• How can a large, Fortran-based number crunching codebase be modernized?

  A friend in academia asked me for advice (I'm a C# business application developer). He has a legacy codebase which he wrote in Fortran in the medical imaging field. It does a huge amount of number crunching using vectors. He uses a cluster (30ish cores) and has now gone towards a single workstation with 500ish GPUS in it. However where to go next with the codebase so: Other people can maintain it over next 10 year cycle Get faster at tweaking the software Can run on different infrastructures without recompiles After some research from me (this is a super interesting area) some options are: Use Python and CUDA from Nvidia Rewrite in a functional language. For example, F# or Haskell Go cloud based and use something like Hadoop and Java Learn C What has been your experience with this? What should my friend be looking at to modernize his codebase? UPDATE: Thanks @Mark and everyone who has answered. The reasons my friend is asking this question is that it's a perfect time in the projects lifecycle to do a review. Bringing research assistants up to speed in Fortran takes time (I like C#, and especially the tooling and can't imagine going back to older languages!!) I liked the suggestion of keeping the pure number crunching in Fortran, but wrapping it in something newer. Perhaps Python as that seems to be getting a stronghold in academia as a general-purpose programming language that is fairly easy to pick up. • Pygame surfaces and their Rects

  I am trying to understand how pygame surfaces work. I am confused about Rect position of Surface object. If I try blit surface on screen at some position then Surface is drawn at right position, but Rect of the surface is still at position (0, 0)... I tried write my own surface class with new rect, but i am not sure if is that right solution. My goal is that i could move surface like image with rect.move() or something like that. If there is any solution to do that i would be happy to read it. Thanks for answer and time for reading this awful English If helps i write some code for better understanding my problem. • Compiz not drawing window controls in ubuntu 11.10

  I have recently installed driver for my ATI graphic card in my Dell Studio laptop. I have also read this somewhere on the web that Ubuntu enables compiz window manager by default if your hardware can run it. Is it true ? In my case before Installing graphic card driver the window manager was Metacity, but now I have compiz as my Window manager. I found this out uisng Displex Indicator applet also confirmed by wmctrl -m. From the time I have installed graphic card drivers, the window manager(Compiz) is not drawing window control buttons for some of the windows. For example if I open a terminal I have to close it using key board shortcuts or use the File - Quit option in app-menu. Also I am not able to move the window because of this. From then when-ever I find a window without window control buttons I am restarting the window manager using Displex Indicator applet. But this is very annoying and also consumes a lot of time(when I am doing my work). Can any one suggest any solution for this. What are up's and down's of using Compiz Vs Metacity.

• State of the art Culling and Batching techniques in rendering

  I'm currently working with upgrading and restructuring an OpenGL render engine. The engine is used for visualising large scenes of architectural data (buildings with interior), and the amount of objects can become rather large. As is the case with any building, there is a lot of occluded objects within walls, and you naturally only see the objects that are in the same room as you, or the exterior if you are on the outside. This leaves a large number of objects that should be occluded through occlusion culling and frustum culling. At the same time there is a lot of repetative geometry that can be batched in renderbatches, and also a lot of objects that can be rendered with instanced rendering. The way I see it, it can be difficult to combine renderbatching and culling in an optimal fashion. If you batch too many objects in the same VBO it's difficult to cull the objects on the CPU in order to skip rendering that batch. At the same time if you skip the culling on the cpu, a lot of objects will be processed by the GPU while they are not visible. If you skip batching copletely in order to more easily cull on the CPU, there will be an unwanted high amount of render calls. I have done some research into existing techniques and theories as to how these problems are solved in modern graphics, but I have not been able to find any concrete solution. An idea a colleague and me came up with was restricting batches to objects relatively close to eachother e.g all chairs in a room or within a radius of n meeters. This could be simplified and optimized through use of oct-trees. Does anyone have any pointers to techniques used for scene managment, culling, batching etc in state of the art modern graphics engines?

• Dynamically changing DVT Graph at Runtime

After some internal discussions we realized this can be best achieved by using af:switcher to toggle between multiple graphs. • Difference between Detach/Attach and Restore/BackUp a DB

  Transact-SQL BACKUP/RESTORE is the normal method for database backup and recovery. Databases can be backed up while online. The backup file size is usually smaller than the database files since only used pages are backed up. Also, in the FULL or BULK_LOGGED recovery model, you can reduce potential data loss by performing transaction log backups. Detaching a database removes the database from SQL Server while leaving the physical database files intact. This allows you to rename or move the physical files and then re-attach. Although one could perform cold backups using this technique, detach/attach isn't really intended to be used as a backup/recovery process. Commonly it is recommended that you use BACKUP/RESTORE for disaster recovery (DR) scenario and copying data from one location to another. But this is not absolute, sometimes for a very large database, if you want to move it from one location to another, backup/restore process may spend a lot of time which you do not like, in this case, detaching/attaching a database is a better way since you can attach a workable database very fast. But you need to aware that detaching a database will bring it offline for a short time and detaching/attaching does not provide DR function. • Caching WCF javascript proxy on browser

  When you use WCF services from Javascript, you have to generate the Javascript proxies by hitting the Service.svc/js. If you have five WCF services, then it means five javascripts to download. As browsers download javascripts synchronously, one after another, it adds latency to page load and slows down page rendering performance. Moreover, the same WCF service proxy is downloaded from every page, because the generated javascript file is not cached on browser. Here is a solution that will ensure the generated Javascript proxies are cached on browser and when there is a hit on the service, it will respond with HTTP 304 if the Service.svc file has not changed. Here’s a Fiddler trace of a page that uses two WCF services. You can see there are two /js hits and they are sequential. Every visit to the same page, even with the same browser session results in making those two hits to /js. Second time when the same page is browsed: You can see everything else is cached, except the WCF javascript proxies. They are never cached because the WCF javascript proxy generator does not produce the necessary caching headers to cache the files on browser. Here’s an HttpModule for IIS and IIS Express which will intercept calls to WCF service proxy. It first checks if the service is changed since the cached version on the browser. If it has not changed then it will return HTTP 304 and not go through the service proxy generation process. Thus it saves some CPU on server.   Dr. Heinz Kabutz is well known for his Java Specialists’ Newsletter, initiated in November 2000, where he displays his acute grasp of the intricacies of the Java platform for an estimated 70,000 readers; for his work as a consultant; and for his workshops and trainings at his home on the Island of Crete where he has lived since 2006 -- where he is known to curl up on the beach with his laptop to hack away, in between dips in the Mediterranean. Kabutz was born of German parents and raised in Cape Town, South Africa, where he developed a love of programming in junior high school through his explorations on a ZX Spectrum computer. He received a B.S. from the University of Cape Town, and at 25, a Ph.D., both in computer science. He will be leading a two-hour hands-on lab session, HOL6500 – “Finding and Solving Java Deadlocks,” at this year’s JavaOne that will explore what causes deadlocks and how to solve them. Q: Tell us about your JavaOne plans.A: I am arriving on Sunday evening and have just one hands-on-lab to do on Monday morning. This is the first time that a non-Oracle team is doing a HOL at JavaOne under Oracle's stewardship and we are all a bit nervous about how it will turn out. I received quite a few angry emails from that one. I would have not earned that much from unsubscriptions. Most readers stay for a very long time.After Oracle bought Sun, the Java community held its breath for about two years whilst Oracle was figuring out what to do with Java. For a while, we were quite concerned that there was not much progress shown by Oracle. My newsletter still continued, but it was quite difficult finding new things to write about. We have probably about 70,000 readers, which is quite a small number for a Java publication. However, our readers are the top in the Java industry. So I don't mind having "only" 70000 readers, as long as they are the top 0.7%.Java concurrency is a very important topic that programmers think they should know about, but often neglect to fully understand. I continued writing about that and made some interesting discoveries. For example, in Issue 165, I showed how we can get thread starvation with the ReadWriteLock. This was a bug in Java 5, which was corrected in Java 6, but perhaps a bit too much. Whereas we could get starvation of writers in Java 5, in Java 6 we could now get starvation of readers. All of these interesting findings make their way into my courseware to help companies avoid these pitfalls.Another interesting discovery was how polymorphism works in the Server HotSpot compiler in Issue 157 and Issue 158. HotSpot can inline methods from interfaces that have only one implementation class in the JVM. When I published this in my newsletter, I received over 400 emails from excited readers around the world, most of whom sent me the wrong explanation. After the 300th wrong answer, my replies became unfortunately a bit curt. Have a look at Issue 174 for a detailed explanation, but before you do, put on your thinking caps and try to figure it out yourself. Q: What do you think Java developers should know that they currently do not know?A: They should definitely get to know more about concurrency. It is a tough subject that most programmers try to avoid. Unfortunately we do come in contact with it. And when we do, we need to know how to protect ourselves and how to solve tricky system errors.Knowing your IDE is also useful. Most IDEs have a ton of shortcuts, which can make you a lot more productive in moving code around. Another thing that is useful is being able to read GC logs. Kirk Pepperdine has a great talk at JavaOne that I can recommend if you want to learn more. It's this: CON5405 – “Are Your Garbage Collection Logs Speaking to You?” Q: What are you looking forward to in Java 8?A: I'm quite excited about lambdas, though I must confess that I have not studied them in detail yet. Maurice Naftalin's Lambda FAQ is quite a good start to document what you can do with them. I'm looking forward to finding all the interesting bugs that we will now get due to lambdas obscuring what is really going on underneath, just like we had with generics.I am quite impressed with what the team at Oracle did with OpenJDK's performance. A lot of the benchmarks now run faster.Hopefully Java 8 will come with JSR 310, the Date and Time API. It still boggles my mind that such an important API has been left out in the cold for so long.What I am not looking forward to is losing perm space. Even though some systems run out of perm space, at least the problem is contained and they usually manage to work around it. In most cases, this is due to a memory leak in that region of memory. Once they bundle perm space with the old generation, I predict that memory leaks in perm space will be harder to find. More contracts for us, but also more pain for our customers. I continued writing about that and made some interesting discoveries. For example, in Issue 165, I showed how we can get thread starvation with the ReadWriteLock. This was a bug in Java 5, which was corrected in Java 6, but perhaps a bit too much. Whereas we could get starvation of writers in Java 5, in Java 6 we could now get starvation of readers. All of these interesting findings make their way into my courseware to help companies avoid these pitfalls.Another interesting discovery was how polymorphism works in the Server HotSpot compiler in Issue 157 and Issue 158. HotSpot can inline methods from interfaces that have only one implementation class in the JVM. When I published this in my newsletter, I received over 400 emails from excited readers around the world, most of whom sent me the wrong explanation. After the 300th wrong answer, my replies became unfortunately a bit curt. Have a look at Issue 174 for a detailed explanation, but before you do, put on your thinking caps and try to figure it out yourself. Q: What do you think Java developers should know that they currently do not know?A: They should definitely get to know more about concurrency. It is a tough subject that most programmers try to avoid. Unfortunately we do come in contact with it. And when we do, we need to know how to protect ourselves and how to solve tricky system errors.Knowing your IDE is also useful. I'm looking forward to finding all the interesting bugs that we will now get due to lambdas obscuring what is really going on underneath, just like we had with generics.I am quite impressed with what the team at Oracle did with OpenJDK's performance. A lot of the benchmarks now run faster.Hopefully Java 8 will come with JSR 310, the Date and Time API. It still boggles my mind that such an important API has been left out in the cold for so long.What I am not looking forward to is losing perm space. Even though some systems run out of perm space, at least the problem is contained and they usually manage to work around it. In most cases, this is due to a memory leak in that region of memory. Once they bundle perm space with the old generation, I predict that memory leaks in perm space will be harder to find. More contracts for us, but also more pain for our customers.

• Can Foswiki be used as a distributed Redmine replacement? [closed]

  I am quite familiar with and love using git, among other reasons due to its distributed nature. Now I'd like to set up some similarly distributed (FOSS) Project Management software with features similar to what Redmine offers, such as Issue & time tracking, milestones Gantt charts, calendar git integration, maybe some automatic linking of commits and issues Wiki (preferably with Mathjax support) Forum, news, notifications Multiple Projects However, I am looking for a solution that does not require a permanently accesible server, i.e. like in git, each user should have their own copy which can be easily synchronized with others. However it should be possible to not have a copy of every Project on every machine. Since trac uses multiple instances for multiple projects anyway, I was considering using that, but I neither know how well it adapts to simply giting the database itself (which would be be easiest way to handle the distribution due to git being used anyway), nor does it include all of Redmine's feature. After checking http://www.wikimatrix.org for Wikis with integrated tracking system and RCS support, and filtering out seemingly stale project, the choices basically boil down to Foswiki, TWiki and Ikiwiki. The latter doesn't seem to offer as many usability features, and in the TWiki vs Foswiki issue I tend to the latter. Finally, there is Fossil, which starts from the other end by attempting to replace git entirely and tracking itself. I am however not too comfortable with the thought of replacing git, and Fossil's non-SCM features don't seem to be as developed. Now before I invest too much time when someone else might already have tried this, I basically have two questions: Are there crucial features of Project Management software like Redmine that Foswiki does not provide even with all the extensions available? How to set Foswiki up to use git instead of the perl RcsLite?

• Libgdx Box2d createfixture crashes vm intermittently

  I have a hard to debug problem. I have a Box2D game which creates a wheeled vehicle. I want the vehicle body to reflect when it goes from moving left to moving right. to do this i set a flag in a changelistener on a button and then in update method i destroy and recreate the body facing the other way. it works fine most of the time but if i flip the vehicle several times quickly JVM crashes. no errors nothing in log. i added system.out.prints and the errors occur in the routine that instantiates the new body and before anything gets deleted/removed so i don't think the UI is trying to access null pointers. and if it was it should throw an error. M the crash seems to be at createFixture statements. but the work most of the first time. I tried debugging but the error doesn't happen much when the flips are slow. in any case createFixture drops fairly quickly into jni. Is this a Box2D bug? Is GC the issue? From Mission Control I see the GC is collecting on a period of ooh maybe 5s and flipping slower than that mostly works. how do i debug this? i am win7 64bit with 64bit at and jdk7 64bit. libgdx-0.9.9 and sometimes libgdx-nightly-20140215.

• SQL SERVER – ORDER BY ColumnName vs ORDER BY ColumnNumber

  I strongly favor ORDER BY ColumnName. I read one of the blog post where blogger compared the performance of the two SELECT statement and come to conclusion that ColumnNumber has no harm to use it. Let us understand the point made by first that there is no performance difference. Run following two scripts together: USE AdventureWorks GO -- ColumnName (Recommended) SELECT * FROM HumanResources.Department ORDER BY GroupName, Name GO -- ColumnNumber (Strongly Not Recommended) SELECT * FROM HumanResources.Department ORDER BY 3,2 GO If you look at the result and see the execution plan you will see that both of the query will take the same amount of the time. However, this was not the point of this blog post. It is not good enough to stop here. We need to understand the advantages and disadvantages of both the methods. Case 1: When Not Using * and Columns are Re-ordered USE AdventureWorks GO -- ColumnName (Recommended) SELECT GroupName, Name, ModifiedDate, DepartmentID FROM HumanResources.Department ORDER BY GroupName, Name GO -- ColumnNumber (Strongly Not Recommended) SELECT GroupName, Name, ModifiedDate, DepartmentID FROM HumanResources.Department ORDER BY 3,2 GO Case 2: When someone changes the schema of the table affecting column order I will let you recreate the example for the same. If your development server where your schema is different than the production server, if you use ColumnNumber, you will get different results on the production server. Summary: When you develop the query it may not be issue but as time passes by and new columns are added to the SELECT statement or original table is re-ordered if you have used ColumnNumber it may possible that your query will start giving you unexpected results and incorrect ORDER BY. One should note that the usage of ORDER BY ColumnName vs ORDER BY ColumnNumber should not be done based on performance but usability and scalability. It is always recommended to use proper ORDER BY clause with ColumnName to avoid any confusion. • Project Corndog: Viva el caliente perro!

  During one of my last semesters in college we were required to take a class call Computer Graphics which tried (quite unsuccessfully) to teach us a combination of mathematics, OpenGL, and 3D rendering techniques.  The class itself was horrible, but one little gem of an idea came out of it.  See, the final project in the class was to team up and create some kind of demo or game using techniques we learned in class.  My friend Paul and I teamed up and developed a top down shooter that, given the stringent timeline, was much less of a game and much more of 3D objects floating around a screen. The idea itself however I found clever and unique and decided it was time to spend some time developing a proper version of our idea.  Project Corndog as it is tentatively named, pits you as a freshly fried corndog who broke free from the shackles of fair food slavery in a quest to escape the state fair you were born in.  Obviously it's quite a serious game with undertones of racial prejudice, immoral practices, and cheap food sold at high prices. The game itself is a top down shooter in the style of 1942 (NES).  As a delicious corndog you will have to fight through numerous enemies including hungry babies, carnies, and the corndog serial-killer himself the corndog eating champion!  Other more engaging and frighteningly realistic enemies await as the only thing between you and freedom. Project Corndog is being developed in Visual Studio 2008 with XNA Game Studio 3.1.  It is currently being hosted on Google code and will be made available as an open source engine in the coming months.

• Java issues on OpenVZ Ubuntu 11.04 (.jar/.sh files)

  I've had a whole line of messes with java and .jar files. I've tried both OpenJDK (from software installer) and about three repositories for Sun. /Desktop# java -jar -Xmx1024m ss.jar Exception in thread "main" java.awt.HeadlessException at java.awt.GraphicsEnvironment.checkHeadless(GraphicsEnvironment.java:173) at java.awt.Window.<init>(Window.java:476) at java.awt.Frame.<init>(Frame.java:419) at java.awt.Frame.<init>(Frame.java:384) at javax.swing.JFrame.<init>(JFrame.java:174) at org.powerbot.bd.<init>(Unknown Source) at org.powerbot.Boot.main(Unknown Source) Two separate errors: ~/Desktop# ./ss.sh [SEVERE] org.server.Boot: Default heap size of 490m too small, restarting with 768m and about 30 different crashes were it just "aborts" with a huge file dump. Each time I've tried something a little different, whether it be updating Java or just changing -Xmx1024 to -Xmx1024m to get rid of the heap. Personally I think it has something to do with OpenVZ, but Google hasn't saved me this time, I need someone who can get to the bottom of my problem. java -version java version "1.6.0_26" Java(TM) SE Runtime Environment (build 1.6.0_26-b03) Java HotSpot(TM) 64-Bit Server VM (build 20.1-b02, mixed mode) is my current install.   I have a network that is connected to the internet via a switch connected to a router. I have it setup like this so I can work on the new network without causing problems on the old. Anyway, I'm trying to enable internet connection sharing. Internet comes to server like this: Modem - Router - Switch - Ubuntu 11.10 (Eth0) I want to share the connection through Eth1 (Eth1 - Managed Switch - Clients). Here is my config for /etc/network/interfaces: I have a DHCP server running on Eth1. • Perl - can't flush STDOUT or STDERR

  Perl 5.14 from stock Ubuntu Precise repos. Trying to write a simple wrapper to monitor progress on copying from one stream to another: use IO::Handle; while ($bufsize = read (SOURCE, $buffer, 1048576)) { STDERR->printflush ("Transferred $xferred of $sendsize bytes\n"); $xferred += $bufsize; print TARGET $buffer; } This does not perform as expected (writing a line each time the 1M buffer is read). I end up seeing the first line (with a blank value of $xferred), and then the 7th and 8th lines (on an 8MB transfer). Been pounding my brains out on this for hours - I've read the perldocs, I've read the classic "Suffering from Buffering" article, I've tried everything from select and $|++ to IO::Handle to binmode (STDERR, "::unix") to you name it. I've also tried flushing TARGET with each line using IO::Handle (TARGET-flush). No dice. Has anybody else ever encountered this? I don't have any ideas left. Sleeping one second "fixes" the problem, but obviously I don't want to sleep a second every time I read a buffer just so my progress will output on the screen! FWIW, the problem is exactly the same whether I'm outputting to STDERR or STDOUT.

• FMw Diagnostic Framework : Automatic Capture of Diagnostic Data Upon First Failure!

  Introduction There is nothing more frustrating than a problem that "cannot be reproduced". Logs, configuration files have been analysed but there just isn't enough information to establish the root cause. The issue maybe closed, but you are left with the feeling that the problem will raise its ugly head again in the future. Trouble is, to resolve such issues you need to capture diagnostic data at the exact time the incident occurs. Step forward Fusion Middleware Diagnostic Framework!  Diagnostic Framework monitors WebLogic Managed Servers and delivers "Automatic capture of diagnostic data upon first failure". To quote fromOracle Fusion Middleware Administrator's Guide 11g Release 1 (11.1.1)Chapter 13 Diagnosing Problems "When a critical error occurs ... the Diagnostic Framework automatically collects diagnostics, such as thread dumps, DMS metric dumps, and WebLogic Diagnostics Framework (WLDF) server image dumps ... The data is stored in a file-based repository and is accessible with command-line utilities." In other words the data collected upon first failure - especially the thread and image dumps - provides a snapshot of the system as or immediately after the problem occurs. The table below shows the type of WebLogic Server issues which fall into the scope of Diagnostic Framework How to Configure Diagnostic Framework? Depending on your Fusion Middleware product choice you may not need to do anything! Diagnostic Framework is automatically installed, configured and initiated for any WebLogic Domain which has the Oracle Java Required Files (JRF) template applied. This template is applied by default whenever you configure WebLogic Managed Servers for products such as Portal / Forms / Reports / Discoverer Identity Management ( OID , OAM , OIM etc) WebCenter SOA Check your WebLogic Domain directory structure. If you have an "adr" sub directory under DOMAIN_HOME/servers/<servername>/ then JRF template has been applied and Diagnostic Framework will be in play. Should the "adr" sub directory not exist, review the advice given in My Oracle Support article How to Apply FMW ( EM ) Control and JRF to a WebLogic Domain and Managed Servers [ID 947043.1] If you are working with a standalone WebLogic Server solution and applying Oracle JRF is not acceptable, consider using WLDF - WebLogic Diagnostic Framework. (Fusion Middleware Diagnostic Framework makes use of WLDF under the covers.) How to Upload Diagnostic Framework Incident Data to Oracle Support Some Background Information There are three interfaces to the Repository: Enterprise Manager Cloud Control (Support Workbench) WLST (Command Line) ADRCI (Command Line) The Enterprise Manager Cloud Control does provide a nice GUI interface to search, view and package diagnostic framework incidents. However, this software is not to be confused with Fusion Middleware (EM) Control. Cloud Control (formerly known as Grid Control) is part of the Enterprise Manager media package. EM Cloud Control has it's own install and configuration story. Therefore, for the benefit of those yet to install and play with Cloud Control, I am going to describe how to use the command line tools. Ideally, you would only need to one command line interface, but currently I suggest using both - mainly due to the fact that ADRCI SHOW INCIDENTS does not reveal the description behind the Diagnostic Framework error code. Instructions: Note: WLST and ADRCI are case sensitive when it comes to handling parameter values. If you make a mistake, expect an unfriendly syntax error message. 1) Find the incident Note: The managed server which you are troubleshooting must be up and running. If the managed server is down, ensure the domain's Admin Server is accessible. If you cannot connect to the Admin Server or the Managed Server the example WLST commands will not work. a) Launch WLST  Note: Use the WLST which resides in the "oracle_common" directory (not WL_HOME/common/bin) otherwise you will get a syntax error like the one below Traceback (innermost last):  File "<console>", line 1, in ?NameError: listIncidents MW_HOME/oracle_common/common/bin/wlst.sh b) Connect to the managed server or the admin server e.g. wls:/offline> connect('weblogic','welcome1','t3://localhost:7020') c) Run the command wls:/MyDomain/serverConfig> listIncidents() This will list the incidents for the server to which you have connected. • Organizing Connections with Folders in Oracle SQL Developer

  How many Oracle databases do you work with on a regular basis? I’m guessing the answer for most of you lies between 1 and 500. This post is really geared for those of you who deal with more than just a handful (5) of database connections. Filters are nice when you need to work with a subset of table data, or even a list of tables. So why wouldn’t they be just as useful for organizing your connections? Here’s my complete list of databases: The folders aren’t there by default, you add them as you need them. Now this isn’t an overly large connection list. But when I need to fire up an impromptu demo for a customer, it’s very nice to be able to drill down into JUST those ‘safe’ environments. This actually saves me a few seconds every time I need to connect to one of my databases. So while it’s a very simple feature, it’s one of those things that I recommend EVERYONE take advantage of as it will save them hours of time over the long haul. Easier to find means I get to work a few seconds faster. This also helps me from making mistakes in ‘production’ environments! How to Add a Connection Folder Select a connection you want to organize. Mouse-right-click, and choose ‘Add to folder.’ You can throw it into a new container or an existing one. Lather, rinse, and repeat as necessary. The only trick is remembering to right-click!
