, etc). The species information for each bee has not been entered because it takes a long time to ID them. When IDing, I end up with boxes of hundred of bees, all of the same species. I enter these into a separate data frame. I am trying to write code that will update the original data file with species information (family, genus, species, sex, etc) as I ID the bees. Currently, in the original data file, the species info is blank and is interpreted as NA within R. I want to have R find all unique bee ID #'s and fill in the species info, but I am having trouble figuring out how to replace the NA values with a string (e.g. "Andrenidae") Here is a simple example of what I am trying to do: rawData<-data.frame(beeID=c(1:20),family=rep(NA,20)) speciesInfo<-data.frame(beeID=seq(1,20,3),family=rep("Andrenidae",7)) rawData[rawData$beeID == 4,"family"] <- speciesInfo[speciesInfo$beeID == 4,"family"] So, I am replacing things as I want, but with a number rather than the family name (a string).     I am in a development environment, and our test Oracle 9i server has been misbehaving for a few days now. What happens is that we have our JDBC connections disconnecting after a few successful connections. We got this box set up by our IT department and handed over to. It is 'our problem', so options like 'ask you DBA' isn't going to help me. :( Our server is set up with 3 plain databases (one is the main dev db, the other is the 'experimental' dev db). We use the Oracle 10 ojdbc14.jar thin JDBC driver (because of some bug in the version 9 of the driver). We're using Hibernate to talk to the DB. The only thing that I can see that changed is that we now have more users connecting to the server. Instead of one developer, we now have 3. With the Hibernate connection pools, I'm thinking that maybe we're hitting some limit? Anyone has any idea what's going on?     I want to obtain an index that refers to the positions of NA values in a matrix where the index is true if a given cell is NA and there is at least one non-NA value before and after it in the column. For example, given the following matrix [,1] [,2] [,3] [,4] [1,] NA 1 NA 1 [2,] 1 NA NA 2 [3,] NA 2 NA 3 the only value of the index that comes back TRUE should be [2,2]. Is there a compact expression for what I want to do? If I had to I could loop through columns and use something like min(which(!is.na(x[,i]))) to find the first non-NA value in each column, and then set all values before that to FALSE (and the same for all values after the max). This way I would not select leading and trailing NA values. But this seems a bit messy, so I'm wondering if there is a cleaner expression that does this without loops.

  • How can I inject Javascript (including Prototype.js) in other sites without cluttering the global na

    I'm currently on a project that is a big site that uses the Prototype library, and there is already a humongous amount of Javascript code. We're now working on a piece of code that will get "injected" into other people's sites (picture people adding a <script> tag in their sites) which will then run our code and add a bunch of DOM elements and functionality to their site. This will have new pieces of code, and will also reuse a lot of the code that we use on our main site. The problem I have is that it's of course not cool to just add a <script> that will include Prototype in people's pages. If we do that in a page that's already using ANY framework, we're guaranteed to screw everything up. jQuery gives us the option to "rename" the $ object, so it could handle this situation decently, except obviously for the fact that we're not using jQuery, so we'd have to migrate everything. Right now i'm contemplating a number of ugly choices, and I'm not sure what's best... Rewrite everything to use jQuery, with a renamed $ object everywhere. Creating a "new" Prototype library with only the subset we'd be using in "injected" code, and renaming $ to something else. Then again I'd have to adapt the parts of my code that would be shared somehow. Not using a library at all in injected code, to keep it as clean as possible, and rewriting the shared code to use no library at all. This would obviously degenerate into us creating our own frankenstein of a library, which is probably the worst case scenario ever. I'm wondering what you guys think I could do, and also whether there's some magic option that would solve all my problems... For example, do you think I could use something like Caja / Cajita to sandbox my own code and isolate it from the rest of the site, and have Prototype inside of there? Or am I completely missing the point with that? I also read once about a technique for bookmarklets, were you add your code like this: (function() { /* your code */ })(); And then your code is all inside your anonymous function and you haven't touched the global namespace at all. Do you think I could make one file containing: (function() { /* Full Code of the Prototype file here */ /* All my code that will run in the "other" site */ InitializeStuff_CreateDOMElements_AttachEventHandlers(); })(); Would that work? Would it accomplish the objective of not cluttering the global namespace, and not killing the functionality on a site that uses jQuery, for example? Or is Prototype too complex somehow to isolate it like that? (NOTE: I think I know that that would create closures everywhere and that's slower, but I don't care too much about performance, my code is not doing anything that complex)

    [Cross-Posting from ServerFault] I am in a development environment, and our test Oracle 9i server has been misbehaving for a few days now. What happens is that we have our JDBC connections disconnecting after a few successful connections. We got this box set up by our IT department and handed over to. It is 'our problem', so options like 'ask you DBA' isn't going to help me. :( Our server is set up with 3 plain databases (one is the main dev db, the other is the 'experimental' dev db). We use the Oracle 10 ojdbc14.jar thin JDBC driver (because of some bug in the version 9 of the driver). We're using Hibernate to talk to the DB. The only thing that I can see that changed is that we now have more users connecting to the server. Instead of one developer, we now have 3. With the Hibernate connection pools, I'm thinking that maybe we're hitting some limit? Anyone has any idea what's going on?
