• R Install/Update on Mac OS X (Snow Leopard): where does R put files during install/config?

  In sum, there's a stray preference-like file or two (probably just one) that i can't find. Here's the whole story: I recently attempted to update my R install from 2.10 to 2.11. As i have done before, i installed from source. I know that all of the dependencies are correctly installed and made available to R, because my prior install worked fine. When i upgraded to 2.11, i am unable to install packages (no exception thrown, it just doesn't appear to complete the install and is unresponsive so i have to quit + restart R. Given i install from source, there are any number of points in the process that i could have messed up. What i need to do now is "start over" which requires that i clear out my my prior install. I am having trouble doing that. There is still at least one preference file or something like that i can't find and one of these is causing the problem, so i need to find it and terminate it with extreme prejudice before i do a fresh install. Although i set a number of flags during the install, i have never opted out of the default install locations during the config step. There has to be one or more preference files still in my file structure (and that's also accessible to the new install of R) because after i follow all of the steps below, then do a fresh install, when i start R for the first time, some of my preferences have persisted (e.g., quartz settings, GUI background color, editor selection, etc.). Again, the problem is that i just cannot locate those files. Finally, the problem can't be that during my last install from source, i inadvertently caused a preference file to be sent to an off-spec location--because again, a fresh R install (whether from source or from the OS X binaries) is finding those files Here's what i've done prior to attempting a clean install of R: Removed files from these locations: ~/.RData ~/.RHistory /Applications/R64.app /Applications/R.app /Library/Frameworks/R.framework (i also removed all symlinks from these) Cleared all RAM and disk caches, in particular the directory where i know R caches: ~/Library/Caches/R* (in fact i've cleared this entire directory) Checked for all 'hidden' files in the OS X directories where login/startup files are often placed: /etc/ ~/ In addition, i've checked R-help, and i've also read through the relevant portions of 'R Installation and Administration'--no luck. I've also searched searched my file structure using the various bash utilities, which nearly always solves problems of this sort quite easily, but in this case obviously searching by name or even pattern is more problematic.

• How can I inject Javascript (including Prototype.js) in other sites without cluttering the global na

  I'm currently on a project that is a big site that uses the Prototype library, and there is already a humongous amount of Javascript code. We're now working on a piece of code that will get "injected" into other people's sites (picture people adding a <script> tag in their sites) which will then run our code and add a bunch of DOM elements and functionality to their site. This will have new pieces of code, and will also reuse a lot of the code that we use on our main site. The problem I have is that it's of course not cool to just add a <script> that will include Prototype in people's pages. If we do that in a page that's already using ANY framework, we're guaranteed to screw everything up. jQuery gives us the option to "rename" the $ object, so it could handle this situation decently, except obviously for the fact that we're not using jQuery, so we'd have to migrate everything. Right now i'm contemplating a number of ugly choices, and I'm not sure what's best... Rewrite everything to use jQuery, with a renamed $ object everywhere. Creating a "new" Prototype library with only the subset we'd be using in "injected" code, and renaming $ to something else. Then again I'd have to adapt the parts of my code that would be shared somehow. Not using a library at all in injected code, to keep it as clean as possible, and rewriting the shared code to use no library at all. This would obviously degenerate into us creating our own frankenstein of a library, which is probably the worst case scenario ever. I'm wondering what you guys think I could do, and also whether there's some magic option that would solve all my problems... For example, do you think I could use something like Caja / Cajita to sandbox my own code and isolate it from the rest of the site, and have Prototype inside of there? Or am I completely missing the point with that? I also read once about a technique for bookmarklets, were you add your code like this: (function() { /* your code */ })(); And then your code is all inside your anonymous function and you haven't touched the global namespace at all. Do you think I could make one file containing: (function() { /* Full Code of the Prototype file here */ /* All my code that will run in the "other" site */ InitializeStuff_CreateDOMElements_AttachEventHandlers(); })(); Would that work? Would it accomplish the objective of not cluttering the global namespace, and not killing the functionality on a site that uses jQuery, for example? Or is Prototype too complex somehow to isolate it like that? (NOTE: I think I know that that would create closures everywhere and that's slower, but I don't care too much about performance, my code is not doing anything that complex)

  Hi I've been trying to integrate reCaptcha with my application built on Spring framework, but I am getting this error: org.springframework.web.bind.MissingServletRequestParameterException: Required String parameter 'recaptcha_challenge_field' is not present Could someone help me understand that why am I getting this error. I've got both recaptcha_challenge_field and recaptcha_response_field parameters bound to the User domain object. Could anybody help me understand what am I missing? • Cross field validation in jsf h:datatable using p:calendar

  I noticed this question was asked, but it has not been answered correctly. I have a datatable that has two columns start date and end date. Both contain primefaces p:calendar controls in them. I need to ensure that for each row that the date in column1 is not after the date in column2. I would like to tie this into the JSF validation framework, but I'm having trouble. i've tried marking the datatable rowStatePreserved="true" , this allows me to get the values, but something is still wrong as when it fails, all the values in the first row overwrite all the other values. • Problems using wxWidgets (wxMSW) within multiple DLL instances

  Preface I'm developing VST-plugins which are DLL-based software modules and loaded by VST-supporting host applications. To open a VST-plugin the host applications loads the VST-DLL and calls an appropriate function of the plugin while providing a native window handle, which the plugin can use to draw it's GUI. I managed to port my original VSTGUI code to the wxWidgets-Framework and now all my plugins run under wxMSW and wxMac but I still have problems under wxMSW to find a correct way to open and close the plugins and I am not sure if this is a wxMSW-only issue. Problem If I use any VST-host application I can open and close multiple instances of one of my VST-plugins without any problems. As soon as I open another of my VST-plugins besides my first VST-plugin and then close all instances of my first VST-plugin the application crashes after a short amount of time within the wxEventHandlerr::ProcessEvent function telling me that the wxTheApp object isn't valid any longer during execution of wxTheApp-FilterEvent (see below). I will explain my works step by step. 1) Users click a link to view an article at list page. • Experienced developer trying to get outsourcing contract with current client.

  I work for a major bank as a contract software developer. I've been there a few months, and without exception this place has the worst software practices I've ever seen. The software my team makes has no formal testing, terrible code (not reusable, hard to read, etc), minimal documentation, no defined development process and an absolutely sickening amount of waste due to bureaucratic overhead. Part of my contract is to maintain a group of thousands of very poorly written batch jobs. When one of the jobs fails (read: crashes), it's a developers job to look at the source, figure out what's wrong, fix it, and check it in. There is no quality assurance process or auditing of the results whatsoever. Once the developer says "it works" a manager signs off and it goes into production. What's disturbing is that these jobs essentially grab market data and put it into a third-party risk management system, which provides the bank with critical intelligence. I've discovered the disturbing truth that this has been happening since the 90s and nobody really has evidence the system is getting the correct data! Without going into details, an issue arose on Friday that was so horrible I actually stormed out of the place. I was ready to quit, but I decided to just get out to calm my nerves and possibly go back Monday. I've been reflecting today on how to handle this. I have realized that, in probably less than 6 months, I could (with 2 other developers) remake a large component of this system. The new system would provide them with, as primary benefits, a maintainable codebase less prone to error and a solid QA framework. To do it properly I would have to be outside the bank, the internal bureaucracy is just too much. And moreover, I think a bank is fundamentally not a place that can make good software. This is my plan. Write a report explaining in depth all the problems with their current system Explain why their software practices fail and generate a tremendous amount of error and waste. Use this as the basis for claiming the project must be developed externally. Write a high level development plan, including what resources I will require Hand 1,2,3 to my manager, hopefully he passes it up the chain. Worst case he fires me, but this isn't so bad. Convinced Executive decides to award my company a contract for the new system I have 8 years experience as a software contractor and have delivered my share of successful software products, but all working in-house for small/medium sized companies. When I read this over, I think I have a dynamite plan. But since this is the first time doing something this bold so I have my doubts. My question is, is this a good idea? If you think not, please spare no detail.

  I am trying to build a website using JBoss 7.1.1 and RESTeasy. I have managed to constructed and deploy and EAR with a both a WAR and an EJB-JAR contained within: voyager-app.ear META-INF/MANIFEST.MF META-INF/application.xml META-INF/jboss-app.xml lib/voyager-lib.jar voyager-adm.war voyager-ejb.jar voyager-web.war So far things are very simple. voyager-adm.war & voyager-lib.jar are empty (just the manifest file) but I know that I'm going to have code for them shortly. There is just one Stateful EJB - HarbourMasterBean (with just a local interface) and a few Database Entity Beans in the EJB jar file: voyager-ejb.jar META-INF/MANIFEST.MF META-INF/persistence.xml com/nutrastat/voyager/db/HarbourMasterBean.class com/nutrastat/voyager/db/HarbourMasterLocal.class com/nutrastat/voyager/db/PortEntity.class com/nutrastat/voyager/db/ShipEntity.class As far as I can tell the EJBs deploy correctly because the database units are created and the log shows that the publication of some HarbourMaster references: java:global/voyager-app/voyager-ejb/harbour-master!com.nutrastat.voyager.db.HarbourMasterLocal java:app/voyager-ejb/harbour-master!com.nutrastat.voyager.db.HarbourMasterLocal java:module/harbour-master!com.nutrastat.voyager.db.HarbourMasterLocal java:global/voyager-app/voyager-ejb/harbour-master java:app/voyager-ejb/harbour-master java:module/harbour-master The problem lies in getting the HarbourMaster EJB injected into my web bean. • ASP.NET site sometimes freezing up and/or showing odd text at top of the page while loading, on load

  I have various servers (dev, 2 x test, 2 x prod) running the same asp.net site. The test and prod servers are in load-balanced pairs (prod1 with prod2, and test1 with test2). The test server pair is exhibiting some kind of (super) slowdown or freezing during about one in ten page loads. The ASP.NET tab disappeared from our IIS web site properties and we had to mess around for an hour uninstalling (aspnet_regiis.exe -u) and reinstalling 32 bit ASP.NET and adding Default.aspx manually back into default documents. We'll probably try again in a few days, if anyone has anything to add in the meantime, please do.

I want to add sunspot_rails to my project to add search functionality (with the hope of deploying the project with Heroku). I'm using Rails 3. My various other attempts to diagnose the problem included: installing sunspot in addition to sunspot_rails. My first inclination was to create a PageBuilder class that implements header, body and sidebar methods. But I got stuck on the rendering pipeline to get everything output just right. Is there a gem that already provides this type of semantic generation? If not I'd love any insight on how to set this up.

• Advice for Architecture Design Logic for software application

  Hi, I have a framework of basic to complex set of objects/classes (C++) running into around 500. With some rules and regulations - all these objects can communicate with each other and hence can cover most of the common queries in the domain. My Dream: I want to provide these objects as icons/glyphs (as I learnt recently) on a workspace. All these objects can be dragged/dropped into the workspace. They have to communicate only through their methods(interface) and in addition to few iterative and conditional statements. All these objects are arranged finally to execute a protocol/workflow/dataflow/process. After drawing the flow, the user clicks the Execute/run button. All the user interaction should be multi-touch enabled. The best way to show my dream is : Jeff Han's Multitouch Video. consider Jeff is playing with my objects instead of the google maps. :-) it should be like playing a jigsaw puzzle. Objective: how can I achieve the following while working on this final product: a) the development should be flexible to enable provision for web services b) the development should enable easy web application development c) The development should enable client-server architecture - d) further it should also enable mouse based drag/drop desktop application like Adobe programs etc. I mean to say: I want to economize on investments. Now I list my efforts till now in design : a) Created an Editor (VB) where the user writes (manually) the object / class code b) On Run/Execute, the code is copied into a main() function and passed to interpreter. c) Catch the output and show it in the console. The interpreter can be separated to become a server and the Editor can become the client. This needs lot of standard client-server architecture work. But some how I am not comfortable in the tightness of this system. Without interpreter is there much faster and better embeddable solution to this? - other than writing a special compiler for these objects. Recently learned about AXIS-C++ can help me - looks like - a friend suggested. Is that the way to go ? Here are my questions: (pl. consider me a self taught programmer and NOT my domain) a) From the stage of C++ objects to multi-touch product, how can I make sure I will develop the parallel product/service models as well.? What should be architecture aspects I should consider ? b) What technologies are best suited for this? c) If I am thinking of moving to Cloud Computing, how difficult/ how redundant / how unnecessary my efforts will be ? d) How much time in months would it take to get the first beta ? So in my controller I have a method with a parameter like this: public String myMethod (@ModelAttribute("book") Book book, Model model){ ... } The problem is that it doesn't fill the sheets list unless in the constructor of Book I add as much Sheet's as I want to get. The problem is that I don't know in advance the number of Sheets the book is going to have. I think the problem is that in my method it instantiates Book which has a list of sheets with 0 elements. When it tries to access to sheets[0] the list is empty and it doen't add a Sheet. I've tried to create a getter method for the list with an index parameter (so it can create the element if it doesn't exists in the list like in Struts framework) like this one: public Sheet getSheets(int index){ if(sheets.size() <= index){ Sheet sheet = new Sheet(); sheets.add(index, sheet); } Sheet sheetToReturn = sheets.get(index); if(sheetToReturn == null){ sheetToReturn = new Sheet(); sheets.add(index, sheetToReturn); } return sheetToReturn; } but with this method the JSP doesn't work because sheets has an invalid getter. In this case, application works fine, memory doesn't go out of. I have a conclusion that the blob field which is marked as lazy (@Basic(fetch=FetchType.LAZY)) isn't lazy, actually! But I only do this after ShowModal() has returned (that should be safe right)? I think I read that events might be queued up in the event queue, but I can't believe this would be the problem. I mean surely the framework must be tolerant to old messages? I can well imagine that under stress messages might back-log and surely the window might go away at any time? Any ideas? If you could even suggest ways of reproducing, that might be useful. John Aside: TBH I've never quite understood whether calling Dispose() after Form.ShowDialog() is strictly necessary - the MSDN docs for ShowDialog() are to my mind a bit ambiguous.

• .NET WinForms INotifyPropertyChanged updates all bindings when one is changed. Better way?

  In a windows forms application, a property change that triggers INotifyPropertyChanged, will result in the form reading EVERY property from my bound object, not just the property changed. (See example code below) This seems absurdly wasteful since the interface requires the name of the changing property. It is causing a lot of clocking in my app because some of the property getters require calculations to be performed. I'll likely need to implement some sort of logic in my getters to discard the unnecessary reads if there is no better way to do this. Am I missing something? Is there a better way? Don't say to use a different presentation technology please -- I am doing this on Windows Mobile (although the behavior happens on the full framework as well). Here's some toy code to demonstrate the problem. • How to hide Amazon webstore default toolbar with Prototype?

• Dealing with missing messages in JavaScript when using BOSH

  We recently went into private beta on our flagship product and had a small launch event. Unfortunately the venue had a terrible wireless connection and packets were being dropped left right and centre causing havoc with out system, basically it wasn't able to work at all! Luckily we were able to switch to a different network and rescue the demo. This highlighted something that I knew was already an issue but hadn't appreciated quite how much of an issue it could be. Our system relies heavily on BOSH and has a rather large JavaScript code base which now works rather well under good network conditions. However we need to make it work well under bad network conditions as well. Due to the way that XMPP works, a fire and forget system, it's not easy to tell if a message you sent, or were supposed to receive, was actually sent or received. For instance, we have an offer system, one user will send an offer to another over BOSH. When this message is received by the server a message is published to the offering users offers_sent PEP node and a similar message to the receiving users offers_received PEP node. While the sending user is able to tell if their offer was send (relatively) easily, if the notification to the receiving user is never received that user will never know it missed a message. A little about out JavaScript setup, it has 4 main layers: StropheJS An MVC framework for dealing with low level tasks and to build on top of An application layer which contains the app logic routes, controllers models etc. as well as a browser cache of the model data A UI layer that receives events and publishes events to and from the application layer One way to solve the missing messages issue would be to periodically check the PEP nodes for new data that the browser doesn't know about. If a new message was discovered the browsers cache would be invalidated and all new data would be requested from the server. I'm not sure this is the best way to go and it also doesn't cover all situations. We certainly don't want to get into the situation where we are sending messages to confirm the previous message was received at it's destination as this would double the network traffic. With the number of real time websites growing daily this is an issue that must have been encountered by other developers, it would be interesting to see how it's been solved by others. As far as I can see there are two situations in which messages go missing: On poor connections messages are not sent or received due to the packets being dropped Involving navigating between pages, a message is received by the browser but is not fully processed and stored in the local cache before the page is unloaded. Or a message is added to the send queue but never sent before the page is unloaded I suspect the hardest issue to solve will be number 2. Any thoughts on the subject would be much appreciated.

• news feed using .Net Dataservices / OData / Atom ?

  Let's say I have an web CMS type application, and an EDM model with an entity called 'article', and I need to offer the ability for client applications, to a read/query the articles (and other resources stored in our database) a straightforward syndication feed of these articles to end users (along the lines of a simple RSS feed) It seems to me that for the first task, and .net 4's dataservice would be perfect for the job. For the second case, I'm wondering (a) whether atom the right format to choose - I think it is - and (b) whether it's possible to achieve such a feed using the same ado.net OData service. Stackoverflow itself uses an atom feed in that fashion, so it should be possible. Right? So I suppose my question is; Is there a way to make the ado.net dataservice Atom feed look like something suitable for your average news feed reader? - OR, am I using the wrong tool for the wrong purposes, and should I be looking elsewhere (.net syndication API's perhaps)?

• AD - DirectoryServices: VBNET2.0 - Speaking architecture...

  I've been mandated to write an application to migrate the Active Directory access models to another environment. Here's the context: I'm stuck with VB.NET 2005 and .NET Framework 2.0; The application must use the Windows authenticated user to manage AD; The objects I have to handle are Groups, Users and OrganizationalUnits; I intend to use the Façade design pattern to provider ease of use and a fully reusable code; I plan to write a factory for each of the objects managed (group, ou, user); The use of Attributes should be useful here, I guess; As everything is about the DirectoryEntry class when accessing the AD, it seems a good candidate for generic types. Obligatory features: User creates new OUs manually; User creates new group manually; User creates new user (these users are services accounts) manually; Application reads an XML file which contains the OUs, groups and users to create; Application informs the user about the OUs, groups and users that shall be created; User specifies the domain environment where to migrate the XML input file designated objects; User makes changes if needed, and launches the task operations; Application performs required by the XML input file operations against the underlying AD as specified by the user; Application informs the user upon completion. Linear features: User fetches OUs, groups, users; User changes OUs, groups, users; User deletes OUs, groups, users; The application logs AD entries and operations performed, plus errors and exceptions; Nice-to-have features: Application rollbacks operations on error or exception. I've been working for weeks now to get acquainted with the AD and the System.DirectoryServices assembly. But I don't seem to find a way to be fully satisfied with what I'm doing and always looking for better. I have studied Bret de Smet's Linq to AD on CodePlex, but then again, I can't use it as I'm stuck with .NET 2.0, so no Linq! But I've learned about Attributes, and seen that he's working with generic types as he codes a DirectorySource class to perform the operations for OUs, groups and users. Any suggestions? Thanks for any help, code sample, ideas, architural solution, everything!

• .NET: Avoidance of custom exceptions by utilising existing types, but which?

  Consider the following code (ASP.NET/C#): private void Application_Start(object sender, EventArgs e) { if (!SetupHelper.SetUp()) { throw new ShitHitFanException(); } } I've never been too hesitant to simply roll my own exception type, basically because I have found (bad practice, or not) that mostly a reasonable descriptive type name gives us enough as developers to go by in order to know what happened and why something might have happened. Sometimes the existing .NET exception types even accommodate these needs - regardless of the message. In this particular scenario, for demonstration purposes only, the application should die a horrible, disgraceful death should SetUp not complete properly (as dictated by its return value), but I can't find an already existing exception type in .NET which would seem to suffice; though, I'm sure one will be there and I simply don't know about it. Brad Abrams posted this article that lists some of the available exception types. I say some because the article is from 2005, and, although I try to keep up to date, it's a more than plausible assumption that more have been added to future framework versions that I am still unaware of. Of course, Visual Studio gives you a nicely formatted, scrollable list of exceptions via Intellisense - but even on analysing those, I find none which would seem to suffice for this situation... ApplicationException: ...when a non-fatal application error occurs The name seems reasonable, but the error is very definitely fatal - the app is dead. ExecutionEngineException: ...when there is an internal error in the execution engine of the CLR Again, sounds reasonable, superficially; but this has a very definite purpose and to help me out here certainly isn't it. HttpApplicationException: ...when there is an error processing an HTTP request Well, we're running an ASP.NET application! But we're also just pulling at straws here. InvalidOperationException: ...when a call is invalid for the current state of an instance This isn't right but I'm adding it to the list of 'possible should you put a gun to my head, yes'. OperationCanceledException: ...upon cancellation of an operation the thread was executing Maybe I wouldn't feel so bad using this one, but I'd still be hijacking the damn thing with little right. You might even ask why on earth I would want to raise an exception here but the idea is to find out that if I were to do so then do you know of an appropriate exception for such a scenario? And basically, to what extent can we piggy-back on .NET while keeping in line with rationality?

• Suggestions for designing large-scale Java webapp from the ground up

  Hi all, I'm about to start developing a large-scale system and I'm struggling with which direction to proceed. I've done plenty of Java web apps before and I have plenty of experience with servlet containers and GWT and some experience with Spring. The problem is most of my webapps have been thrown together just to be a proof of concept and what I'm struggling with is what set of frameworks to use. I need to have both a browser based application as well as a web service designed to support access from mobile devices (Android and iPhone for now). Ideally, I'd like to design this system in such a way that I don't end up rewriting all of my servlets for each client (browser and phone) although I don't mind having some small checks in there to properly format the data. In addition, although I'm the only developer now, that won't necessarily be the case down the road and I'd like to design something that scales well both with regards to traffic and number of developers (isn't just a nightmare to maintain). So where I am now is planning on using GWT to design the browser-based interface but I'm struggling with how to reuse that code with to present the interface (most likely xml) for the mobile devices. Using GWT RPC would, I think, make it relatively easy to do all of the AJAX in the browser, but might make generating xml for the mobile phones difficult. In addition, I like the idea of using something like Hibernate for persistence and Spring Security to secure the whole thing. Again, I'm not sure how well those will cooperate with GWT (I think Hibernate should be fine...) There's obviously a lot more to this than I've presented here, but I've tried to give you the 5-minute overview. I'm a bit stumped and was wondering if anybody in the community had any experience starting from this place. Does what I'm trying to do make sense? Is it realistic? I have no doubt I can make all of these frameworks speak the same language, I'm just wondering if it's worth my time to fight with them. Also, am I missing a framework that would be really beneficial? Thanks in advance and sorry for the relatively broad question... Chris
