  • Java looping through array - Optimization

    I've got some Java code that runs quite the expected way, but it's taking some amount of time -some seconds- even if the job is just looping through an array. The input file is a Fasta file as shown in the image below. The file I'm using is 2.9Mo, and there are some other Fasta file that can take up to 20Mo. And in the code im trying to loop through it by bunches of threes, e.g: AGC TTT TCA ... etc The code has no functional sens for now but what I want is to append each Amino Acid to it's equivalent bunch of Bases. Example : AGC - Ser / CUG Leu / ... etc So what's wrong with the code ? and Is there any way to do it better ? Any optimization ?   • Different data for different dates

    I am making a web page which will allow users to input and view data for different dates, and to change the date, there are two buttons, one of which will display the previous day, and one which will show the next day. I know that I can do this by submitting forms and reloading the page every time they press one of these buttons, but I would rather use javascript and not have to submit a form, but I am having troubles getting it to work. What happens is when I click on the button, the alert shows that the day is correctly decreased (for example from May 17 to May 16), but only decreases one day, and not one day for every click. Also, I do not know how to make the text on the page (created by the line ) change to display the new date after a button is clicked. So here are my questions: 1) Is it possible to dynamically change data (such as text, and in the future, SQL queries) on a page using javascript without having to reload a page when clicking on a button? 2) If possible, how can I make those changes? 3) How can I fix this so that it will increment and decrement through dates every time a button is clicked?

  • Firefox all but freezes during large file upload; Ajax progress bar infeasible; IE6 works fine

    I want to provide a progress bar for my users who upload very large files. I did some reading and implemented what should be a pretty straightforward solution: I have a <form> element that contains an file input element; its target is set to the ID of a hidden iframe. On the server side, there's some Spring magic that attaches an object to the user's session; the progress of the upload can be queried from this object. After submitting the form, I start a repeating Ajax call using setInterval that queries the server for the percent-complete using the aforementioned session object. The call repeats every half-second, skipping the Ajax call if the previous call has not yet completed. I use the data from the call to update the width of an onscreen element. When the server call reports that the upload is complete, I clear the interval timer. I created a 100-megabyte file and uploaded it using my interface. This is using Firefox 3.6.3. What I found is that although the upload takes 20-25 seconds, the progress bar doesn't get updated until the very end. Moreover, the entire browser is basically frozen until the upload completes. I assumed that my method must be flawed, but I tried the same page using IE6, and was utterly amazed when it behaved as I had designed it to--the progress bar got updated every half second, and the whole upload only took about 15 seconds, much faster than Firefox. I don't have many add-ons installed, but I tried disabling Firebug and restarting my browser. This marginally improved the performance--I got perhaps a single additional progress bar update mid-upload--but still far from acceptable. Can anyone tell me what I can do to bring Firefox's performance up to the level of IE6? Ugh, I can't believe I actually typed that. EDIT: I just tried uploading a large file from a Firefox 3.6.3 browser on a different machine than the one that's running my web server, and it worked fine. Huh.

  • PHP Forms checkbox calculation

    Hello, I am trying to perform some calculations with a form but every time i try to work with checkboxes it goes wrong. The checkboxes are beign set on value 1 in the form itselff and are being checked if there checked or not. $verdieping = isset($_POST["verdieping"]) ? $_POST["verdieping"] : 0; $telefoon = isset($_POST["telefoon"]) ? $_POST["telefoon"] : 0; $netwerk = isset($_POST["netwerk"]) ? $_POST["netwerk"] : 0; When i try to do calculations every works expect for the options with the checkboxes. When both checkboxes (telefoon & netwerk) are selected the value should be 30. If only one is selected the value should be 20. But no mather what i have tried to write down it always give problem, and it always uses 20, never the value 30. How do i solve this problem? Or suppose i am writing the syntax all wrong to lay conditions to a calculation?   • Have main thread wait for a boost thread complete a task (but not finish).

    I have found plenty on making one thread wait for another to finish executing before continuing, but that is not what I wanted to do. I am not very familiar with using any multi-threading apis but right now I'm trying to learn boost. My situation is that I am using my main thread (the starting one from int main()) to create an instance of a class that is in charge of interacting with the main GUI. A class function is then called that creates a boost thread which in turn creates the GUI and runs the message pump. The thing I want to do is when my main thread calls the classes member function to create the GUI, I don't want that function to return until I tell it to from the newly created thread. This way my main thread can't continue and call more functions from the GUI class that interact with the GUI thread until that thread has completed GUI creation and entered the message loop. I think I may be able to figure it out if it was multiple boost thread objects interacting with each other, but when it is the main thread (non-boost object) interacting with a boost thread object, I get lost. Eventually I want a loop in my main thread to call a class function (among other tasks) to check if the user as entered any new input into the GUI (buy any changes detected by the message loop being updated into a struct and changing a bool to tell the main thread in the class function a change has occurred). Any suggestions for any of this would be greatly appreciated.   • Need help with map (c++, STL)

    Hi folks! Actually I'm new to C++. I tried something out (actually the map container) but it doesn't work the way I assumed it will... Before posting my code, I will explain it shortly. I created 3 classes: ClassA ClassDerivedA ClassAnotherDerivedA The two last ones are derived from "ClassA". Further I created a map: map<string,ClassA> test_map; I put some objects (from Type ClassDerivedA and ClassAnotherDerivedA) into the map. Keep in mind: the mapped value is from type "ClassA". This will only work because of Polymorphism. Finally I created an iterator which runs over my map and compares the user input with my keys in the map. If they match, it will call a specific method called "printOutput".     Hi, I'm relatively new to C++ and OOP in general and currently trying to make such a class that allows to dereference and delete a dead or invalid pointer without any care of having undefined behavior or program fault in result, and I want to ask you is it a good idea and is there something similar which is already implemented by someone else? or maybe I'm doing something completely wrong?   • Asterisk SIP digest authentication username mismatch

    I have an asterisk system that I'm attempting to get to work as a backup for our 3com system. We already use it for a conference bridge. Our phones are the 3com 3C10402B, so I don't have the issue of older 3com phones that come without a SIP image. The 3com phones are communicating SIP with the Asterisk, but are unable to register because they present a digest username value that doesn't match what Asterisk thinks it should. As an example, here are the relevant lines from a successful registration from a soft phone: Server sends: WWW-Authenticate: Digest algorithm=MD5, realm="asterisk", nonce="1cac3853" Phone responds: Authorization: Digest username="2321", realm="asterisk", nonce="1cac3853", uri="sip:192.168.254.12", algorithm=md5, response="d32df9ec719817282460e7c2625b6120" For the 3com phone, those same lines look like this (and fails): Server sends: WWW-Authenticate: Digest algorithm=MD5, realm="asterisk", nonce="6c915c33" Phone responds: Authorization: Digest username="sip:[email protected]", realm="asterisk", nonce="6c915c33", uri="sip:192.168.254.12", opaque="", algorithm=MD5, response="a89df25f19e4b4598595f919dac9db81" Basically, Asterisk wants to see a username in the Digest username field of 2321, but the 3com phone is sending sip:[email protected].     I've been trying to install SQL Server on a new Windows Server 2008. I have tried everything but I haven't been able to narrow down the problem. When the installation fails I get " Exit code (Decimal): -2068643839". The problem with this is that according to Microsoft this is a generic error code. I follow their guide to look into the detail.txt inside C:\Program Files\Microsoft SQL Server\100\Setup Bootstrap\Log\ But I can't find something that specifies the exact error. Any suggestions ?   • FFmpeg extract clip - stream frame rate differs from container frame rate (x264, aac)

    Summary H.264 video seems to have a really high frame rate that requires a scaling factor to the applied to the duration of video that I'm trying to extract (900x lower). Body I'm trying to extract a clip from a movie that I have in MP4 format (created using Handbrake). After trying mencoder and VLC, I decided to give FFmpeg a shot since it was the least troublesome when it came to copying the codecs. That is, compared to mencoder and VLC, the resulting file was still playable in QuickTime (I know about Perian, etc, I'm just trying to learn how all this works). So, to test this, I ran the ffmpeg command with -t 00:00:01. What I got was exactly a 15:00 minute clip. So I did some black box engineering and decided to scale my -t option by calculating what value to enter given that 1 second was interpreted as 900 s. For my desired 359 s clip, I calculated 0.399 s and so my ffmpeg command became: ffmpeg -ss 01:15.51 -t 00:00:00.399 -i outofsight.mp4 \ -acodec copy -vcodec copy clip.mp4 This works, but I have no idea why the duration is scaled by 900. Investigating further, each ffmpeg run has the line: Seems stream 0 codec frame rate differs from container frame rate: 45000.00 (45000/1) -> 25.00 (25/1) 45000/25 = 1800. Must be a relation somewhere. Somehow, the obscenely high frame rate is causing issues with the timing. How is that frame rate so high? The best part about this is that the resulting clip.mp4 has the exact same feature (due to the copied video codec), and taking further clips from this needs the same scaling for the -t duration option. Therefore, I've made it available for anyone willing to check this out. At this time Hudson isn't accessible at port 8080 (which is the default port used). I have looked for iptables problems, however port 8080 is open in INPUT and OUTPUT. Configuration file in /etc/default/hudson seems okay, I haven't touch it. And if I do a ps aux | grep hudson, hudson deamon is running. The field limit is set to VARCHAR(1500) and the validation on this field won't allow anything past bigger than 1200 with HTML, 800 without. The real kicker is that if I take this sql string and execute it via the command line, it works fine - so I can't for the life of me figure out what's wrong. I've tried extending the server parameters i.e. http://stackoverflow.com/questions/1964554/unexpected-connection-reset-a-php-or-an-apache-issue So, in a nutshell, I'm stumped. Any ideas?

  • FFmpeg extract clip - stream frame rate differs from container frame rate (x264, aac)

    Summary H.264 video seems to have a really high frame rate that requires a scaling factor to the applied to the duration of video that I'm trying to extract (900x lower). Body I'm trying to extract a clip from a movie that I have in MP4 format (created using Handbrake). After trying mencoder and VLC, I decided to give FFmpeg a shot since it was the least troublesome when it came to copying the codecs. That is, compared to mencoder and VLC, the resulting file was still playable in QuickTime (I know about Perian, etc, I'm just trying to learn how all this works). So, to test this, I ran the ffmpeg command with -t 00:00:01. What I got was exactly a 15:00 minute clip. So I did some black box engineering and decided to scale my -t option by calculating what value to enter given that 1 second was interpreted as 900 s. For my desired 359 s clip, I calculated 0.399 s and so my ffmpeg command became: ffmpeg -ss 01:15.51 -t 00:00:00.399 -i outofsight.mp4 \ -acodec copy -vcodec copy clip.mp4 This works, but I have no idea why the duration is scaled by 900. Investigating further, each ffmpeg run has the line: Seems stream 0 codec frame rate differs from container frame rate: 45000.00 (45000/1) -> 25.00 (25/1) 45000/25 = 1800. Must be a relation somewhere. Somehow, the obscenely high frame rate is causing issues with the timing. How is that frame rate so high? The best part about this is that the resulting clip.mp4 has the exact same feature (due to the copied video codec), and taking further clips from this needs the same scaling for the -t duration option. Therefore, I've made it available for anyone willing to check this out.   • Asterisk SIP digest authentication username mismatch

    I have an asterisk system that I'm attempting to get to work as a backup for our 3com system. We already use it for a conference bridge. Our phones are the 3com 3C10402B, so I don't have the issue of older 3com phones that come without a SIP image. The 3com phones are communicating SIP with the Asterisk, but are unable to register because they present a digest username value that doesn't match what Asterisk thinks it should. As an example, here are the relevant lines from a successful registration from a soft phone: Server sends: WWW-Authenticate: Digest algorithm=MD5, realm="asterisk", nonce="1cac3853" Phone responds: Authorization: Digest username="2321", realm="asterisk", nonce="1cac3853", uri="sip:192.168.254.12", algorithm=md5, response="d32df9ec719817282460e7c2625b6120" For the 3com phone, those same lines look like this (and fails): Server sends: WWW-Authenticate: Digest algorithm=MD5, realm="asterisk", nonce="6c915c33" Phone responds: Authorization: Digest username="sip:[email protected]", realm="asterisk", nonce="6c915c33", uri="sip:192.168.254.12", opaque="", algorithm=MD5, response="a89df25f19e4b4598595f919dac9db81" Basically, Asterisk wants to see a username in the Digest username field of 2321, but the 3com phone is sending sip:[email protected]. Anyone know how to tell asterisk to accept this format of username in the digest authentication?   • Huge performance difference between two web servers, odd behavior seen using process monitor

    We have two Coldfusion servers that have a huge performance difference running the exact same code on the exact same input data. The code in questions instantiates a large amount of CFCs (Coldfusion Components, which are similar to objects in OOP languages). I compared the two servers by running Process Monitor and then calling the problematic code on both machines. I learned two things. First, Coldfusion opens CFC files every time it instantiates an object. Both servers do this, so it cannot be the cause of the performance difference. Second, the fast server opens the CFC files directly while the server with the performance problem seems to navigate its way through the path until it reaches the desired CFC file. It does this for every file, even the ones it has previously loaded, and because the code instantiates so many CFCs it becomes very slow. See below the partial Promon traces that show this behavior. It can take over 60 seconds for the slow server to do what the fast one does in 2 seconds. Can anyone tell me what causes this behavior? Is it a Coldfusion setting? Since Coldfusion runs on top of Java, is it a Java setting? Is it an OS option? The fast server is running Windows XP and I think the slow server is a Windows Server 2003. Bonus question: Coldfusion doesn't seem to perform any READ FILE operations on any of the CFC or CFM files. How can this be?
