• rpy2: Converting a data.frame to a numpy array

  I have a data.frame in R. It contains a lot of data : gene expression levels from many (125) arrays. I'd like the data in Python, due mostly to my incompetence in R and the fact that this was supposed to be a 30 minute job. I would like the following code to work. To understand this code, know that the variable path contains the full path to my data set which, when loaded, gives me a variable called immgen. Know that immgen is an object (a Bioconductor ExpressionSet object) and that exprs(immgen) returns a data frame with 125 columns (experiments) and tens of thousands of rows (named genes). robjects.r("load('%s')"%path) # loads immgen e = robjects.r['data.frame']("exprs(immgen)") expression_data = np.array(e) This code runs, but expression_data is simply array([[1]]). I'm pretty sure that e doesn't represent the data frame generated by exprs() due to things like: In [40]: e._get_ncol() Out[40]: 1 In [41]: e._get_nrow() Out[41]: 1 But then again who knows? Even if e did represent my data.frame, that it doesn't convert straight to an array would be fair enough - a data frame has more in it than an array (rownames and colnames) and so maybe life shouldn't be this easy. However I still can't work out how to perform the conversion. The documentation is a bit too terse for me, though my limited understanding of the headings in the docs implies that this should be possible. Anyone any thoughts?

• Help, my CentOS servers keep going down , No route to host after a random uptime [closed]

  Hello , I have a couple of Centos linux servers, that have a very simple task, they run nginx + fastcgi for php , and some NFS mounts between them, readonly They have some RPC commands to start some downloading processes with wget, nothing fancy , from a main server, but their behavior is very unstable, they simply go down, we tried to monitor ram , processor usage, even network connections, they don't load up so much, max network connections up to... 250 max, 15% processor usage and memory , well, doesn't even fill up, 2.5GB from 8GB max , I have no ideea why can a linux server go down like that, they aren't even public servers, no domain names installed no public serving, for sites. The only thing that I've discovered was that if i didn't restart the network service every couple of hours or so... the servers were becoming very slow, starting apps very slow, but not repoting a high usage of resources...Maybe Centos doesn't free the timeout connections, or something like that...It's based on Red Hat right? I'm not a linux expert , but I'm sure that there are a few guys out there that can easily have an answer to this , or even have some leads to what i can do ... I haven't installed snort, or other things to view if we have some DOS attacks, still the scheduled script that restarts the network each hour should put the system back online, and it doesn't.... • How do I utilize REST to post GPS data from an Android device into a Ruby on Rails application?

  I am a student in the process a building an Android app that can post a GPS track into a Rails application. I would like to do things the "Rails" way and take advantage of the REST. My rails application basically has 3 models at this point: users, tracks, and points. A user has_many tracks and a track has_many points. A track also has a total distance. Points have a latitude and longitude. I have successfully been able to create an empty track with: curl -i -X POST -H 'Content-Type: application/xml' -d '<track><distance>100</distance></track>' http://localhost:3000/users/1/tracks Whoo hoo! That is pretty cool. I am really impressed that rails do this. Just to see what would happen I tried the following: curl -i -X POST -H 'Content-Type: application/xml -d '<track><distance>100</distance><points><point><lat>3</lat><lng>2</lng></point></points></track>' http://localhost:3000/users/1/tracks Fail! Is there anyway I can fix TracksController.create so that it will be able to parse xml of a track with nested multiple points? Or is there another way I should be doing this entirely?

• Scrollbar with Sprite and Rectangle won't move text, just the Rectangle it's painted on.

  Warning: school assignment. For those of you still with me, I am tasked with making some scrollable content in Flash. Load in a TextFile using LoadURL(), then display it. To get the text, we've written our own class TextFieldExtended, which is basically just there to give the textfile location to the constructor and then have the class do the various steps of getting it and loading it for you. So I needed to get a Scrollbar, which I got here: http://kirupa.com/forum/showthread.php?t=245468 (all files in a zip linked at the end of this text) The thing is, it works with Sprites. After trying to get it to accept TextFieldExtended, I bumped into a block, since the scrollbar relied heavily on a Sprite property that TextFieldExtended didn't have or could have. So I tried adding the TextFieldExtended instance to a Sprite instance using addchild. A problem occurs here that I do not know how to handle. It seems that a Rectangle is drawn and the Text is drawn on that. I say this because the scrollbar moves the Rectangle up and down a bit, but the text doesn't scroll, just the Rectangle it is positioned in and the text then moves along with it. My question: can this be fixed, or is does this implementation of scrollbars need a lot of adaptations before this is possible? • Preferred way of application initialization

  Do you guys have your own little framework for project startups ? I mean, every time one needs to do the same things at the beginning: Context initialization - ideally after arguments are processed. Sometimes without interactive user input, sometimes with input reader. Sometimes we need to load properties, sometimes not. Then we need to get a class out of context and run its method. Programming....programming until writing shell script to place everything on classpath. It's true that it differs according to the actual needs. But it seems to me, that I'm doing always almost the same, again and again from the scratch. Sometimes I realize that I'm postponing my work just because I don't want to do these annoying startups. It would be great if there was some kind of universal Main class doing reflection to specified bean, context initialization, argument parsing, interactive user input reading and have the programmer do the important things...All setup might be done via spring configuration. I think I'll have to do it by myself. I'd appreciate your ideas

• Good mobile oriented GWT widget library alternatives

  I've been developing a travel planning site - tripgrep.com - which is built on appengine, GWT and smartgwt, among other technologies. It is still early days, and the site is now working well on my development environment, which is either a windows or mac computer. However, I am frequently talking up the website to my friends when we are at a bar or other venue, so I am standing there while they try to access the site via an iPhone, Android or Blackberry - I've witnessed all three. It has been painfully obvious that the browser based frontend takes a long time to download on a mobile device. I am pretty sure this is because of the javascript download for SmartGWT. So, I would like to look at alternatives to SmartGWT. What I like about SmartGWT is that it has a reasonable look and feel out of the box - I don't need to learn any design or css and it has an office application look. This is considerably better than the GWT built-in widgets, which just get a blue border. The better look-and-feel is why I went with SmartGWT early on. However, the slow load times are killing me on these mobile demos. So now I want a fast loading widget alternative that has good look-and-feel out of the box. The features I care about are: tabs, good form layout, Google maps API integration, grid data viewing. If those are all available in a library that loads quickly on a mobile device, then that's the library I want.

• Running ASP / ASP.NET markup outside of a web application (perhaps with MVC)

  Is there a way to include some aspx/ascx markup in a DLL and use that to generate text dynamically? I really just want to pass a model instance to a view and get the produced html as a string. Similar to what you might do with an XSLT transform, except the transform input is a CLR object rather than an XML document. A second benefit is using the ASP.NET code-behind markup which is known by most team members. One way to achieve this would be to load the MVC view engine in-process and perhaps have it use an ASPX file from a resource. It seems like I could call into just the ViewEngine somehow and have it generate a ViewEngineResult. I don't know ASP.NET MVC well enough though to know what calls to make. I don't think this would be possible with classic ASP or ASP.NET as the control model is so tied to the page model, which doesn't exist in this case. Using something like SparkViewEngine in isolation would be cool too, though not as useful since other team members wouldn't know the syntax. At that point I might as well use XSLT (yes I am looking for a clever way to avoid XSLT).

If Preference file contains values then the AsyncTask code will run else the Login form will load. When i try to run my application. • Return and Save XML Object From Sharepoint List Web Service

  I am trying to populate a variable with an XML response from an ajax call on page load so that on keyup I can filter through that list without making repeated get requests (think very rudimentary autocomplete). The trouble that I am having seems to be potentially related to variable scoping but I am fairly new to js/jQuery so I am not quite certain. The following code doesn't do anything on key up and adding alerts to it tells me that it is executing leadResults() on keyup and that the variable is returning an XML response object but it appears to be empty. The strange bit is that if I move the leadResults() call into the getResults() function the UL is populated with the results correctly. • Creating Multiple TextFields in runtime AS2

  Hi lads, I have an issue generating multiple text fields in AS2. My AS2 Flash application calls database (via PHP) and then receives XML file that contains a few objects. All I want to do is to loop throught this XML objects and then create a TextField (actually a Component that contains graphics and TextField, but this will come later) based on the information from XML object. I know that I can create something like: _root.createTextField("myText1",1,0,0,100,20); myText1.text = "this is text ONE"; _root.createTextField("myText2",2,0,30,100,20); myText2.text = "this is text TWO"; which will result in 2 text fields, but the problem is when I try to create it dynamicly (e.g. I have item: myNode[0].attributes.name (but when I use it in: _root.createTextField(myNode[0].attributes.name, 1, 0, 0, 100, 20), then I got compile error). var myXML:XML = new XML(); myXML.ignoreWhite=true; myXML.load("tekst.xml"); var tekst:String = new String(); myXML.onLoad = function(success){ if (success){ var myNode = myXML.firstChild.childNodes; for (i=0; i trace("height: "+myNode[i].attributes.height); trace("color: "+myNode[i].attributes.color); trace(myNode[i].firstChild.nodeValue); } } } This actualy traces the values and I can actualy use them when creating the component, but it doesn't create the component that has the same name (obviously both instances point to the same object so the last is only visible). • Session expiry times?

  Hi, I've enabled sessions on my app: // appengine-web.xml <sessions-enabled>true</sessions-enabled> they seem to work when I load different pages under my domain. If I close the browser however, looks like the session is terminated. Restarting the browser shows the last session is no longer available. That could be fine, just wondering if this is documented anywhere, so I can rely on this fact? I tried the following just to test if we can tweak it: // in web.xml <session-config> <session-timeout>10</session-timeout> </session-config> also // in my servlet getThreadLocalRequest().getSession().setMaxInactiveInterval(60 * 5); but same behavior, session data is no longer available after browser restart. I looked at the stats for my project and I see data being used for something like "_ah_SESSION" objects. Are those the sessions from above? If so, shouldn't they be cleaned since they're no longer valid? (Hopefully gae takes care of that automatically?) Thanks

• Get notified when objective-c dom updates are ready initiated from webview

  I am programmatically updating the DOM on a WebKit webview via DOMElement objects - for complex UI, there is usually a javascript component to any element that I add. This begs the need to be notified when the updates complete -- is there any such event? I know regular divs dont fire an onload or onready event, correct? The other assumption I had, which may be totally wrong, is that DOMElement updates aren't synchronous, so I can't do something like this and be confident it will meet with the label actually in the DOM: DOMElement *displayNameLabel = [document createElement:@"div"]; [displayNameLabel setAttribute:@"class" value:@"user-display-name"]; [displayNameLabel setTextContent:currentAvatar.avatarData.displayName]; [[document getElementById:@"user-card-content"] appendChild:displayNameLabel]; id win = [webView windowScriptObject]; [win evaluateWebScript:@"javascriptInstantiateLabel()"]; Is this true? • SQL: script to create country, state tables

  Consider writing an application that requires registration for an entity, and the schema has been defined to require the country, state/prov/county data to be normalized. This is fairly typical stuff here. Naming also is important to reflect. Each country has a different name for this entity: USA = states Australia = states + territories Canada = provinces + territories Mexico = states Brazil = states Sweden = provinces UK = counties, principalities, and perhaps more! Most times when approaching this problem, I have to scratch together a list of good countries, and the states/prov/counties of each. The app may be concerned with a few countries and not others. The process is full of pain. It typically involves one of two approaches: opening up some previous DB and creating a CREATE script based on those tables. Run that script in the context of the new system. creating a DTS package from database1 to database2, with all the DDL and data included in the transfer. My goal now is to script the creation and insert of the countries that I'd be concerned with in the app of the day. When I want to roll out Countries X/Y/Z, I'll open CountryX.sql, and load its states into the ProvState table. Question: do you have a set of scripts in your toolset to create schema and data for countries and state/province/county? If so, would you share your scripts here? (U.K. citizens, please feel free to correct me by way of a comment in the use of counties.)

  I know this question has been asked several times and I did read existing posts on this topic but I still need help. I have 2 UIViewControllers - Parent and Child. I display the child view using the presentModalViewController as below: ChildController *child = [[ChildController alloc[ initWithNibName:@"ChildView" bundle:nil]; [self presentModalViewController:child animated:YES]; [child release]; The child view has a UIPickerView. When user selects an item from UIPickerView and clicks done, I have to dismiss the modal view and display the selected item on a text field in the parent view. In child's button click delegate, I do the following: ParentController *parent = (ParentController *)[self.navigationController parentViewController]; [parent.myTextField setText:selectedText]; [self dismissModalViewControllerAnimated:YES]; Everything works without errors. But I don't know how to load the Parent View so that it displays the updated text field. I tried [parent reloadInputViews]; doesn' work. Please help.

• Castle Active Record - Working with the cache

  Hi All, im new to the Castle Active Record Pattern and Im trying to get my head around how to effectivley use cache. So what im trying to do (or want to do) is when calling the GetAll, find out if I have called it before and check the cache, else load it, but I also want to pass a bool paramter that will force the cache to clear and requery the db. • How/when to hire new programmers, and how to integrate them?

  Hiring new programmers, especially in a small company, can often present a Catch-22 situation. We have too much work to do, so we need to hire new programmers. But we can't hire new programmers now, because they will need mentoring and several months of learning curve in your industry/product/environment before they're useful, and none of the programmers has time to be a mentor to a new programmer, because they're all completely swamped with the current work load. That may be a slightly frivolous way of describing the situation, but nevertheless, it's difficult for a small company on a tight budget to justify hiring someone who is not only going to be unproductive for a long time, but will also take away from the performance of the current programmers. How have you dealt with this kind of situation? When is the best time to hire someone? What are the best tasks to assign to a new team member so that they can learn their way around your code base and start getting their hands dirty as quickly as possible? How do you get the new guy useful without bogging your existing programmers down in too much mentoring? Any comments & suggestions you have are much appreciated!

• VS2010 express beta2 - no add reference dialog, no open file/project dialogs

  Just installed VS2010 express for Windows Phone last night. Install went smoothly. It creates a project, compiles, and deploys the app to the emulator. Here's the problem: When I try to "Add Reference" through the Project menu, I do not get the Add Reference dialog box. Same thing if I right click References in the solution explorer and click Add Reference. That's not all. "File...Open" and "File...Open Project" also fail to throw up an open file dialog box. When attempting any of these actions, the IDE quickly loses and regains focus. Even pressing a keyboard shortcut (Ctrl+O) causes the IDE to quickly lose and regain focus, but no open file dialog box appears. This is what I have tried, not particularly in this order: 1. Turned off UAC 2. Monitored file and registry access using Process Monitor during a File...Open operation. File activity showed mostly "SUCCESS" with a few "FAST IO DISALLOWED" and a few "INVALID DEVICE REQUEST" results. Registry activity showed mostly "SUCCESS" with some "NAME NOT FOUND" and a few "BUFFER OVERFLOW" results. 3. Created a new, clean Windows account to run the IDE from 4. Forced a test project to add a reference to "System.Xml.Linq" by editing the ".csproj" project file. Project failed to load in the IDE. I don't have these problems at all on 2 other Windows 7 computers with VS2010 C# express beta 2 installed. One machine is 32bit and the other 64bit, both Home Premium edition. My system: Windows 7 Home Premium, 64bit Other Visual Studio products installed: VS2008 C# express, VS2008 C++ express One other thing to note: Several months ago I installed the non-phone distribution of VS2010 C# express beta 2, and I had the same exact problems. Back then I chalked it up to being beta and went back to VS2008 C# express, where I do not have these issues.

  This is the exact same question as this one: “Could not find type” error loading a form in the Designer Before anyone goes closing my question please read that one. You will realize that it did not get a real answer. I hope to get a full answer (rather than a workaround) from this question. When I create a class that descends from Control and uses generics, that class fails to load in the designer. Here is and example: class OwnerDrawnListBox<T> : System.Windows.Forms.Control { private readonly List<T> _items; // Other list box private stuff here public OwnerDrawnListBox() { _items = new List<T>(); } // More List box code } I then use this in my designer: private OwnerDrawnListBox<Bag> lstAvailable; private void InitializeComponent() { // Used to be System.Windows.Forms.ListBox(); this.lstAvailable = new ARUP.ScanTrack.Mobile.OwnerDrawnListBox<Bag>(); // Other items } If the generic class is subclassed (to a non-generic) then the referenced question says that it works fine (ie if I made Class BagOwnerDrawListBox: OwnerDrawnListBox<Bag>). What I want to know is there a way to "fix" this so that the generic item is accepted by the designer? Side Note: I am using the Compact Framework.

• Action Filter Dependency Injection in ASP.NET MVC 3 RC2 with StructureMap

  Hi, I've been playing with the DI support in ASP.NET MVC RC2. I have implemented session per request for NHibernate and need to inject ISession into my "Unit of work" action filter. If I reference the StructureMap container directly (ObjectFactory.GetInstance) or use DependencyResolver to get my session instance, everything works fine: ISession Session { get { return DependencyResolver.Current.GetService<ISession>(); } } However if I attempt to use my StructureMap filter provider (inherits FilterAttributeFilterProvider) I have problems with committing the NHibernate transaction at the end of the request. It is as if ISession objects are being shared between requests. I am seeing this frequently as all my images are loaded via an MVC controller so I get 20 or so NHibernate sessions created on a normal page load. I added the following to my action filter: ISession Session { get { return DependencyResolver.Current.GetService<ISession>(); } } public ISession SessionTest { get; set; } public override void OnResultExecuted(System.Web.Mvc.ResultExecutedContext filterContext) { bool sessionsMatch = (this.Session == this.SessionTest); SessionTest is injected using the StructureMap Filter provider. I found that on a page with 20 images, "sessionsMatch" was false for 2-3 of the requests. My StructureMap configuration for session management is as follows: For<ISessionFactory>().Singleton().Use(new NHibernateSessionFactory().GetSessionFactory()); For<ISession>().HttpContextScoped().Use(ctx => ctx.GetInstance<ISessionFactory>().OpenSession()); In global.asax I call the following at the end of each request: public Global() { EndRequest += (sender, e) => { ObjectFactory.ReleaseAndDisposeAllHttpScopedObjects(); }; } Is this configuration thread safe? Previously I was injecting dependencies into the same filter using a custom IActionInvoker. This worked fine until MVC 3 RC2 when I started experiencing the problem above, which is why I thought I would try using a filter provider instead. Any help would be appreciated Ben P.S. • C#: How to run NUnit from my code

  Hello, I'd like to use NUnit to run unit tests in my plug-in, but it needs to be run in the context of my application. To solve this, I was trying to develop a plug-in that runs NUnit, which in turn will execute my tests in the application's context. I didn't find a specific documentation on this subject so I dug a piece of information here and there and I came out with the following piece of code (which is similar to one I found here in StackOverflow): SimpleTestRunner runner = new SimpleTestRunner(); TestPackage package = new TestPackage( "Test" ); string loc = Assembly.GetExecutingAssembly().Location package.Assemblies.Add( loc ); if( runner.Load(package) ) { TestResult result = runner.Run( new NullListener() ); } The result variable says "has no TestFixture" although I know for sure it is there. In fact my test file contains two test. Using another approach I found, which is summarized by the following code: TestSuiteBuilder builder = new TestSuiteBuilder(); TestSuite testSuite = builder.Build( package ); // Run tests TestResult result = testSuite.Run( new NullListener(), NUnit.Core.TestFilter.Empty ); I saw nunit data structures with only 1 test and I had the same error. For sake of completeness, I am using the latest version of nunit, which is 2.5.5.10112. Does anyone know what I'm missing? A sample code would be appreciated. thanks

• Loading Facebook fb:profile-pic via AJAX in Facebook Connect site

  After a page loads, I'm making an AJAX request to pull down an HTML chunk that contains tags representing a Facebook user profile picture. I append the result to a point in the DOM but the logos don't load, instead all I see is the default silhouette. Here's simply how I'm loading the HTML chunk with jQuery $.ajax({ url: "/facebookprofiles" success: function(result) { $('#profiles').append(result); } }); The HTML that I'm appending is a list of diffs like this: <div class="status Accepted"> <fb:profile-pic class="image" facebook-logo="true" linked="true" size="square" uid="1796055648"></fb:profile-pic> <p> <strong>Corona Kingsly</strong>My Status Update<br/> <span style="font-size: 0.8em">52 minutes ago</span> </p> </div> Any ideas? I assume the fb tags are not being processed once the dom is loaded. Is there any way to make that happen? I'm not seeing any exceptions or errors in my Firebug console. Thanks
