• On Disk Substring index

  I have a file (fasta file to be specific) that I would like to index, so that I can quickly locate any substring within the file and then find the location within the original fasta file. This would be easy to do in many cases, using a Trie or substring array, unfortunately the strings I need to index are 800+ MBs which means that doing them in memory in unacceptable, so I'm looking for a reasonable way to create this index on disk, with minimal memory usage. (edit for clarification) I am only interested in the headers of proteins, so for the largest database I'm interested in, this is about 800 MBs of text. I would like to be able to find an exact substring within O(N) time based on the input string. This must be useable on 32 bit machines as it will be shipped to random people, who are not expected to have 64 bit machines. I want to be able to index against any word break within a line, to the end of the line (though lines can be several MBs long). Hopefully this clarifies what is needed and why the current solutions given are not illuminating. I should also add that this needs to be done from within java, and must be done on client computers on various operating systems, so I can't use any OS Specific solution, and it must be a programatic solution.

  I am trying to use python for translating a set of templates to a set of configuration files based on values taken from a main configuration file. However, I am having certain issues. Consider the following example of a template file. file1.cfg.template %(CLIENT1)s %(HOST1)s %(PORT1)d C %(COMPID1)s %(CLIENT2)s %(HOST2)s %(PORT2)d C %(COMPID2)s This file contains an entry for each client. There are hundreds of config files like this and I don't want to have logic for each type of config file. Python should do the replacements and generate config files automatically given a set of global values read from a main xml config file. However, in the above example, if CLIENT2 does not exist, how do I delete that line? I expect Python would generate the config file using something like this: os.open("file1.cfg.template").read() % myhash where myhash is hash of configuration parameters from the main config file which may not contain CLIENT2 at all. In the case it does not contain CLIENT2, I want that line to disappear from the file. Is it possible to insert some 'IF' block in the file and have python evaluate it? Thanks for your help. • Creating transparent gridlines

  I'm creating a small vb.net application, and I'm trying trying to write a list of results from a listview to a text file. I've looked online and found the code to open the save file dialog and write the text file. When I click save on the save file dialog, I receive an IOException with the message "The process cannot access the file 'C:\thethe.txt' because it is being used by another process." The text file is created in the correct location, but is empty. • Glassfish: Storing Java classes in the docroot folder?

  I'm very new to using Glassfish or JSP. I have this working in NetBeans (which has Glassfish bundled) but when I try to put it on my server which is running Glassfish Server, I really don't know what I'm doing. I can place a JSP file in "domains/domain1/docroot/index.jsp" and it will work when I visit my site, but I can't, for some reason, get Java classes to work. I copied the files in "/build/web/" from the NetBeans project to the docroot folder on my server. The errors I get when I visit the site are: org.apache.jasper.JasperException: PWC6033: Error in Javac compilation for JSP PWC6199: Generated servlet error: string:///index_jsp.java:7: package test does not exist PWC6197: An error occurred at line: 5 in the jsp file: /index.jsp PWC6199: Generated servlet error: string:///index_jsp.java:52: cannot find symbol symbol : class TestClass location: class org.apache.jsp.index_jsp PWC6197: An error occurred at line: 5 in the jsp file: /index.jsp PWC6199: Generated servlet error: string:///index_jsp.java:52: cannot find symbol symbol : class TestClass location: class org.apache.jsp.index_jsp The actual Java class is in "WEB-INF/classes/test/TestClass.class" (it is pre-compiled). • CSS - vertical align text where text can be multiple lines

  Hi all I've been given a design by a graphic designer, which I'm trying to put into HTML and CSS. One of the issues I'm facing is on a user input form. In the design the labels for each input are a fixed width - say 100px. The container for each label/input pair is fixed at 2em. The design I've been given has asked that the text for each label is vertically aligned. So the structure is like this: <containerTag> <label /> <input /> </containerTag> No problems as long as the text is on one line (I would have just used line-height of 2em to match the container), but some of the text in the labels are wrapping to two or even lines. Is there a semantic and nice way to get around this problem? I need something that will work in IE6-9, Firefox 3.5+, Chrome and Safari. Although I am using progressive enhancement, so if there is a solution that will only work on the later browsers, but won't break the older ones, then this would be acceptable.   Ok, I'm trying to play an HTML audio code on iPad but does not work. • In threads, WaitForMultipleObjects never returns if set to INFINITE

  Let say I have three thread handles HandleList[0] = hThread1; HandleList[1] = hThread2; HandleList[2] = hThread3; /*All the above are of type HANDLE*/ Before closing the application, I want the thread to get its task done. So I want to make app wait till thread completes. So I do, WaitForMultipleObjects(3, HandleList, TRUE, INFINITE ); By this I'm able to make the thread, complete its task. But control never move to next line after the call to WaitForMultileObjects irrespective of all thread completing its task. If I use, some seconds instead of INFINITE, it comes to next line after that many secs, irrspective of whether thread completes its task or not. WaitForMultipleObjects(3, HandleList, TRUE, 10000 ); My problem here is, I'm can't go for seconds, as I may not be sure whether the threads will complete its task with the given time. To list my problem in simple words, I want all my thread to finish the task, before I close my app. How can I achieve it using WaitForMultipleObjects API?

Now I'm trying to figure out the best method to perform this task. My professor told me to introduce Element class with 4 states : - empty - invisible (used in GridLayout) - first letter - other letter I've thought about following solutions (by List I mean any sort of Collection) : 1. Element is a single letter, and each line is Element[]. Game class will be array of arrays Element[]. I guess that's the dumbest way, and the validation might be troublesome. 2. Like previously but Line is a List of Element. Game is an array of Lines. 3. Like previously but Game is a List of Lines. Which one should I choose ? Or maybe do you have better ideas ? What collection would be best if to use one ?

• Findbugs and comparing

  I recently started using the findbugs static analysis tool in a java build I was doing. The first report came back with loads of High Priority warnings. Being the obsessive type of person, I was ready to go knock them all out. However, I must be missing something. I get most of the warnings when comparing things. Such as the following code: public void setSpacesPerLevel(int value) { if( value >= 0) { ... produces a high priority warning at the if statement that reads. File: Indenter.java, Line: 60, Type: BIT_AND_ZZ, Priority: High, Category: CORRECTNESS Check to see if ((...) & 0) == 0 in sample.Indenter.setSpacesPerLevel(int) I am comparing an int to an int, seems like a common thing. I get quite a few of that type of error with similar simple comparisons. I have alot of other high priority warnings on what appears to be simple code blocks. Am I missing something here? I realize that static analysis can produce false positives, but the errors I am seeing seem too trivial of a case to be a false positive. This one has me scratching my head as well. for(int spaces = 0;spaces < spacesPerLevel;spaces++){... Which gives the following findbugs warning: File: Indenter.java, Line: 160, Type: IL_INFINITE_LOOP, Priority: High, Category: CORRECTNESS There is an apparent infinite loop in sample.Indenter.indent() This loop doesn't seem to have a way to terminate (other than by perhaps throwing an exception). Any ideas? So basically I have a handful of files and 50-60 high priority warnings similar to the ones above. I am using findbugs 1.3.9 and calling it from the findbugs ant task

• Comparing strings that contain formatting in C#

  I'm working on a function that given some settings - such as line spacing, the output (in string form) is modified. In order to test such scenarios, I'm using string literals, as shown below for the expected result. The method, using a string builder, (AppendLine) generates the said output. One issue I have run into is that of comparing such strings. In the example below, both are equal in terms of what they represent. The result is the area which I care about, however when comparing two strings, one literal, one not, equality naturally fails. This is because one of the strings emits line spacing, while the other only demonstrates the formatting it contains. What would be the best way of solving this equality problem? I do care about formatting such as new lines from the result of the method, this is crucially important. • In Perl v 5.10.1 on Windows, my variable loses it's value

  I hope this is something straightforward that I'm doing wrong. I saw something online about "variable suicide" that looked good, but it was for an older version and I'm on 5.10.1. Anyway - a variable that I declared - $RootDirectory - just suddenly loses it's value, and I can't figure out why. Here's a script to reproduce the problem. When I run through the script in debug mode (perl -d) I can get it to print out the $RootDirectory at line 21 and 26. • Getting list of Facebook friends with latest API

  I'm using the most recent version of the Facebook SDK (which lets to connect to something called the 'graph API' though I'm not sure). I've adapted Facebook's example code to let me connect to Facebook and that works... but I can't get a list of my friends. $friends = $facebook->api('friends.get'); This produces the error message: "Fatal error: Uncaught OAuthException: (#803) Some of the aliases you requested do not exist: friends.get thrown in /mycode/facebook.php on line 543" No clue why that is or what that means. Can someone tell me the right syntax (for the latest Facebook API) to get a list of friends? (I tried "$friends = $facebook-api-friends_get();" and get a different error, "Fatal error: Call to a member function friends_get() on a non-object in /mycode/example.php on line 129".) • How can I make one Maven module depend on another?

  OK, I thought I understood how to use Maven... I have a master project M which has sub-projects A, B, and C. C contains some common functionality (interfaces mainly) which is needed by A and B. I can run mvn compile jar:jar from the project root directory (the M directory) and get JAR files A.jar, B.jar, and C.jar. (The versions for all these artifacts are currently 2.0-SNAPSHOT.) The master pom.xml file in the M directory lists C under its <dependencyManagement> tag, so that A and B can reference C by just including a reference, like so: <dependency> <groupId>my.project</groupId> <artifactId>C</artifactId> </dependency> So far, so good. I can run mvn compile from the command line and everything works fine. But when I open the project in NetBeans, it complains with the problem: "Some dependency artifacts are not in the local repository", and it says the missing artifact is C. Likewise from the command line, if I change into the A or B directories and try to run mvn compile I get "Build Error: Failed to resolve artifact." I expect I could manually go to where my C.jar was built and run mvn install:install-file, but I'd rather find a solution that enables me to just work directly in NetBeans (and/or in Eclipse using m2eclipse). What am I doing wrong?

  I am new to VB in Excel. I have a unique requirement for capacity allocation which I want to automate using excel VB and facing hard time doing so, hope you can help. The objective is to maximize profit by allocating maximum capacity to those products which have highest profit potential first. Every Month I get demand along with backlogs of previous month. I need to allocate capacity to backlogs of previous month first and then only the remaining capacity for fresh demand. There are two primary constraints: 1.The number of working days in a month (variable) 2. Not all products can be made on every production line and out of same product may be different for each production line Also there will be losses whenever there is a change over from one SKU to another depending upon the Variant Type and size of next product. If there is variant change then 8 hours of production loss needs to be accounted and 4 hours in case of size change(8 hours in case of both). • Python program to search for specific strings in hash values (coding help)

  Trying to write a code that searches hash values for specific string's (input by user) and returns the hash if searchquery is present in that line. Doing this to kind of just learn python a bit more, but it could be a real world application used by an HR department to search a .csv resume database for specific words in each resume. I'd like this program to look through a .csv file that has three entries per line (id#;applicant name;resume text) I set it up so that it creates a hash, then created a string for the resume text hash entry, and am trying to use the .find() function to return the entire hash for each instance. What i'd like is if the word "gpa" is used as a search query and it is found in s['resumetext'] for three applicants(rows in .csv file), it prints the id, name, and resume for every row that has it.(All three applicants) As it is right now, my program prints the first row in the .csv file(print resume['id'], resume['name'], resume['resumetext']) no matter what the searchquery is, whether it's in the resumetext or not. lastly, are there better ways to doing this, by searching word documents, pdf's and .txt files in a folder for specific words using python (i've just started reading about the re module and am wondering if this may be the route, rather than putting everything in a .csv file.) def find_details(id2find): resumes_f=open("resume_data.csv") for each_line in resumes_f: s={} (s['id'], s['name'], s['resumetext']) = each_line.split(";") resumetext = str(s['resumetext']) if resumetext.find(id2find): return(s) else: print "No data matches your search query. • Is there a way to validate the presence of Javadoc and/or inline code comments?

  We are trying to put quality code processes in place for a large project I am working on. Right now a lot of developers are not putting in Javadoc or in-line code comments into their code. Ok right now. But it will severely hurt us in the very near future. We are using Maven 2.0.9 as our build tool, as well as Hudson for Continuous Integration. We are using Subversion as our source versioning tool/code repository, Rational Application Developer and Rational Softare Architect (essentially Eclipse) 7.5.1 as our IDE's, and then Subclipse as our Eclipse plug-in to connect to SVN. Is there a plug-in or a way to validate that a developer put in Javadoc and/or in-line code comments in order to allow a commit to SVN? This isn't intended to be a substitute for good code reviews, but merely a help to make sure that developers are reminded to add this documentation before committing. We are still intending on conducting code reviews that would also review documentation. Has anyone found any plug-ins for something like this? Any links? Any ideas?

• CreateProcess() fails with an access violation

  My aim is to execute an external executable in my program. First, I used system() function, but I don't want the console to be seen to the user. So, I searched a bit, and found CreateProcess() function. However, when I try to pass a parameter to it, I don't know why, it fails. • How to prevent the other threads from accessing a method when one thread is accessing a method?

  I want to search for a string in 10 files and write the matching lines to a single file. I wrote the matching lines from each file to 10 output files(o/p file1,o/p file2...) and then copied those to a single file using 10 threads. But the output single file has mixed output(one line from o/p file1,another line from o/p file 2 etc...) because its accessed simultaneously by many threads. If I wait for all threads to complete and then write the single file it will be much slower. I want the output file to be written by one thread at a time. What should i do? I am using drupal_execute to create a node programatically. The first line is working for field_prx_mp3_labels. The second (for taxonomy) is not.
