  • How do I get confidence intervals without inverting a singular Hessian matrix?

    Hello. I recently posted this to reddit and it was suggested I come here, so here I am. I'm a student working on an epidemiology model in R, using maximum likelihood methods. I created my negative log likelihood function. It's sort of gross looking, but here it is: NLLdiff = function(v1, CV1, v2, CV2, st1 = (czI01 - czV01), st2 = (czI02 - czV02), st01 = czI01, st02 = czI02, tt1 = czT01, tt2 = czT02) { prob1 = (1 + v1 * CV1 * tt1)^(-1/CV1) prob2 = ( 1 + v2 * CV2 * tt2)^(-1/CV2) -(sum(dbinom(st1, st01, prob1, log = T)) + sum(dbinom(st2, st02, prob2, log = T))) } The reason the first line looks so awful is because most of the data it takes is inputted there. czI01, for example, is already declared. I did this simply so that my later calls to the function don't all have to have awful vectors in them. I then optimized for CV1, CV2, v1 and v2 using mle2 (library bbmle). That's also a bit gross looking, and looks like: ml.cz.diff = mle2 (NLLdiff, start=list(v1 = vguess, CV1 = cguess, v2 = vguess, CV2 = cguess), method="L-BFGS-B", lower = 0.0001) Now, everything works fine up until here. ml.cz.diff gives me values that I can turn into a plot that reasonably fits my data. I also have several different models, and can get AICc values to compare them. However, when I try to get confidence intervals around v1, CV1, v2 and CV2 I have problems. Basically, I get a negative bound on CV1, which is impossible as it actually represents a square number in the biological model as well as some warnings. The warnings are this: http://i.imgur.com/B3H2l.png . Is there a better way to get confidence intervals? Or, really, a way to get confidence intervals that make sense here? What I see happening is that, by coincidence, my hessian matrix is singular for some values in the optimization space. But, since I'm optimizing over 4 variables and don't have overly extensive programming knowledge, I can't come up with a good method of optimization that doesn't rely on the hessian. I have googled the problem - it suggested that my model's bad, but I'm reconstructing some work done before which suggests that my model's really not awful (the plots I make using the ml.cz.diff look like the plots of the original work). I have also read the relevant parts of the manual as well as Bolker's book Ecological Models in R. I have also tried different optimization methods, which resulted in a longer run time but the same errors. The "SANN" method didn't finish running within an hour, so I didn't wait around to see the result. tl;dr : my confidence intervals are bad, is there a relatively straightforward way to fix them in R.     i have a laptop with 16'' wide screen, but the screen is broken and i want to buy only the screen and replace it.. my laptop is: HP Pavilion dv6-1050us what i know about the screen is that it's model number 512357-001 "16inch widescreen BrightView BV display panel IMR, with web camera and microphone". I did find some screen which seems to be the one but i'm not sure and dont want to spend money for the wrong screen, can any one help please? I search on e-bay for a compatible screen and left with a few questions.. There are some sceens which can be compatible.. they dont mention the specific computer models compatibles.. is all dv6-1000 of hp has the same screen?are all of them compatible? thanks for you help Eran

    I cannot find a Windows Explorer alternative that has full-tree view functionality like Path Finder on the Mac This is the type of view I am looking for (screenshot of Path Finder on Mac): By full-tree I mean: A tree view that includes files in addition to folders, and can be operated as its own pane-- not as a shared pane or attached pane which is characteristic of Q-Dir. Q-Dir and most others simply stick a folder tree pane on to a file list pane, which is not as useful (think Ruby on Rails application or anything with MVC-- I want to be able to pop open folders in the tree and have them stay open as I work between them).   • How to get the Three.js import/export scripts into Blender on Ubuntu?

    I have been working with 3D primitives in Three.js, but now I want to import some models. I plan on using Blender, which I have just downloaded with: sudo apt-get install blender However, I was instructed to put the import/export scripts in the .blender/2.62/scripts/addons folder, but it does not exist! .blender/2.62 does exist, but it only has a config folder. The next thing I did is manually changed the script search path in Blender's preferences from // to my homefolder/scripts, which contained the required io_mesh_threejs folder (which, in turn had the .py scripts inside). I saved the changes, restarted Blender, but still nothing: in the menu there is no mention of Three.js at all! What do I do? It would be great if I knew the installation path for Blender, because maybe I could put those scripts there manually. Where should it be installed?   • Better to develop Ruby project on server or buy a faster desktop computer? B/c laptop too slow.

    I have a Linux laptop (Vostro V13) running a Celeron M chip. This is a fine laptop, but running unit tests especially for Rails applications is slow. I want a faster development environment but I don't want to spend too much money. So the choice I have is between $390 for a Linux desktop machine with a Pentium Dual Core Processor E5400 and just paying between $30 and $40 a month to Linode and trying to do development remotely on that server. Can anyone with experience developing server applications using both methods offer any advice?

It seems when I turn off reverse proxy cache, it works ok because the response header comes without gzip. Therefore, I think the problem caused from gzip.   • Why aren't Heroku syslog drains logging to rsyslogd?

    I'm having a problem using syslog drains as described in https://devcenter.heroku.com/articles/logging. To summarize, I have an Ubuntu 10.04 instance on EC2 that is running rsyslogd. I've also set up the security groups as they describe, and added a syslog drain using a command like heroku drains:add syslog://host1.example.com:514. I can send messages from the Heroku console to my rsyslogd instance via nc. I see them appear in the log file, so I know there isn't a firewall/security group issue.  However, Heroku does not seem to be forwarding log messages to the server that heroku drains lists. I would expect to see HTTP requests, Rails messages, etc. Is there something else I can try to figure this out? I'm new to rsyslogd, so I could easily be missing something.

  • Lenovo Thinkpad SL500 and Keyboard Flex problem

    I was testing a Thinkpad SL500 system at a local store and found the flexing of the keyboard to be quite a deal breaker for me; it was flexing quite prominently with very little pressure applied. I find it hard to believe that a business grade laptop should have this problem as a consumer grade laptop that I own (Dell Inspiron 1526) has very little keyboard flex and one needs to apply a lot of pressure to notice it. Is this a common issue with the SL500 or SL510 models of Thinkpad laptops? What about the Thinkpad R500, does this also suffer from similar issues?

    Hi, I am trying to follow this tutorial, on the subject of compiling ruby and rubygems on Snow Leopard: http://hivelogic.com/articles/compiling-ruby-rubygems-and-rails-on-snow-leopard I have added this to my ~/.profile: export PATH="/usr/local/bin:/usr/local/sbin:/usr/local/mysql/bin:$PATH" But if I write: echo $PATH I get: /opt/local/bin:/opt/local/sbin:/usr/bin:/bin:/usr/sbin:/sbin:/usr/local/bin:/usr/local/git/bin:/usr/X11/bin But in tutorial it says: You should see /usr/local/bin at the beginning of the line returned by the system. I have installed macports sometime ago and plenty of other software, perhaps it has changed the path. Anyway, I have tried to proceed with the installation, so I have built ruby, I did: ./configure --enable-shared --enable-pthread CFLAGS=-D_XOPEN_SOURCE=1 make sudo make install cd .. But when I do which ruby I get: /usr/bin/ruby And according to the tutorial that's wrong. Also if I do ruby -v I get the older version of ruby that was preinstalled on Snow Leopard and not the one I've compiled. Thanks.

    I am setting up a Rails app on AWS that: 1) all traffic must ssl encrypted 2) will highly fluctuate in traffic on a weekly basis 3) will by maintained by someone that is a stronger coder than sysadmin, but will be responsible for both I am thinking that SSL termination on an elastic load balancer backed by small ec2 instances running nginx and unicorn A small subset of the requests will take longer than 10s, because of this I am also debating using 'thin' instead of 'unicorn'. My question is this: Is this sane? I am stepping into a quagmire of cost, maintainability, security or performance problems?

    I have running PostgreSQL sever on 192.168.0.102:5432. postgresql.conf has this line: listen_addresses = '*' and pg_hba.conf has this one: host all all 127.0.0.1/32 trust I have Rails app with same config/database.yml development: adapter: postgresql host: 192.168.0.102 port: 5432 encoding: unicode database: test pool: 5 username: test password: But when I run rake db:migrate I get (I run this from 192.168.0.100) FATAL: no pg_hba.conf entry for host "192.168.0.100", user "test", database "postgres", SSL on FATAL: no pg_hba.conf entry for host "192.168.0.100", user "test", database "postgres", SSL off ... Who can help with this?

    Today I noticed my website http://mint-nachhilfe.ch/ was down, but other people (located in different networks) said it looks up from there. When I came home, I double-checked, and I can really reach it from here. Also, this website considers it down. Some facts: It's a Tomcat webapp, connected to an Apache2 server. I restarted both, no change. Another (ruby on rails) application is connected to this Apache2, which I couldn't reach either, but is considered online by above check website. At any point, I could directly connect to the Tomcat over http://mint-nachhilfe.ch:8080! I don't know how to go on searching for the root error. I assume it's related to the Apache2 server, but how could that be?

  • OOM-Killer called every now and then..

    Hello there, i have a dedicated server where i've installed apache2, as well as Rails Passenger. Although i have 2GBs of RAM and most times about 1,5GB is free, there are some random times when i lose ssh and generic connectivity because oom-killer is killing processes. I suppose there is a memory leak but i cannot find out where it comes from. oom-killer kills apache2, mysql, passenger, whatever. Yesterday, i did a "cat syslog | grep -c oom-killer" and got 57 occurences ! It seems that something seriously destroys the memory. Once i reboot, everything comes back to normal. I suspect that it can be related to Passenger, but i'm still trying to figure it out. Can you think of anything else, or do you have anything to suggest that will make the leak identification procedure easier ? (i was even thinking of writing a bash script, to be run with cron for like every 5 minutes).

  • Is a larger hard drive with the same cache, rpm, and bus type faster?

    I recently heard that, all else being equal, larger hard are faster than smaller. It has to do with more bits passing under the read head as the drive spins - since a large drive packs the bits more tightly, the same amount of spin/time presents more data to the read head. I had not heard this before, and was inclined to believe the the read heads expected bits at a specific rate and would instead stagger data, so that the two drives would be the same speed. I now find myself looking at purchasing one of two computer models for the school where I work. One model has an 80GB drive, the other a 400GB (for ~$13 more). The size of the drive is immaterial, since users will keep their files on a file server where they can be backed up. But if the 400GB drive will really deliver a performance boost to the hard drive, the extra money is probably worth it. Thoughts?

    I'm using a code-first approach of using the Entity Framework. When I first run the application it will try to create the database matching my MVC models. However, it doesn't have permission to create it I think. I get the following error: CREATE DATABASE permission denied in database 'master'. What user is trying to access the SqlServer and how can I add it's permissions to let it work?   • Checking whether binary files are the same ?

    What would be the easiest way of veryfying whether two binary files are the same, without actually opening them, checking versions and such in different programs ... ? I primary mean files like 3d models, acad drawings, and the like, of which I have different versions, saved in different directories, and upon completing, I just want to find which are the newest, and which are different from the newest, and delete every other. So far I've thought od md5 ? Any other ideas ? This doesn't actually fit under "diff" tag so feel free to change it, if you can think of a better alternative.

  • Export and import a PostgreSQL database with a different name?

    Is there a way to export a PostgreSQL database and later import it with another name? I'm using PostgreSQL with Rails and I often export the data from production, where the database is called blah_production and import it on development or staging with names blah_development and blah_staging. On MySQL this is trivial as the export doesn't have the database anywhere (except a comment maybe), but on PostgreSQL it seems to be impossible. Is it impossible? I've seen out there some people using sed scripts to modify the dump. I'd like to avoid that solution but if there are no alternative I'll take it. Has anybody wrote a script to alter the dump's database name ensure no data is ever altered?

  • Renting an "EC2" server VS buying one (for a start up in initial stages)

    We are a small start up in the early stages and are working on a SaaS-based Rails product. Currently, we use EC2 for a small instance and have a need for another large/extra-large instance as we are beginning to deploy to the Cloud and get ready to release our "alpha" version. While EC2 was my choice for numerous reasons (reliability, accessibility - small team is geographically dispersed, maintainability, and things of that nature), it appears to be rather expensive. While the product will ultimately be deployed in the Cloud (be it EC2 or otherwise) and that experience would help the development team, would it make sense to purchase a physical server and stick it in the basement or bite the bullet and pay the price for EC2 (or other Cloud Providers)? While such decisions are driven by numerous factors, it would certainly help to get the thoughts of other folks who may have been in similar situations. Hence, the post. Thanks much!

Will it make any difference which one I chose? I plan on running a classifieds website, which uses PHP, MySql, Java (for Solr) and the usual standard stuff (HTML, javascript...).   • Entity Framework RC1 DbContext query issue

    I'm trying to implement the repository pattern using entity framework code first rc 1. The problem I am running into is with creating the DbContext. I have an ioc container resolving the IRepository and it has a contextprovider which just news up a new DbContext with a connection string in a windsor.config file. With linq2sql this part was no problem but EF seems to be choking. I'll describe the problem below with an example. I've pulled out the code to simplify things a bit so that is why you don't see any repository pattern stuff here. just sorta what is happening without all the extra code and classes. using (var context = new PlssContext()) { var x = context.Set<User>(); var y = x.Where(u => u.UserName == LogOnModel.UserName).FirstOrDefault(); } using (var context2 = new DbContext(@"Data Source=.\SQLEXPRESS;Initial Catalog=PLSS.Models.PlssContext;Integrated Security=True;MultipleActiveResultSets=True")) { var x = context2.Set<User>(); var y = x.Where(u => u.UserName == LogOnModel.UserName).FirstOrDefault(); } PlssContext is where I am creating my DbContext class. The repository pattern doesn't know anything about PlssContext. The best I thought I could do was create a DbContext with the connection string to the sqlexpress database and query the data that way. The connection string in the var context2 was grabbed from the context after newing up the PlssContext object. So they are pointing at the same sqlexpress database. The first query works. The second query fails miserably with this error: The model backing the 'DbContext' context has changed since the database was created. Either manually delete/update the database, or call Database.SetInitializer with an IDatabaseInitializer instance. For example, the DropCreateDatabaseIfModelChanges strategy will automatically delete and recreate the database, and optionally seed it with new data. on this line var y = x.Where(u => u.UserName == LogOnModel.UserName).FirstOrDefault(); Here is my DbContext namespace PLSS.Models { public class PlssContext : DbContext { public DbSet<User> Users { get; set; } public DbSet<Corner> Corners { get; set; } public DbSet<Lookup_County> Lookup_County { get; set; } public DbSet<Lookup_Accuracy> Lookup_Accuracy { get; set; } public DbSet<Lookup_MonumentStatus> Lookup_MonumentStatus { get; set; } public DbSet<Lookup_CoordinateSystem> Lookup_CoordinateSystem { get; set; } public class Initializer : DropCreateDatabaseAlways<PlssContext> { protected override void Seed(PlssContext context) { I've tried all of the Initializer strategies with the same errors. I don't think the database is changing. If I remove the modelBuilder.Conventions.Remove<IncludeMetadataConvention>(); Then the error returns is The entity type User is not part of the model for the current context. Which sort of makes sense. But how do you bring this all together?

  • Does ILOM on recent Sun rackmount servers fully support Linux?

    Do the recent Sun rackmount servers with ILOM fully support installation of Linux (Ubuntu or Fedora maybe) via the ILOM (connected by ssh) without having to hook up a display, kbd, and mouse? I have an old Sun v20z right now that will install Solaris no problem over the Service Processor but when trying to install Ubuntu 9 64-bit server I get one line on the console then it goes blank. I'd be interested in know which if any of the recent x64 models would allow me to install and run linux while completely avoiding any need for external display, keyboard, or mouse. Thanks!

  • Memory is free, but still swapping?

    Hello, I'm sure this is a pretty basic question, but I'm just trying to get a grasp of what's going on with my Ubuntu (Hardy Herron) server (running a Rails-based site). It seems that I have free memory available, yet the system is reporting that it is still swapping memory (unless I'm reading this incorrectly?). Here is the "free -m" output total used free shared buffers cached Mem: 1024 905 118 0 33 409 -/+ buffers/cache: 462 561 Swap: 2047 95 1952 Could anyone explain to me some possible reasons that it is maintaining 95mb of swap at all times (it is never less)? I'm just looking for some leads on things I could check out that would explain to me exactly how memory is utilized in Linux.
