• R: Why does read.table stop reading a file?

  I have a file, called genes.txt, which I'd like to become a data.frame. It's got a lot of lines, each line has three, tab delimited fields: mike$ wc -l genes.txt 42476 genes.txt I'd like to read this file into a data.frame in R. I use the command read.table, like this: genes = read.table( genes_file, sep="\t", na.strings="-", fill=TRUE, col.names=c("GeneSymbol","synonyms","description") ) Which seems to work fine, where genes_file points at genes.txt. However, the number of lines in my data.frame is significantly less than the number of lines in my text file: > nrow(genes) [1] 27896 and things I can find in the text file: mike$ grep "SELL" genes.txt SELL CD62L|LAM1|LECAM1|LEU8|LNHR|LSEL|LYAM1|PLNHR|TQ1 selectin L don't seem to be in the data.frame > grep("SELL",genes$GeneSymbol) integer(0) it turns out that genes = read.delim( genes_file, header=FALSE, na.strings="-", fill=TRUE, col.names=c("GeneSymbol","synonyms","description"), ) works just fine. Why does read.delim work when read.table not? If it's of use, you can recreate genes.txt using the following commands which you should run from a command line curl -O ftp://ftp.ncbi.nlm.nih.gov/gene/DATA/gene_info.gz gzip -cd gene_info.gz | awk -Ft '$1==9606{print $3 "\t" $5 "\t" $9}' > genes.txt be warned, though, that gene_info.gz is 101MBish.

• can I disable the "(Type e to repeat macro)" message in emacs?

  Hi there, So, I've finally made the plunge, and have gotten to the state where I'm quite happy to have switched from vi and vim to emacs... I've been putting stuff in my .emacs file, learning how to evaluate things (not to mention becoming familiar with movement commands), etc. etc. etc. And now I have a problem with a require line in my .emacs file (a require statement*), which bombs out when I launch emacs (and generally fails to work). So, this lead me to the following situation: In the process of trying to debug the above situation, one of the steps I did was to open the file I was trying to require, and evaluate it bit by bit, using C-M-f and C-x C-e (and later just M-x eval-buffer), which all worked fine. But along the way of the section-by-section, I got tired of typing all those, and so I recorded a keyboard macro... C-x ( C-M-f C-x C-e C-x ) and then C-x e... which gave me a message in the minibuffer (I think I'm using the right name), saying (Type e to repeat macro). Which meant I could no longer see the resultant value of the evaluation of each section of code... which, while not critical in this case, I was liking having. Which leads me to the actual question: Is there a way to disable that message, and/or to cause the minibuffer to show multiple lines at once? I know about the *Messages* buffer, and that could have helped, I'm just wondering if there's a way to either disable that message, or otherwise make it coexist with other messages. Any suggestions? Thanks! lindes * - the problem at hand, which is not really my question, is that (require 'ruby-mode/ruby-mode) fails, even though emacs is definitely and successfully (per system call tracing) opening and reading the ruby-mode.el file. I presume this is because the provide line says just 'ruby-mode. I've found a solution for this, but if anyone can point me to any "best practices", I'd appreciate it.

• Inner angle between two lines

  Hi folks, I have two lines: Line1 and Line2. Each line is defined by two points (P1L1(x1, y1), P2L1(x2, y2) and P1L1(x1, y1), P2L3(x2, y3)). I want to know the inner angle defined by these two lines. For do it I calculate the angle of each line with the abscissa: double theta1 = atan(m1) * (180.0 / PI); double theta2 = atan(m2) * (180.0 / PI); After to know the angle I calculate the following: double angle = abs(theta2 - theta1); The problem or doubt that I have is: sometimes I get the correct angle but sometimes I get the complementary angle (for me outer). How can I know when subtract 180º to know the inner angle? There is any algorithm better to do that? Because I tried some methods: dot product, following formula: result = (m1 - m2) / (1.0 + (m1 * m2)); But always I have the same problem; I never known when I have the outer angle or the inner angle! • Making Vim auto-indent PHP/HTML using alternative syntax

  I edit PHP in Vim and have enjoyed the auto-indenting, but PHP's alternative syntax doesn't auto-indent how I would like. For instance, in an HTML template, Vim doesn't recognize the open control structure in the same way it does when using braces. Example: <html> <body> <p> <?php if (1==1): ?> This line should be indented. <?php endif; ?> </p> </body> </html> I want Vim to recognize the open control structure and indent the HTML within it. Another example which uses pure PHP: <?php if (1==1): echo "This line gets indented"; echo "This one doesn't"; endif; ?> The indentation is terminated by the semicolon, even though the control structure is still open. Does anybody know how to get Vim to work in these situations? Thanks.

• Issue with 'Hello Android' tutorial

  I am brand new to Eclipse and Android, but somewhat familiar with Java. That having been said, I tried to follow the 'Hello Android' tutorial from the developer site using the latest Eclipse (Galieo) and the 2.1 Android SDK, I am on a Macintosh running Snow Leopard (OS X 10.6). I have a default virtual device (though my target is actually for phones like my own HTC Incredible which has the snapdragon processor and of course all the latest accoutrement in smart phones. Everything seemed to go okay until I went to RUN>RUN and then selected 'Android Application'. My computer spins it's wheels for a while and then I see two errors.   I have been trying to write a regex that will remove whitespace following a semicolon (';') when it is between both an open and close curly brace ('{','}'). I've gotten somewhere but haven't been able to pull it off. • ExtJS 4 Chart Axis Display Issue in Chrome

  I've run into an issue while using ExtJS 4.0.7. I'm trying to display a chart with two series on a Numeric/Category Chart. The chart displays correctly in Firefox, but while using Chrome (18.0.1025.142) the x axis labels are either all stacked upon each or else (when using rotate) rendered behind the chart in the specified angle. Any ideas would be appreciated. We set a breakpoint at line of "beep", then lunch the test application under ide debug mode, when ide stops at the breakpoint line (qry.post has been executed), at this time we use microsoft access to open test.mdb and open table aaa you will find there are no any changes in table aaa, if you let the ide continue running after pressing f9 you can find a new record is inserted in to table aaa, but if you press ctrl+f2 to terminate the application at the breakpoint, you will find the table aaa has no record been inserted, but in normal circumstance, a new record should be inserted in to the table aaa after qry.post executed. who can explain this problem , it troubles me so long time. thanks !!! • Java: Efficiency of the readLine method of the BufferedReader and possible alternatives

  We are working to reduce the latency and increase the performance of a process written in Java that consumes data (xml strings) from a socket via the readLine() method of the BufferedReader class. The data is delimited by the end of line separater (\n), and each line can be of a variable length (6KBits - 32KBits). Our code looks like: Socket sock = connection; InputStream in = sock.getInputStream(); BufferedReader inputReader = new BufferedReader(new InputStreamReader(in)); ... do { String input = inputReader.readLine(); // Executor call to parse the input thread in a seperate thread }while(true) So I have a couple of questions: Will the inputReader.readLine() method return as soon as it hits the \n character or will it wait till the buffer is full? Is there a faster of picking up data from the socket than using a BufferedReader? What happens when the size of the input string is smaller than the size of the Socket's receive buffer? What happens when the size of the input string is bigger than the size of the Socket's receive buffer? I am getting to grips (slowly) with Java's IO libraries, so any pointers are much appreciated.   Recently i've found myself writing a lot of methods with what i can only think to call debugging scaffolding. System.out.println(array[i]) ; } } in this method if i set bug to true, wherever its being called from maybe by some kind of user imput, then i get the special debugging text to let me know what index the string being printed as at just in case i needed to know for the sake of my debugging (pretend a state of affairs exists where its helpful). All of my questions more or less boil down to the question: is this a good idea? but with a tad bit more objectivity: Is this an effective way to test my methods and debug them? i mean effective in terms of efficiency and not messing up my code. Is it acceptable to leave the if (bug) stuff ; code in place after i've got my method up and working? (if a definition of "acceptability" is needed to make this question objective then use "is not a matter of programing controversy such as ommiting brackets in an if(boolean) with only one line after it, though if you've got something better go ahead and use your definition i won't mind) Is there a more effective way to accomplish the gole of making debugging easier than what i'm doing? Anything you know i mean to ask but that i have forgotten too (as much information as makes sense is appreciated).

• Why does C++ not allow multiple types in one auto statement?

  The 2011 C++ standard introduced the new keyword auto, which can be used for defining variables instead of a type, i.e. auto p=make_pair(1,2.5); // pair<int,double> auto i=std::begin(c), end=std::end(c); // decltype(std::begin(c)) In the second line, i and end are of the same type, referred to as auto. The standard does not allow auto i=std::begin(container), e=std::end(container), x=*i; when x would be of different type. My question: why does the standard not allow this last line? It could be allowed by interpreting auto not as representing some to-be-decuded type, but as indicating that the type of any variable declared auto shall be deduced from its assigned value. Is there any good reason for the C++11 standard to not follow this approach? There is actually a use case for this, namely in the initialisation statement of for loops: for(auto i=std::begin(c), end=std::end(c), x=*i; i!=end; ++i, x+=*i) { ... } when the scope of the variables i, end, and x is limited to the for loop. AFAIK, this cannot be achieved in C++ unless those variables have a common type. Is this correct? (ugly tricks of putting all types inside a struct excluded) There may also be use cases in some variadic template applications.

• hint and textview with right gravity and a singleline

  I've opened a bug but i was wondering if anyone encountered this issue and knows a workaround. If you define a text view with a hint inside it, give it right gravity (android:gravity="right") then if you define android:singleLine=true or android:maxLines="1" or android:scrollHorizonatally="true" you don't see the hint. removing the right gravity returns the hint to the left side, removing all the tree params i mentioned above puts the hint on the right side. i want my hint on the right, but i need a single horizontal line... here's the sample layout that doesn't show the hint: <?xml version="1.0" encoding="utf-8"?> <LinearLayout xmlns:android="http://schemas.android.com/apk/res/android" android:layout_width="fill_parent" android:layout_height="wrap_content" android:padding="5dp"> <EditText android:layout_width="fill_parent" android:layout_gravity="center_vertical|right" android:layout_height="wrap_content" android:layout_margin="6dp" android:textSize="16sp" android:paddingRight="5dp" android:id="@+id/c" android:gravity="right" android:hint="hello!!!" android:scrollHorizontally="true" android:maxLines="1" android:singleLine="true"/> </LinearLayout> i checked on 1.6 and 2.1 emulators and it reproduces 100%, i'm prettysure it's a bug, i don't see the connection between single line and the hint.... what's more the hint got it's own layout in the TextView (mLayout and mHintLayout both exists, in onDraw if the text length is 0 mHintLayout if mHint is not null is used).

• Help making userscript work in chrome

  I've written a userscript for Gmail Pimp.my.Gmail & i'd like it to be compatible with Google Chrome too. Now i have tried a couple of things, to the best of my Javascript knowledge (which is very weak) & have been successful up-to a certain extent, though im not sure if it's the right way. Here's what i tried, to make it work in Chrome: The very first thing i found is that contentWindow.document doesn't work in chrome, so i tried contentDocument, which works. BUT i noticed one thing, checking the console messages in Firefox and Chrome, i saw that the script gets executed multiple times in Firefox whereas in Chrome it just executes once! So i had to abandon the window.addEventListener('load', init, false); line and replace it with window.setTimeout(init, 5000); and i'm not sure if this is a good idea. The other thing i tried is keeping the window.addEventListener('load', init, false); line and using window.setTimeout(init, 1000); inside init() in case the canvasframe is not found. So please do lemme know what would be the best way to make this script cross-browser compatible. Oh and im all ears for making this script better/efficient code wise (which is sure there is)

  I have legacy code (I didn't write it) that always included the encoding attribute, but recompiling it to D2010, TXMLDocument doesn't include the enconding anymore. Because the XML data have accented characters both on tags and data, TXMLDocument.LoadFromFile simply throws EDOMParseErros saying that an invalid character is found on the file. • emacs public/protected/private label indentation of C++ header file not working for zero offset

  I cannot get zero offset for some things for my C++ header files in emacs even if I have it defined in my .emacs file. The header file below shows a class definition inside two namespaces and most importantly the public keyword I would like to have with zero offset like below. namespace n1 { namespace n2 { class SomeClass { public: // this line with zero offset SomeClass(); ... }; } // n2 } // n2 In my .emacs file I have added label like this: (c-set-offset 'label 0) I used Ctrl-C Ctrl-S to find out what to modify. Other offsets I have defined in the .emacs file are working fine and also values other than 0 work for label. When I set offset 0 for label it turns out to be 1 when hitting tab for that line. This is strange and looks like something else is overriding or adding a minimum of 1. Can anyone explain how I can achieve what I want and maybe also an explanation what is happening currently? • Assigning console.log to another object (Safari issue)

  I wanted to keep my logging statements as short as possible while preventing console from being accessed when it doesn't exist; I came up with the following solution: var _ = {}; if (console) { _.log = console.debug; } else { _.log = function() { } } To me, this seems quite elegant, and it works great in Firefox 3.6 (including preserving the line numbers that make console.debug more useful than console.log). But it doesn't work in Safari 4. (Haven't tested in other browsers yet.) If I follow the above with console.debug('A') _.log('B'); the first statement works fine in both browsers, but the second generates a "TypeError: Type Error" in Safari. Is this just a difference between how Firebug and the Safari Web Developer Tools implement console? If so, it is VERY annoying on Apple's part. (I get the same results in both browsers if I bind the console function to a prototype and then instantiate, rather than binding it directly to the object.) I could, of course, just call console.debug from an anonymous function assigned to _.log, but then I'd lose my line numbers. Any other ideas?
