• On Disk Substring index

  I have a file (fasta file to be specific) that I would like to index, so that I can quickly locate any substring within the file and then find the location within the original fasta file. This would be easy to do in many cases, using a Trie or substring array, unfortunately the strings I need to index are 800+ MBs which means that doing them in memory in unacceptable, so I'm looking for a reasonable way to create this index on disk, with minimal memory usage. (edit for clarification) I am only interested in the headers of proteins, so for the largest database I'm interested in, this is about 800 MBs of text. I would like to be able to find an exact substring within O(N) time based on the input string. This must be useable on 32 bit machines as it will be shipped to random people, who are not expected to have 64 bit machines. I want to be able to index against any word break within a line, to the end of the line (though lines can be several MBs long). Hopefully this clarifies what is needed and why the current solutions given are not illuminating. I should also add that this needs to be done from within java, and must be done on client computers on various operating systems, so I can't use any OS Specific solution, and it must be a programatic solution.

• How do I set streetView in my mapview

  I an working on an android project whereby i need to set my map to zoom in and show a more detailed view of my map, like the streets of where i want my coordinates to triangulate. The problem is in Mapview class, setStreetView is deprecated, wat is the alternative?   I have a check box and a text box. I have used struts tags and Now i need to validate that if the check box is checked, i should gray out (disable) the text box. If it is unchecked the text box shold take phone numbers. • The Current State Of Serving a PHP 5.x App on the Apache, LightTPD & Nginx Web Servers?

  Being stuck in a MS stack architecture/development position for the last year and a half has prevented me from staying on top of the world of open source stack based web servers recent evolution more than I would have liked to. However I am now building an open source stack based application/system architecture and sadly I do not have the time to give each of the above mentioned web servers a thorough test of my own to decide. So I figured I'd get input from the best development community site and more specifically the people who make it so. This is a site that is a resource for information regarding a specific domain and target audience with features to help users not only find the information but to also interact with one another in various ways for various reasons. I chose the open source stack for the wealth of resources it has along with much better offers than the MS stack (i.e. WordPress vs BlogEngine.NET). I feel Java is more in the middle of these stacks in this regard although I am not ruling out the possibility of using it in certain areas unrelated to the actual web app itself such as background processes. I have already come to the conclusion of using PHP (using CodeIgniter framework & APC), MySQL (InnoDB) and Memcached on CentOS. I am definitely serving static content on Nginx. However the 3 servers mentioned have no consensus on which is best for dynamic content in regards to performance. It seems LightTPD still has the leak issue which rules it out if it does, Nginx seems it is still not mature enough for this aspect and of course Apache tries to be everything for everybody. I am still going to compile the one chosen with as many performance tweaks as possible such as static linking and the likes. I believe I can get Apache to match the other 2 in regards to serving dynamic content through this process and not having it serve anything static. However during my research it seems the others are still worth considering. So with all things considered I would love to hear what everyone here has to say on the matter. Thanks!

  I have a huge (4,5 GB) csv file.. I need to perform basic cut and paste, replace operations for some columns.. the data is pretty well organized.. the only problem is I cannot play with it with Excel because of the size (2000 rows, 550000 columns). here is some part of the data: ID,Affection,Sex,DRB1_1,DRB1_2,SENum,SEStatus,AntiCCP,RFUW,rs3094315,rs12562034,rs3934834,rs9442372,rs3737728 D0024949,0,F,0101,0401,SS,yes,?,?,A_A,A_A,G_G,G_G D0024302,0,F,0101,7,SN,yes,?,?,A_A,G_G,A_G,?_? D0023151,0,F,0101,11,SN,yes,?,?,A_A,G_G,G_G,G_G I need to remove 4th, 5th, 6th, 7th, 8th and 9th columns; I need to find every _ character from column 10 onwards and replace it with a space ( ) character; I need to replace every ? with zero (0); I need to replace every comma with a tab; I need to remove first row (that has column names; I need to replace every 0 with 1, every 1 with 2 and every ? with 0 in 2nd column; I need to replace F with 2, M with 1 and ? with 0 in 3rd column; so that in the resulting file the output reads: D0024949 1 2 A A A A G G G G D0024302 1 2 A A G G A G 0 0 D0023151 1 2 A A G G G G G G (both input and output should read one line per row, ne extra blank row) Is there a memory efficient way of doing that with java(and I need a code to do that) or a usable tool for playing with this large data so that I can easily apply Excel functionality..

• Serving static media in django application

  I notice that when I reference my java scripts and static image files from my templates, they show up in development, but not from the production server. From development, I access them as such: <img src="/my_proj/media/css/images/collapsed.png" /> but from production, I have to remove the project directory: <img src="/media/css/images/collapsed.png" /> I'm assuming I'm doing something wrong with regard to serving static media. I'm caught between a number of seemingly different options for serving static media in Django. On one hand, it's been recommended that I use django-staticfiles to serve media. On the other I see reference to STATIC_ROOT and STATIC_URL in the documentation (with caveats about use in production). I have small .png files of "plus" and "minus" symbols for use in some of my jQuery scripts. In addition, the scripts themselves need to be referenced. 1) Am I correctly categorizing scripts and site images as static media? 2) What is the best method to access this media (from production)?

  Hello, i am implementing the First Data Global Gateway API into a Java E-Commerce Web application. The problem that i have is that I get an error message SGS-020003: Invalid XML returned from the staging.linkpt.net server. By switching the optional entities off, I managed to locate the problematic entity. It is the Shipping entity. I have the following data inside it: <shipping> <zip>10105</zip> <phone>123456789</phone> <email>[email protected]</email> <name>DJBla</name> <state>NY</state> <address1>some city</address1> <address2>suite 6</address2> <city>New York</city> <country>US</country> </shipping> According to the First Data Global Gateway User Manual Version 1.1 everything is correct with my XML. • Some sonatype nexus questions.

  I deployed a sonatype nexus server inside my LAN , mapping some remote repositories to my public repositories : First question is , why these repositories not sync with the "real" repositories ? For example , I mapped maven central (http://repo1.maven.org/maven2) to "central" , but when I browse http://smallufo:8081/nexus/content/repositories/central/org/springframework/ , the packages are not complete , in http://repo2.maven.org/maven2/org/springframework/ , there are tons of artifacts , but I only have some of them : And versions are old ... ex : spring-core is only 2.5.6.SEC01 , but the latest version is 3.0.2.RELEASE. And my maven client seems can only find the old artifacts ... "central" is a proxy directory , it should be the same with the remote server. I tried to "Expire Cache" , "ReIndex" , "Incremental ReIndex" the whole "central" : After a long time with almost 100% java process load , the situation seems not better , just add some artifacts ... not reflecting the real "Maven Central" data... Second question , what's difference with "Expire Cache" , "ReIndex" , "Incremental ReIndex" ? Even I can "search" spring-core.3.0.2.RELEASE , my m2eclipse still cannot find it : I can also see the spring-core-3.0.2.RELEASE in the "index" , (but not available in "storage") : But why m2eclipse cannot make use of it ? it seems m2eclipse can only install artifacts in the storage , if this is how nexus works , how do I "force" download spring-core-3.0.2.RELEASE to nexus's storage ? How do I solve these strange incompatibilities ? Thanks a lot !

• Android Development-cannot download an image outside of onCreate

  hi everyone...... im new to android development........and i am stuck with a problem...... i am trying to develop an android application that shows the user the location of atms,hotels etc on a google map....i havent started working on the gps yet.as of now the app works something like this....first of all a map loads on which i intend to show the users current location......on clicking on the menu button there are 3 options..... -services -about us -quit on selecting services option the following options are available...... -atm -hospital -hotel etc on selecting the atm option we will be shown a screen displaying some text........ on using the menu for this screen we get the following menu items..... -sbi -canara -hdfc -icici etc my intention is that when the user selects the sbi option a map should load showing the various places where there are sbi atms near where the user is currently...... ......i started out with the google map api but i had to quit because when i select one of the menu options, such as "sbi",the map doesnt load......instead i am getting the error "application failed to load"...basically i was trying to load a map activity from my first map activity......after googling a bit without any results i tried another approach.......i tried to download and view the static map of the location i wanted..it worked.......but when i tried to download the static map when i select an option like before i get the same error..."application failed to load"...then i tried downloading 2 images from inside onCreate....that worked.......i cannot do the same thing outside the onCreate.....for eg.inside the function for the selected option... i have given the link to my code below..... if someone can please look into this it would be of great help to me.........i have been sitting with this problem for days now......and its urgent too.......i have done the project in eclipse....... httpDownload.java --- http://dpaste.com/195981/

  NOTE: This question is written in a C# like pseudo code, but I am really going to ask which languages have a solution. Please don't get hung up on syntax. Say I have two classes: class AngleLabel: CustomLabel { public bool Bold; // code to allow the label to be on an angle } class Label: CustomLabel { public bool Bold; // Code for a normal label // Maybe has code not in an AngleLabel (align for example). } They both decend from this class: class CustomLabel: Control { protected bool Bold; } The bold field is exposed as public in the descended classes. No interfaces are available on the classes. Now, I have a method that I want to beable to pass in a CustomLabel and set the Bold property. Can this be done without having to 1) find out what the real class of the object is and 2) cast to that object and then 3) make seperate code for each variable of each label type to set bold. Kind of like this: public void SetBold(customLabel: CustomLabel) { AngleLabel angleLabel; NormalLabel normalLabel; if (angleLabel is AngleLabel ) { angleLabel= customLabel as AngleLabel angleLabel.Bold = true; } if (label is Label) { normalLabel = customLabel as Label normalLabel .Bold = true; } } It would be nice to maybe make one cast and and then set bold on one variable. What I was musing about was to make a fourth class that just exposes the bold variable and cast my custom label to that class. Would that work? If so, which languages would it work for? (This example is drawn from an old version of Delphi (Delphi 5)). I don't know if it would work for that language, (I still need to try it out) but I am curious if it would work for C++, C# or Java. If not, any ideas on what would work? (Remember no interfaces are provided and I can not modify the classes.) Any one have a guess?

  I'm still pretty new to android coding, and trying to figure things out. I'm creating a listview dynamically as shown below (and then disabling items dynamically also) - you'll notice that there's no xml file for the activity itself, just for the listitem. What I'd like to do is add a static header to the page. Could someone explain to me how I can modify the code below to EITHER add this programatically within the java file, before the listView, OR edit the code below so that it targets a listView within an xml file! • Android: Defined array resource not found ?!

  Hi, i have a strange (?) error in my android application. I have defined some arrays in values/arrays.xml the following way: <?xml version="1.0" encoding="utf-8"?> <resources> <array name="perimeter"> <item>10 miles</item> <item>20 miles</item> <item>30 miles</item> </array> <array name="regvalues"> <item>1</item> <item>2</item> <item>3</item> </array> </resources> Now I want to use them in a ListPreference for a PreferenceActivity (defined by an xml file). So i set android:entries="@array/perimeter" android:entryValues="@array/regvalues" for this ListPreference. When I try to use this on my device the app crashes. (NullPointer in Dialog.close()) If I try to use the regvalues-items as Entries for the ListPreference i get a NullPointer in ArrayAdapter.createViewFromResource(int, View, ViewGroup, int) line: 355 So there seems to be sth wrong with the regvalues array. But what ?!? Eclipse shows me no errors at compile time. So everything in the xml-file and java-code is written correctly and there are no typos. Where is the problem?!?

I will ask the the decision variation of this problem: if s can be composed of words in the dictionary return yes, otherwise return no. • What are some commonly used source code check-in policies?

  I'm curious what code review policies other development shops apply to their source code when it's checked into the source control repository. I'm setting up a TFS (Team Foundation) server, and I'd like to apply some check-in policies to start to stamp out bad practices. For example, I was thinking of starting with the following couple, so this is the kind of stuff I'm looking for: Prohibit empty "Catch" blocks. This would prevent applications from swallowing any exceptions without at least requiring a comment explaining why it's not necessary to do anything with the exception. Prohibit "Catch ex as Exception" generic exception handling. Instead, require code to catch specific types of exceptions and deal with them appropriately, instead of just building catch-all handling. Require a check-in comment. This one should be self-explanatory, though it seems that TFS (and most other source-control systems) don't require a comment by default. While these are just examples, they're where I'm thinking of starting, and while I'd like some additional examples of what's popular, I'm open to feedback on these. Also, though we're a mostly .NET shop, I imagine the popular policies are universal across languages and IDEs (we have some Java development and a few people who will use the repository develop with Eclipse).

• iPhone --- 3DES Encryption returns "wrong" results?

  Hello fellow developers, I have some serious trouble with a CommonCrypto function. There are two existing applications for BlackBerry and Windows Mobile, both use Triple-DES encryption with ECB mode for data exchange. On either the encrypted results are the same. Now I want to implent the 3DES encryption into our iPhone application, so I went straight for CommonCrypto: http://www.opensource.apple.com/source/CommonCrypto/CommonCrypto-32207/CommonCrypto/CommonCryptor.h I get some results if I use CBC mode, but they do not correspond with the results of Java or C#. Anyway, I want to use ECB mode, but I don't get this working at all - there is a parameter error showing up... This is my call for the ECB mode... • Programming texts and reference material for my Kindle DX, creating the ultimate reference device?

  (Revisiting this topic with the release of the Kindle DX) Having owned both generation Kindle readers and now getting a Kindle DX; I'm very excited for true PDF handling on an e-ink device! An image of _Why's book on my Kindle (from my iPhone). This gives me a device capable of storing hundreds of thousands of pages that are full text search capable in the form factor of a magazine. What references (preferably PDF to preserve things such as code samples) would you recommend? Ultimately I would like reference material for every modern and applicable programming language (C, C++, Objective-C, Python, Ruby, Java, .NET (C#, Visual Basic, ASP.NET), Erlang, SQL references) as well as general programming texts and frameworks (algorithms, design patterns, theory, Rails, Django, Cocoa, ORMs, etc) and anything else that could be thought of. With so many developers here using such a wide array of languages, as a professional in your particular field, what books or references would you recommend to me for my Kindle? Creative Commons material a plus (translate that to free) as well as the material being in the PDF file format. File size is not an issue. • Is it posible to use "confirmit" to open new url in the same window?

  I'm using a the confirmit java script function to redirect to a new url with a positive response. It doesn't do exactly what I want - and maybe I can't have exactly what I want. Here's what it does - onunload, with a positive response it opens the new url in a new window, which can be blocked by a pop-up blocker without the user even knowing, giving the impression that nothing happened. When it does open the new URL it opens in a new window making the desktop crowded. Its just not a great solution. What I want it to do - onunload I'd like it to open the new url in the same window and have it not be classified as a "pop-up" to be blocked. I tried switching to onbeforeunload.... nuthin. • Installing SVN plugin for Eclipse on Ubuntu

  I am a brand new Linux user configuring my first-ever dev sandbox in Ubuntu. I have installed Java and Eclipse and am trying to get either Subversive or Subclipse (I don't have a preference either way) but have a few questions before I start that process. I just opened Synaptic and downloaded subversion through it. (1) I'm not really sure how SVN deploys locally. My understanding is that SVN has a client and a server; the server manages the repository(ies) and the clieent just sends commands to the server. Is this correct? If so, then what did I download through Synaptic? The client, and/or the server? (2) Do these Eclipse plugins come with SVN (client or server...?) or do you have to pre-install SVN prior to installing these plugins? Basically: is SVN a pre-req for Subclipse or Subversive? Looking back at these 2 questions if someone could first explain to me the architecture of SVN, then explain how that architecture translates to downloading SVN via Synaptic, and then how it translates to downloading/installing either Eclipse plugin, I would see the "big picture" a lot better. • Is there a better way to write named-pipes in F#?

  Hi I am new to F#. I am trying to communicate with java from F# using named pipe. The code below works but I am not sure if there is a better way to do this (I know the infinite loop is a bad idea but this is just a proof of concept) if anyone have any idea to improve this code please post your comments. • Quality of TFS 2008 merged code

  Does the quality of code merged by TFS 2008 depend on the used programming language? I know merging in Java / Subversion, and merging a branch to its trunk usually does not create much conflicts. Now in my company, we use VB.NET. When I merge two files TFS does not always get code blocks right, e.g. does not find the right If..then / end if lines. To give you an example, I mean: File 2 is created as a branch of File 1. Both files were changed later, now I'm going to merge those files and am recieving conficts: The marked end-if lines (1) are detected as corresponding, meaning the added event handler Button1_Click is being deleted. Now I wonder if this behavior is by language (C# vs. VB.NET) or are other source control solutions just better than TFS? • Autocomplete and User define keyboard

  Hi All, I am using asp:button to create a keyboard with A-Z and 0-9 for touch screen using Java script. This keyboard is linked with one textbox. If we click one button corresponding text will be displayed on the textbox. Its working fine. I have included the autocomplete feature to this textbox using jquery JQuery Autocomplete. Problem: The autocomplete is not working if i my user define keyboard. How to modify my key buttons as keyboard keys? Is it possible? Is there any other way to achieve this? • I'm graduating with a Computer Science degree but I don't feel like I know how to program.

  I'm graduating with a Computer Science degree but I see websites like Stackoverflow and search engines like Google and don't know where I'd even begin to write something like that. During one summer I worked as a iPhone developer, but I felt like I was mostly gluing together libraries that other people had written with little understanding of what's happening underneath the hood. I'm trying to improve my knowledge by studying algorithms, but it is a long and painful process. I find algorithms difficult and at the rate I am working through my book it will a decade will have passed before I will finish. Given my current situation, I've spent a month looking for work but my skills (C, Python, Objective-C) are not so desirable in the local market, where C#, Java, and web development are much higher in demand. My GPA is ok (3.0) but it's not high enough to apply to the large companies or return for graduate studies and I don't have a good network of friends. Basically I'm graduating with a Computer Science degree but I don't feel like I know how to program. I thought that joining a company and programming full-time would give me a chance to develop my skills and learn from those more experienced than myself, but I'm struggling to find work and am starting to get really frustrated. I am going to cast my net wider and look beyond the city I've grown up in, but what have other people in similar situation tried to do?

• Using Maven for maintaining product documentation

  We are using Maven for building a Java server-style application. It consists of several modules (in a single Maven "reactor") which can be plugged together to generate a final product (essentially a .jar) with the features enabled that the customer needs. All the internals are documented using JavaDoc and all, but that's not what you can give to the customer to find out how to get the thing running. Currently we have an OpenOffice document which serves as end-user documentation. I'd like to integrate this documentation into the Maven build process where each module's documentation is maintained (hand-edited) together with the Module's sources and the final document can reference the required Module documentation sections, add some friendly foreword and, if possible at all, can reference into the JavaDocs. Ultimately, the document should be output as a PDF. Is there any experience on Maven plugins can help with this? Is DocBook the right tool? Maybe Latex? Or something completely different? A sound "stick with OpenOffice and some text blocks" could be an answer, too.

• Is private method in spring service implement class thread safe

  I got a service in an project using Spring framework. public class MyServiceImpl implements IMyService { public MyObject foo(SomeObject obj) { MyObject myobj = this.mapToMyObject(obj); myobj.setLastUpdatedDate(new Date()); return myobj; } private MyObject mapToMyObject(SomeObject obj){ MyObject myojb = new MyObject(); ConvertUtils.register(new MyNullConvertor(), String.class); ConvertUtils.register(new StringConvertorForDateType(), Date.class); BeanUtils.copyProperties(myojb , obj); ConvertUtils.deregister(Date.class); return myojb; } } Then I got a class to call foo() in multi-thread; There goes the problem. In some of the threads, I got error when calling BeanUtils.copyProperties(myojb , obj); saying Cannot invoke com.my.MyObject.setStartDate - java.lang.ClassCastException@2da93171 obviously, this is caused by ConvertUtils.deregister(Date.class) which is supposed to be called after BeanUtils.copyProperties(myojb , obj);. It looks like one of the threads deregistered the Date class out while another thread was just about to call BeanUtils.copyProperties(myojb , obj);. So My question is how do I make the private method mapToMyObject() thread safe? Or simply make the BeanUtils thread safe when it's used in a private method. And will the problem still be there if I keep the code this way but instead I call this foo() method in sevlet? If many sevlets call at the same time, would this be a multi-thread case as well?
