  • C++ code generation with Python

    Can anyone point me to some documentation on how to write scripts in Python (or Perl or any other Linux friendly script language) that generate C++ code from XML or py files from the command line. I'd like to be able to write up some xml files and then run a shell command that reads these files and generates .h files with fully inlined functions, e.g. streaming operators, constructors, etc.

  • Rails: find_by, conserving leading whitespaces

    Hi, when I do the following def somefunction @texts = A.find_all_by_someid(someid) respond_to do |format| format.xml { render :xml => @texts } end end it gets the string from the db correctly, except if the string has leading whitespaces, it seems they are trimmed. Note: the whitespaces are there in the db correctly What can I do to conserve those whitespaces? Thanks

    I have read articles about the differences between SOAP and REST as a web service communication protocol, but I think that the biggest advantage for REST over SOAP are : REST is more dynamic, no need for creating and updating UDDI. REST is not restricted to XML format. REST web services can send plain text, JSON, and also XML. But SOAP is more standardized (Ex; security). So, am I correct in these points? Thanks

My question is, is there a standard that all RSS feeds support (Do all of them have date, title etc)? If so, is there a XSD that describes this.   • Rendering ASP.NET MVC Views to String

    It's not uncommon in my applications that I require longish text output that does not have to be rendered into the HTTP output stream. The most common scenario I have for 'template driven' non-Web text is for emails of all sorts. Logon confirmations and verifications, email confirmations for things like orders, status updates or scheduler notifications - all of which require merged text output both within and sometimes outside of Web applications. On other occasions I also need to capture the output from certain views for logging purposes. Rather than creating text output in code, it's much nicer to use the rendering mechanism that ASP.NET MVC already provides by way of it's ViewEngines - using Razor or WebForms views - to render output to a string. This is nice because it uses the same familiar rendering mechanism that I already use for my HTTP output and it also solves the problem of where to store the templates for rendering this content in nothing more than perhaps a separate view folder. The good news is that ASP.NET MVC's rendering engine is much more modular than the full ASP.NET runtime engine which was a real pain in the butt to coerce into rendering output to string. With MVC the rendering engine has been separated out from core ASP.NET runtime, so it's actually a lot easier to get View output into a string. Getting View Output from within an MVC Application If you need to generate string output from an MVC and pass some model data to it, the process to capture this output is fairly straight forward and involves only a handful of lines of code. The catch is that this particular approach requires that you have an active ControllerContext that can be passed to the view. This means that the following approach is limited to access from within Controller methods. The method first tries to find the view to render based on its path which can either be in the current controller's view path or the shared view path using its simple name (PasswordRecovery) or alternately by its full virtual path (~/Views/Templates/PasswordRecovery.cshtml). This code should work both for Razor and WebForms views although I've only tried it with Razor Views. Note that WebForms Views might actually be better for plain text as Razor adds all sorts of white space into its output when there are code blocks in the template. The Web Forms engine provides more accurate rendering for raw text scenarios. Once a view engine is found the view to render can be retrieved. Views in MVC render based on data that comes off the controller like the ViewData which contains the model along with the actual ViewData and ViewBag. From the View and some of the Context data a ViewContext is created which is then used to render the view with. The View picks up the Model and other data from the ViewContext internally and processes the View the same it would be processed if it were to send its output into the HTTP output stream. The difference is that we can override the ViewContext's output stream which we provide and capture into a StringWriter(). After rendering completes the result holds the output string. If an error occurs the error behavior is similar what you see with regular MVC errors - you get a full yellow screen of death including the view error information with the line of error highlighted. It's your responsibility to handle the error - or let it bubble up to your regular Controller Error filter if you have one. To use the simple class you only need a single line of code if you call the static methods. The view in this case is just a plain MVC view and in this case it's a very simple plain text email message (edited for brevity here) that is created and sent off:@model ContactSellerViewModel @{ Layout = null; }re: @Model.EntryTitle @Model.ListingUrl @Model.Message ** SECURITY ADVISORY - AVOID SCAMS ** Avoid: wiring money, cross-border deals, work-at-home ** Beware: cashier checks, money orders, escrow, shipping ** More Info: @(App.Configuration.ApplicationBaseUrl)scams.html Obviously this is a very simple view (I edited out more from this page to keep it brief) -  but other template views are much more complex HTML documents or long messages that are occasionally updated and they are a perfect fit for Razor rendering. It even works with nested partial views and _layout pages. Partial Rendering Notice that I'm rendering a full View here. In the view I explicitly set the Layout=null to avoid pulling in _layout.cshtml for this view. This can also be controlled externally by calling the RenderPartial method instead: string message = ViewRenderer.RenderPartialView("~/views/template/ContactSellerEmail.cshtml",model, ControllerContext); with this line of code no layout page (or _viewstart) will be loaded, so the output generated is just what's in the view. I find myself using Partials most of the time when rendering templates, since the target of templates usually tend to be emails or other HTML fragment like output, so the RenderPartialView() method is definitely useful to me. Rendering without a ControllerContext The preceding class is great when you're need template rendering from within MVC controller actions or anywhere where you have access to the request Controller. But if you don't have a controller context handy - maybe inside a utility function that is static, a non-Web application, or an operation that runs asynchronously in ASP.NET - which makes using the above code impossible. I haven't found a way to manually create a Controller context to provide the ViewContext() what it needs from outside of the MVC infrastructure. However, there are ways to accomplish this,  but they are a bit more complex. It's possible to host the RazorEngine on your own, which side steps all of the MVC framework and HTTP and just deals with the raw rendering engine. I wrote about this process in Hosting the Razor Engine in Non-Web Applications a long while back. It's quite a process to create a custom Razor engine and runtime, but it allows for all sorts of flexibility. There's also a RazorEngine CodePlex project that does something similar. I've been meaning to check out the latter but haven't gotten around to it since I have my own code to do this. The trick to hosting the RazorEngine to have it behave properly inside of an ASP.NET application and properly cache content so templates aren't constantly rebuild and reparsed. Anyway, in the same app as above I have one scenario where no ControllerContext is available: I have a background scheduler running inside of the app that fires on timed intervals. This process could be external but because it's lightweight we decided to fire it right inside of the ASP.NET app on a separate thread. It maps a folder hierarchy to views using the ~/ path syntax. The host is then configured to add assemblies and namespaces. Unfortunately the engine is not exactly like MVC's Razor - the expression expansion and code execution are the same, but some of the support methods like sections, helpers etc. are not all there so templates have to be a bit simpler. There are other folder hosts provided as well to directly execute templates from strings (using RazorStringHostContainer). Instead of the familiar @model header the raw Razor  @inherits tag is used to specify the template base class (which you can extend). I took a quick look through the feature set of RazorEngine on CodePlex (now Github I guess) and the template implementation they use is closer to MVC's razor but there are other differences. In the end don't expect exact behavior like MVC templates if you use an external Razor rendering engine. This is not what I would consider an ideal solution, but it works well enough for this project. My biggest concern is the overhead of hosting a second razor engine in a Web app and the fact that here the differences in template rendering between 'real' MVC Razor views and another RazorEngine really are noticeable. You win some, you lose some It's extremely nice to see that if you have a ControllerContext handy (which probably addresses 99% of Web app scenarios) rendering a view to string using the native MVC Razor engine is pretty simple. Kudos on making that happen - as it solves a problem I see in just about every Web application I work on. But it is a bummer that a ControllerContext is required to make this simple code work. It'd be really sweet if there was a way to render views without being so closely coupled to the ASP.NET or MVC infrastructure that requires a ControllerContext. Alternately it'd be nice to have a way for an MVC based application to create a minimal ControllerContext from scratch - maybe somebody's been down that path. I tried for a few hours to come up with a way to make that work but gave up in the soup of nested contexts (MVC/Controller/View/Http). I suspect going down this path would be similar to hosting the ASP.NET runtime requiring a WorkerRequest. Brrr…. The sad part is that it seems to me that a View should really not require much 'context' of any kind to render output to string. Yes there are a few things that clearly are required like paths to the virtual and possibly the disk paths to the root of the app, but beyond that view rendering should not require much. But, no such luck.   • An easy way to create Side by Side registrationless COM Manifests with Visual Studio

    Here's something I didn't find out until today: You can use Visual Studio to easily create registrationless COM manifest files for you with just a couple of small steps. Registrationless COM lets you use COM component without them being registered in the registry. This means it's possible to deploy COM components along with another application using plain xcopy semantics. To be sure it's rarely quite that easy - you need to watch out for dependencies - but if you know you have COM components that are light weight and have no or known dependencies it's easy to get everything into a single folder and off you go. Registrationless COM works via manifest files which carry the same name as the executable plus a .manifest extension (ie. yourapp.exe.manifest) I'm going to use a Visual FoxPro COM object as an example and create a simple Windows Forms app that calls the component - without that component being registered. Let's take a walk down memory lane… Create a COM Component I start by creating a FoxPro COM component because that's what I know and am working with here in my legacy environment. You can use VB classic or C++ ATL object if that's more to your liking. Here's a real simple Fox one: DEFINE CLASS SimpleServer as Session OLEPUBLIC FUNCTION HelloWorld(lcName) RETURN "Hello " + lcName ENDDEFINE Compile it into a DLL COM component with: BUILD MTDLL simpleserver FROM simpleserver RECOMPILE And to make sure it works test it quickly from Visual FoxPro: server = CREATEOBJECT("simpleServer.simpleserver") MESSAGEBOX( server.HelloWorld("Rick") ) Using Visual Studio to create a Manifest File for a COM Component Next open Visual Studio and create a new executable project - a Console App or WinForms or WPF application will all do. Go to the References Node Select Add Reference Use the Browse tab and find your compiled DLL to import  Next you'll see your assembly in the project. Right click on the reference and select Properties Click on the Isolated DropDown and select True Compile and that's all there's to it. Visual Studio will create a App.exe.manifest file right alongside your application's EXE. And why not? The COM component is still registered, right? :-) Nothing tricky about that. Let's unregister the COM component and then re-run and see what happens. Go to the Command Prompt Change to the folder where the DLL is installed Unregister with: RegSvr32 -u simpleserver.dll      To be sure that the COM component no longer works, check it out with the same test you used earlier (ie. o = CREATEOBJECT("SimpleServer.SimpleServer") in your development environment or VBScript etc.). Make sure you run the EXE and you don't re-compile the application or else Visual Studio will complain that it can't find the COM component in the registry while compiling. In fact now that we have our .manifest file you can remove the COM object from the project. When you run run the EXE from Windows Explorer or a command prompt to avoid the recompile. Watch out for embedded Manifest Files Now recompile your .NET project and run it… and it will most likely fail! The problem is that .NET applications by default embeds a manifest file into the compiled EXE application which results in the externally created manifest file being completely ignored. Only one manifest can be applied at a time and the compiled manifest takes precedency. Uh, thanks Visual Studio - not very helpful… Note that if you use another development tool like Visual FoxPro to create your EXE this won't be an issue as long as the tool doesn't automatically add a manifest file. Creating a Visual FoxPro EXE for example will work immediately with the generated manifest file as is. If you are using .NET and Visual Studio you have a couple of options of getting around this: Remove the embedded manifest file Copy the contents of the generated manifest file into a project manifest file and compile that in To remove an embedded manifest in a Visual Studio project: Open the Project Properties (Alt-Enter on project node) Go down to Resources | Manifest and select | Create Application without a Manifest   You can now add use the external manifest file and it will actually be respected when the app runs. The other option is to let Visual Studio create the manifest file on disk and then explicitly add the manifest file into the project. Notice on the dialog above I did this for app.exe.manifest and the manifest actually shows up in the list. If I select this file it will be compiled into the EXE and be used in lieu of any external files and that works as well. Remove the simpleserver.dll reference so you can compile your code and run the application. Now it should work without COM registration of the component. Personally I prefer external manifests because they can be modified after the fact - compiled manifests are evil in my mind because they are immutable - once they are there they can't be overriden or changed. So I prefer an external manifest. However, if you are absolutely sure nothing needs to change and you don't want anybody messing with your manifest, you can also embed it. The option to either is there. Watch for Manifest Caching While working trying to get this to work I ran into some problems at first. Specifically when it wasn't working at first (due to the embedded schema) I played with various different manifest layouts in different files etc.. There are a number of different ways to actually represent manifest files including offloading to separate folder (more on that later). A few times I made deliberate errors in the schema file and I found that regardless of what I did once the app failed or worked no amount of changing of the manifest file would make it behave differently. It appears that Windows is caching the manifest data for a given EXE or DLL. It takes a restart or a recompile of either the EXE or the DLL to clear the caching. Recompile your servers in order to see manifest changes unless there's an outright failure of an invalid manifest file. If the app starts the manifest is being read and caches immediately. This can be very confusing especially if you don't know that it's happening. I found myself always recompiling the exe after each run and before making any changes to the manifest file. Don't forget about Runtimes of COM Objects In the example I used above I used a Visual FoxPro COM component. Visual FoxPro is a runtime based environment so if I'm going to distribute an application that uses a FoxPro COM object the runtimes need to be distributed as well. The same is true of classic Visual Basic applications. Assuming that you don't know whether the runtimes are installed on the target machines make sure to install all the additional files in the EXE's directory alongside the COM DLL. In the case of Visual FoxPro the target folder should contain: The EXE  App.exe The Manifest file (unless it's compiled in) App.exe.manifest The COM object DLL (simpleserver.dll) Visual FoxPro Runtimes: VFP9t.dll (or VFP9r.dll for non-multithreaded dlls), vfp9rENU.dll, msvcr71.dll All these files should be in the same folder. Debugging Manifest load Errors If you for some reason get your manifest loading wrong there are a couple of useful tools available - SxSTrace and SxSParse. These two tools can be a huge help in debugging manifest loading errors. Put the following into a batch file (SxS_Trace.bat for example): sxstrace Trace -logfile:sxs.bin sxstrace Parse -logfile:sxs.bin -outfile:sxs.txt Then start the batch file before running your EXE. Make sure there's no caching happening as described in the previous section. For example, if I go into the manifest file and explicitly break the CLSID and/or ProgID I get a detailed report on where the EXE is looking for the manifest and what it's reading. ERROR: Activation Context generation failed. End Activation Context Generation. pinpointing nicely where the error lies. Pay special attention to the various attributes - they have to match exactly in the different sections of the manifest file(s). Multiple COM Objects The manifest file that Visual Studio creates is actually quite more complex than is required for basic registrationless COM object invokation. The manifest file can be simplified a lot actually by stripping off various namespaces and removing the type library references altogether. Routing to separate Manifest Files and Folders In the examples above all files ended up in the application's root folder - all the DLLs, support files and runtimes. Sometimes that's not so desirable and you can actually create separate manifest files. The easiest way to do this is to create a manifest file that 'routes' to another manifest file in a separate folder. Basically you create a new 'assembly identity' via a named id. You can then create a folder and another manifest with the id plus .manifest that points at the actual file. In this example I create: App.exe.manifest A folder called App.deploy A manifest file in App.deploy All DLLs and runtimes in App.deploy Let's start with that master manifest file. This file only holds a reference to another manifest file: App.exe.manifest xml version="1.0" encoding="UTF-8" standalone="yes"? assembly xmlns="urn:schemas-microsoft-com:asm.v1" manifestVersion="1.0" assemblyIdentity name="App.exe" version="1.0.0.0" processorArchitecture="x86" type="win32" / dependency dependentAssembly assemblyIdentity name="App.deploy" version="1.0.0.0" type="win32" / dependentAssembly dependency assembly   Note this file only contains a dependency to App.deploy which is another manifest id. I can then create App.deploy.manifest in the current folder or in an App.deploy folder. In this case I'll create App.deploy and in it copy the DLLs and support runtimes. I then create App.deploy.manifest. This is quite useful if you have lots of DLLs you are referencing or if you need to have separate configuration and application files that are associated with the COM object. This way the operation of your main application and the COM objects it interacts with is somewhat separated. You can see the two folders here:   Routing Manifests to different Folders In theory registrationless COM should be pretty easy in painless - you've seen the configuration manifest files and it certainly doesn't look very complicated, right? But the devil's in the details. The ActivationContext API (SxS - side by side activation) is very intolerant of small errors in the XML or formatting of the keys, so be really careful when setting up components, especially if you are manually editing these files. If you do run into trouble SxsTrace/SxsParse are a huge help to track down the problems. And remember that if you do have problems that you'll need to recompile your EXEs or DLLs for the SxS APIs to refresh themselves properly. This example can be easily changed to publish data to other receivers (JMS,...) by performing changes to step 2 and small changes to step 3, steps that are presented bellow. I've used Eclipse as the development tool. To develop a custom push replication publishers we will need to go through 6 steps: Step 1: Create a custom publisher scheme class Step 2: Create a custom publisher class that should define what the publisher is doing. Step 3: Create a class data is performing the actions (publish to JMS, DB, etc ) for the custom publisher. Step 4: Register the new publisher against a ContentHandler. Step 5: Add the new custom publisher in the cache configuration file. Step 6: Add the custom publisher scheme class to the POF configuration file. All these steps are detailed bellow. The coherence project is attached and conclusions are presented at the end.   • JustMock and Moles – A short overview for TDD alpha geeks

    People have been lurking near my house, asking me to write something about Moles and JustMock, so I’ll try to be as objective as possible, taking in the fact that I work at Typemock. If I were NOT working at Typemock I’d write: JustMock JustMock tries to be Typemock at so many levels it’s not even funny. Technically they work the same and the API almost looks like it’s a search and replace work based on the Isolator API (awesome compliment!), but JustMock still has too many growing pains and bugs to be usable. Also, JustMock is missing alot of the legacy abilities such as Non public faking, faking all types and various other things that are really needed in real legacy code. Biggest thing (in terms of isolation integration) is that it does not integrate with other profilers such as coverage, NCover etc.) When JustMock comes out of beta, I feel that it should cost about half as Isolator costs, as it currently provides about half the abilities. Moles Moles is an addon of Pex and was originally only intended to work within the Pex environment. It started as a research project and now it’s a power-tool for VS (so it’s a separate install) Now it’s it’s own little stubbing framework. It’s not really an Isolation framework in the classic sense, because it does not provide any kind of API built in to verify object interactions. You have to use manual flags all on your own to do that. It generates two types of classes per assembly: Manual Stubs(just like you’d hand code them) and Mole classes. Each Mole class is a special API to change and break the behavior that the corresponding type. so MDateTime is how you change behavior for DateTime. In that sense the API is al over the place, and it can become highly unreadable and unmentionable over time in your test. Also, the Moles API isn’t really designed to deal with real Legacy code. It only deals with public types and methods. anything internal or private is ignored and you can’t change its behavior. You also can’t control static constructors. That takes about 95% of legacy scenarios out of the picture if that’s what you’re trying to use it for. Personally, I found it hard to get used to the idea of two parallel APIs for different abilities, and when to choose which. and I know this stuff. I would expect more usability from the API to make it more widely used. I don’t think that Moles in planning to go that route. Publishing it as an Isolation framework is really an afterthought of a tool that was design with a specific task in mind, and generic Isolation isn’t it. it’s only hope is DEQ – a simple code example that shows a simple Isolation API built on the Moles generic engine. Moles can and should be used for very simple cases of detouring functionality such a simple static methods or interfaces and virtual functions (like rhinomock and MOQ do).   Oh, Wait. Ah, good thing I work at Typemock. I won’t write all that. I’ll just write: JustMock and Moles are great tools that enlarge the market space for isolation related technologies, and they prove that the idea of productivity and unit testing can go hand in hand and get people hooked. I look forward to compete with them at this growing market.

    I'm trying to create a custom SNMP datasource for Cacti but despite everything I can check being correct, it is not creating the rrd file, or updating it even when I create it. Other, standard SNMP sources are working correctly so it's not SNMP or permissions that are the problem. Increasing the poller log level shows that it appears to not even be querying the data source, despite it being used? What should my next steps to debug this issue be?

So I'm republishing it here.  How I Got 15x Improvement Without Really Trying John Feo, Sun Microsystems Taking ten "personal" program codes used in scientific and engineering research, the author was able to get from 2 to 15 times performance improvement easily by applying some simple general optimization techniques. Introduction Scientific research based on computer simulation depends on the simulation for advancement. The research can advance only as fast as the computational codes can execute. The codes' efficiency determines both the rate and quality of results. In the same amount of time, a faster program can generate more results and can carry out a more detailed simulation of physical phenomena than a slower program. Highly optimized programs help science advance quickly and insure that monies supporting scientific research are used as effectively as possible. Scientific computer codes divide into three broad categories: ISV, community, and personal. ISV codes are large, mature production codes developed and sold commercially. The codes improve slowly over time both in methods and capabilities, and they are well tuned for most vendor platforms. Since the codes are mature and complex, there are few opportunities to improve their performance solely through code optimization. Improvements of 10% to 15% are typical. Examples of ISV codes are DYNA3D, Gaussian, and Nastran. Community codes are non-commercial production codes used by a particular research field. Generally, they are developed and distributed by a single academic or research institution with assistance from the community. Most users just run the codes, but some develop new methods and extensions that feed back into the general release. The codes are available on most vendor platforms. Since these codes are younger than ISV codes, there are more opportunities to optimize the source code. Improvements of 50% are not unusual. Examples of community codes are AMBER, CHARM, BLAST, and FASTA. Personal codes are those written by single users or small research groups for their own use. These codes are not distributed, but may be passed from professor-to-student or student-to-student over several years. They form the primordial ocean of applications from which community and ISV codes emerge. Government research grants pay for the development of most personal codes. This paper reports on the nature and performance of this class of codes. Over the last year, I have looked at over two dozen personal codes from more than a dozen research institutions. The codes cover a variety of scientific fields, including astronomy, atmospheric sciences, bioinformatics, biology, chemistry, geology, and physics. The sources range from a few hundred lines to more than ten thousand lines, and are written in Fortran, Fortran 90, C, and C++. For the most part, the codes are modular, documented, and written in a clear, straightforward manner. They do not use complex language features, advanced data structures, programming tricks, or libraries. I had little trouble understanding what the codes did or how data structures were used. Most came with a makefile. Surprisingly, only one of the applications is parallel. All developers have access to parallel machines, so availability is not an issue. Several tried to parallelize their applications, but stopped after encountering difficulties. Lack of education and a perception that parallelism is difficult prevented most from trying. I parallelized several of the codes using OpenMP, and did not judge any of the codes as difficult to parallelize. Even more surprising than the lack of parallelism is the inefficiency of the codes. I was able to get large improvements in performance in a matter of a few days applying simple optimization techniques. Table 1 lists ten representative codes [names and affiliation are omitted to preserve anonymity]. Improvements on one processor range from 2x to 15.5x with a simple average of 4.75x. I did not use sophisticated performance tools or drill deep into the program's execution character as one would do when tuning ISV or community codes. Using only a profiler and source line timers, I identified inefficient sections of code and improved their performance by inspection. The changes were at a high level. I am sure there is another factor of 2 or 3 in each code, and more if the codes are parallelized. The study’s results show that personal scientific codes are running many times slower than they should and that the problem is pervasive. Computational scientists are not sloppy programmers; however, few are trained in the art of computer programming or code optimization. I found that most have a working knowledge of some programming language and standard software engineering practices; but they do not know, or think about, how to make their programs run faster. They simply do not know the standard techniques used to make codes run faster. In fact, they do not even perceive that such techniques exist. The case studies described in this paper show that applying simple, well known techniques can significantly increase the performance of personal codes. It is important that the scientific community and the Government agencies that support scientific research find ways to better educate academic scientific programmers. These are cache performance, redundant operations, and loop structures. Each section includes several examples. The last section summaries the work and suggests a possible solution to the issues raised. Optimizing cache performance Commodity microprocessor systems use caches to increase memory bandwidth and reduce memory latencies. Typical latencies from processor to L1, L2, local, and remote memory are 3, 10, 50, and 200 cycles, respectively. Moreover, bandwidth falls off dramatically as memory distances increase. Programs that do not use cache effectively run many times slower than programs that do. When optimizing for cache, the biggest performance gains are achieved by accessing data in cache order and reusing data to amortize the overhead of cache misses. Secondary considerations are prefetching, associativity, and replacement; however, the understanding and analysis required to optimize for the latter are probably beyond the capabilities of the non-expert. Much can be gained simply by accessing data in the correct order and maximizing data reuse. 6 out of the 10 codes studied here benefited from such high level optimizations. Array Accesses The most important cache optimization is the most basic: accessing Fortran array elements in column order and C array elements in row order. Four of the ten codes—1, 2, 4, and 10—got it wrong. Compilers will restructure nested loops to optimize cache performance, but may not do so if the loop structure is too complex, or the loop body includes conditionals, complex addressing, or function calls. The structure of the most computationally intensive loops is too complex to invert automatically or by hand. The only practical solution is to transpose the arrays so that the dimension accessed by the innermost loop is in cache order. The arrays can be transposed at construction or prior to entering a computationally intensive section of code. The former requires all array references to be modified, while the latter is cost effective only if the cost of the transpose is amortized over many accesses. I used the second approach to optimize code 10. Code 5 has four-dimensional arrays and loops are nested four deep. For all of the reasons cited above the compiler is not able to restructure three key loops. Assume C arrays and let the four dimensions of the arrays be i, j, k, and l. In the original code, the index structure of the three loops is L1: for i L2: for i L3: for i for l for l for j for k for j for k for j for k for l So only L3 accesses array elements in cache order. L1 is a very complex loop—much too complex to invert. I brought the loop into cache alignment by transposing the second and fourth dimensions of the arrays. Since the code uses a macro to compute all array indexes, I effected the transpose at construction and changed the macro appropriately. The dimensions of the new arrays are now: i, l, k, and j. L3 is a simple loop and easily inverted. L2 has a loop-carried scalar dependence in k. By promoting the scalar name that carries the dependence to an array, I was able to invert the third and fourth subloops aligning the loop with cache. Code 5 is by far the most difficult of the four codes to optimize for array accesses; but the knowledge required to fix the problems is no more than that required for the other codes. I would judge this code at the limits of, but not beyond, the capabilities of appropriately trained computational scientists. Array Strides When a cache miss occurs, a line (64 bytes) rather than just one word is loaded into the cache. If data is accessed stride 1, than the cost of the miss is amortized over 8 words. Any stride other than one reduces the cost savings. Two of the ten codes studied suffered from non-unit strides. The codes represent two important classes of "strided" codes. Code 1 employs a multi-grid algorithm to reduce time to convergence. The grids are every tenth, fifth, second, and unit element. Since time to convergence is inversely proportional to the distance between elements, coarse grids converge quickly providing good starting values for finer grids. The better starting values further reduce the time to convergence. The downside is that grids of every nth element, n > 1, introduce non-unit strides into the computation. In the original code, much of the savings of the multi-grid algorithm were lost due to this problem. I eliminated the problem by compressing (copying) coarse grids into continuous memory, and rewriting the computation as a function of the compressed grid. On convergence, I copied the final values of the compressed grid back to the original grid. The savings gained from unit stride access of the compressed grid more than paid for the cost of copying. Code 7 traverses a list of objects selecting objects for later processing. The labels of the selected objects are stored in an array. The selection step has unit stride, but the processing steps have irregular stride. A fix is to save the parameters of the selected objects in temporary arrays as they are selected, and pass the temporary arrays to the processing functions. The fix is practical if the same parameters are used in selection as in processing, or if processing comprises a series of distinct steps which use overlapping subsets of the parameters. Both conditions are true for code 7, so I achieved significant improvement by copying parameters to temporary arrays during selection. Data reuse In the previous sections, we optimized for spatial locality. It is also important to optimize for temporal locality. Once read, a datum should be used as much as possible before it is forced from cache. Loop fusion and loop unrolling are two techniques that increase temporal locality. Unfortunately, both techniques increase register pressure—as loop bodies become larger, the number of registers required to hold temporary values grows. Once register spilling occurs, any gains evaporate quickly. For multiprocessors with small register sets or small caches, the sweet spot can be very small. In the ten codes presented here, I found no opportunities for loop fusion and only two opportunities for loop unrolling (codes 1 and 3). Optimizing for temporal locality is the most difficult optimization considered in this paper. The concepts are not difficult, but the sweet spot is small. Identifying where the program can benefit from loop unrolling or loop fusion is not trivial. Moreover, it takes some effort to get it right. Still, educating scientific programmers about temporal locality and teaching them how to optimize for it will pay dividends. Reducing instruction count Execution time is a function of instruction count. Reduce the count and you usually reduce the time. The best solution is to use a more efficient algorithm; that is, an algorithm whose order of complexity is smaller, that converges quicker, or is more accurate. Optimizing source code without changing the algorithm yields smaller, but still significant, gains. This paper considers only the latter because the intent is to study how much better codes can run if written by programmers schooled in basic code optimization techniques. The ten codes studied benefited from three types of "instruction reducing" optimizations. The two most prevalent were hoisting invariant memory and data operations out of inner loops. The third was eliminating unnecessary data copying. The nature of these inefficiencies is language dependent. Memory operations The semantics of C make it difficult for the compiler to determine all the invariant memory operations in a loop. The problem is particularly acute for loops in functions since the compiler may not know the values of the function's parameters at every call site when compiling the function. Most compilers support pragmas to help resolve ambiguities; however, these pragmas are not comprehensive and there is no standard syntax. To guarantee that invariant memory operations are not executed repetitively, the user has little choice but to hoist the operations by hand. The problem is not as severe in Fortran programs because in the absence of equivalence statements, it is a violation of the language's semantics for two names to share memory. Codes 3 and 5 are C programs. In both cases, the compiler did not hoist all invariant memory operations from inner loops. If the compiler can not determine that the address calculation is invariant, then it can hoist neither the calculation nor the associated memory operations. As noted above, code 5 uses a macro to address four-dimensional arrays #define MAT4D(a,q,i,j,k) (double *)((a)->data + (q)*(a)->strides[0] + (i)*(a)->strides[3] + (j)*(a)->strides[2] + (k)*(a)->strides[1]) The macro is too complex for the compiler to understand and so, it does not identify any subexpressions as loop invariant. The simplest way to eliminate the address calculation from the innermost loop (over i) is to define a0 = MAT4D(a,q,0,j,k) before the loop and then replace all instances of *MAT4D(a,q,i,j,k) in the loop with a0[i] A similar problem appears in code 6, a Fortran program. However, the loop resides within an iterative loop over time and the index calculations are independent with respect to time. Trading space for time, I precomputed the index values prior to the entering the time loop and stored the values in two arrays. I then replaced the index calculations with reads of the arrays. Data operations Ways to reduce data operations can appear in many forms. Implementing a more efficient algorithm produces the biggest gains. The closest I came to an algorithm change was in code 4. This code computes the inner product of K-vectors A(i) and B(j), 0 = i < N, 0 = j < M, for most values of i and j. Since the program computes most of the NM possible inner products, it is more efficient to compute all the inner products in one triply-nested loop rather than one at a time when needed. The reasons for the change, however, derive from basic optimization concepts. It is the type of change easily made at development time by a knowledgeable programmer. In code 5, we have the data version of the index optimization in code 6. Here a very expensive computation is a function of the loop indices and so cannot be hoisted out of the loop; however, the computation is invariant with respect to an outer iterative loop over time. We can compute its value for each iteration of the computation loop prior to entering the time loop and save the values in an array. The increase in memory required to store the values is small in comparison to the large savings in time. The main loop in Code 8 is doubly nested. This problem occurs in both Fortran and C programs, although it manifests itself differently in the two languages. Code 1 declares two arrays—one for old values and one for new values. At the end of each iteration, the array of new values is copied to the array of old values to reset the data structures for the next iteration. This problem occurs in Fortran programs not included in this study and in both Fortran 77 and Fortran 90 code. Introducing pointers to the arrays and swapping pointer values is an obvious way to eliminate the copying; but pointers is not a feature that many Fortran programmers know well or are comfortable using. An easy solution not involving pointers is to extend the dimension of the value array by 1 and use the last dimension to differentiate between arrays at different times. For example, if the data space is N x N, declare the array (N, N, 2). Then store the problem’s initial values in (_, _, 2) and define the scalar names new = 2 and old = 1. At the start of each iteration, swap old and new to reset the arrays. The old–new copy problem did not appear in any C program. In programs that had new and old values, the code swapped pointers to reset data structures. Where unnecessary coping did occur is in structure assignment and parameter passing. Structures in C are handled much like scalars. Assignment causes the data space of the right-hand name to be copied to the data space of the left-hand name. Similarly, when a structure is passed to a function, the data space of the actual parameter is copied to the data space of the formal parameter. If the structure is large and the assignment or function call is in an inner loop, then copying costs can grow quite large. While none of the ten programs considered here manifested this problem, it did occur in programs not included in the study. A simple fix is always to refer to structures via pointers. Optimizing loop structures Since scientific programs spend almost all their time in loops, efficient loops are the key to good performance. Conditionals, function calls, little instruction level parallelism, and large numbers of temporary values make it difficult for the compiler to generate tightly packed, highly efficient code. Conditionals and function calls introduce jumps that disrupt code flow. Users should eliminate or isolate conditionls to their own loops as much as possible. Often logical expressions can be substituted for if-then-else statements. A microprocessor can execute many instructions per instruction cycle. Typically, it can execute one or more memory, floating point, integer, and jump operations. To be executed simultaneously, the operations must be independent. Thick loops tend to have more instruction level parallelism than thin loops. Moreover, they reduce memory traffice by maximizing data reuse. Loop unrolling and loop fusion are two techniques to increase the size of loop bodies. Several of the codes studied benefitted from loop unrolling, but none benefitted from loop fusion. This observation is not too surpising since it is the general tendency of programmers to write thick loops. As loops become thicker, the number of temporary values grows, increasing register pressure. If registers spill, then memory traffic increases and code flow is disrupted. A thick loop with many temporary values may execute slower than an equivalent series of thin loops. The biggest gain will be achieved if the thick loop can be split into a series of independent loops eliminating the need to write and read temporary arrays. Their research interests span a broad range of scientific fields. Except for two programs that relied almost exclusively on library routines (matrix multiply and fast Fourier transform), I was able to improve significantly the single processor performance of all codes. Improvements range from 2x to 15.5x with a simple average of 4.75x. Changes to the source code were at a very high level. I did not use sophisticated techniques or programming tools to discover inefficiencies or effect the changes. Only one code was parallel despite the availability of parallel systems to all developers. Clearly, we have a problem—personal scientific research codes are highly inefficient and not running parallel. The developers are unaware of simple optimization techniques to make programs run faster. They lack education in the art of code optimization and parallel programming. I do not believe we can fix the problem by publishing additional books or training manuals. To date, the developers in questions have not studied the books or manual available, and are unlikely to do so in the future. Short courses are a possible solution, but I believe they are too concentrated to be much use. The general concepts can be taught in a three or four day course, but that is not enough time for students to practice what they learn and acquire the experience to apply and extend the concepts to their codes. Practice is the key to becoming proficient at optimization. I recommend that graduate students be required to take a semester length course in optimization and parallel programming. We would never give someone access to state-of-the-art scientific equipment costing hundreds of thousands of dollars without first requiring them to demonstrate that they know how to use the equipment. Yet the criterion for time on state-of-the-art supercomputers is at most an interesting project. Requestors are never asked to demonstrate that they know how to use the system, or can use the system effectively. A semester course would teach them the required skills. Government agencies that fund academic scientific research pay for most of the computer systems supporting scientific research as well as the development of most personal scientific codes. These agencies should require graduate schools to offer a course in optimization and parallel programming as a requirement for funding.     Hi, I'm trying to deploy a custom mbean to a tomcat. This mbean is not part of a webapp. It should be instantiated when tomcat starts. My problem is, I can't find any complete documentation about how to deploy such a mbean. I'm getting different exceptions, depending on my configuration. Has anyone hints, a complete documentation or has implemented a mbean by himself and can post an example?
