  • R: How to remove outliers from a smoother in ggplot2?

    - by John
    I have the following data set that I am trying to plot with ggplot2, it is a time series of three experiments A1, B1 and C1 and each experiment had three replicates. I am trying to add a stat which detects and removes outliers before returning a smoother (mean and variance?). I have written my own outlier function (not shown) but I expect there is already a function to do this, I just have not found it. I've looked at stat_sum_df("median_hilow", geom = "smooth") from some examples in the ggplot2 book, but I didn't understand the help doc from Hmisc to see if it removes outliers or not. Is there a function to remove outliers like this in ggplot, or where would I amend my code below to add my own function? library (ggplot2) data = data.frame (day = c(1,3,5,7,1,3,5,7,1,3,5,7,1,3,5,7,1,3,5,7,1,3,5,7,1,3,5,7,1,3,5,7,1,3,5,7), od = c( 0.1,1.0,0.5,0.7 ,0.13,0.33,0.54,0.76 ,0.1,0.35,0.54,0.73 ,1.3,1.5,1.75,1.7 ,1.3,1.3,1.0,1.6 ,1.7,1.6,1.75,1.7 ,2.1,2.3,2.5,2.7 ,2.5,2.6,2.6,2.8 ,2.3,2.5,2.8,3.8), series_id = c( "A1", "A1", "A1","A1", "A1", "A1", "A1","A1", "A1", "A1", "A1","A1", "B1", "B1","B1", "B1", "B1", "B1","B1", "B1", "B1", "B1","B1", "B1", "C1","C1", "C1", "C1", "C1","C1", "C1", "C1", "C1","C1", "C1", "C1"), replicate = c( "A1.1","A1.1","A1.1","A1.1", "A1.2","A1.2","A1.2","A1.2", "A1.3","A1.3","A1.3","A1.3", "B1.1","B1.1","B1.1","B1.1", "B1.2","B1.2","B1.2","B1.2", "B1.3","B1.3","B1.3","B1.3", "C1.1","C1.1","C1.1","C1.1", "C1.2","C1.2","C1.2","C1.2", "C1.3","C1.3","C1.3","C1.3")) > data day od series_id replicate 1 1 0.10 A1 A1.1 2 3 1.00 A1 A1.1 3 5 0.50 A1 A1.1 4 7 0.70 A1 A1.1 5 1 0.13 A1 A1.2 6 3 0.33 A1 A1.2 7 5 0.54 A1 A1.2 8 7 0.76 A1 A1.2 9 1 0.10 A1 A1.3 10 3 0.35 A1 A1.3 11 5 0.54 A1 A1.3 12 7 0.73 A1 A1.3 13 1 1.30 B1 B1.1 This is what I have so far and is working nicely, but outliers are not removed: r <- ggplot(data = data, aes(x = day, y = od)) r + geom_point(aes(group = replicate, color = series_id)) + # add points geom_line(aes(group = replicate, color = series_id)) + # add lines geom_smooth(aes(group = series_id)) # add smoother, average of each replicate

  • SBT run differences between scala and java?

    - by Eric Cartner
    I'm trying to follow the log4j2 configuration tutorials in a SBT 0.12.1 project. Here is my build.sbt: name := "Logging Test" version := "0.0" scalaVersion := "2.9.2" libraryDependencies ++= Seq( "org.apache.logging.log4j" % "log4j-api" % "2.0-beta3", "org.apache.logging.log4j" % "log4j-core" % "2.0-beta3" ) When I run the main() defined in src/main/scala/logtest/Foo.scala: package logtest import org.apache.logging.log4j.{Logger, LogManager} object Foo { private val logger = LogManager.getLogger(getClass()) def main(args: Array[String]) { logger.trace("Entering application.") val bar = new Bar() if (!bar.doIt()) logger.error("Didn't do it.") logger.trace("Exiting application.") } } I get the output I was expecting given that src/main/resources/log4j2.xml sets the root logging level to trace: [info] Running logtest.Foo 08:39:55.627 [run-main] TRACE logtest.Foo$ - Entering application. 08:39:55.630 [run-main] TRACE logtest.Bar - entry 08:39:55.630 [run-main] ERROR logtest.Bar - Did it again! 08:39:55.630 [run-main] TRACE logtest.Bar - exit with (false) 08:39:55.630 [run-main] ERROR logtest.Foo$ - Didn't do it. 08:39:55.630 [run-main] TRACE logtest.Foo$ - Exiting application. However, when I run the main() defined in src/main/java/logtest/LoggerTest.java: package logtest; import org.apache.logging.log4j.Logger; import org.apache.logging.log4j.LogManager; public class LoggerTest { private static Logger logger = LogManager.getLogger(LoggerTest.class.getName()); public static void main(String[] args) { logger.trace("Entering application."); Bar bar = new Bar(); if (!bar.doIt()) logger.error("Didn't do it."); logger.trace("Exiting application."); } } I get the output: [info] Running logtest.LoggerTest ERROR StatusLogger Unable to locate a logging implementation, using SimpleLogger ERROR Bar Did it again! ERROR LoggerTest Didn't do it. From what I can tell, ERROR StatusLogger Unable to ... is usually a sign that log4j-core is not on my classpath. The lack of TRACE messages seems to indicate that my log4j2.xml settings aren't on the classpath either. Why should there be any difference in classpath if I'm running Foo.main versus LoggerTest.main? Or is there something else causing this behavior? Update I used SBT Assembly to build a fat jar of this project and specified logtest.LoggerTest to be the main class. Running it from the command line produced correct results: Eric-Cartners-iMac:target ecartner$ java -jar "Logging Test-assembly-0.0.jar" 10:52:23.220 [main] TRACE logtest.LoggerTest - Entering application. 10:52:23.221 [main] TRACE logtest.Bar - entry 10:52:23.221 [main] ERROR logtest.Bar - Did it again! 10:52:23.221 [main] TRACE logtest.Bar - exit with (false) 10:52:23.221 [main] ERROR logtest.LoggerTest - Didn't do it. 10:52:23.221 [main] TRACE logtest.LoggerTest - Exiting application.

  • Can we identify individual sectors of a circle component uniquely in flex?

    - by Angeline Aarthi
    I have a custom circle component in my application, which is divided into 3 sectors as of now.Can we uniquely identify each segments of this circle? I want to drag and drop text or images from another container to this circle component. But I want to place different images in the different sectors. Is it possible to distinguish the individual sectors of the circle component? Here is my code: <mx:TabNavigator width="624" height="100%"> <mx:VBox id="currQuote" label="Currents Quote" width="100%"> <comp:MyCircle x1="175" y1="150" radius="150"/> <comp:MyCircle x1="175" y1="150" radius="120"/> <comp:MyCircle x1="175" y1="150" radius="25"/> <comp:MyLine x1="160" y1="122"/> </mx:VBox> <mx:VBox label="Quote Comparison" width="100%"/> <mx:VBox label="Reports" width="100%"/> </mx:TabNavigator> Circle component: package components { import mx.core.UIComponent; public class MyCircle extends UIComponent { public var x1:int; public var y1:int; public var radius:int; override protected function updateDisplayList(unscaledWidth:Number, unscaledHeight:Number):void { graphics.lineStyle(1, 0x000000); graphics.drawCircle(x1, y1, radius); } } } Line component: package components { import mx.core.UIComponent; public class MyLine extends UIComponent { public var x1:int; public var y1:int; override protected function updateDisplayList(unscaledWidth:Number, unscaledHeight:Number):void { graphics.lineStyle(1, 0x000000); graphics.moveTo(100,0); graphics.lineTo(x1, y1); graphics.moveTo(250,0); graphics.lineTo(185,120); } } } Actually I want the circle to be divided into 6 sectors, but for now just divided it into 3 sectors. But is it possible to uniqulely identify the individual sectors of the circle so that I can drag different images or texts into those particular sectors?

  • Grails: Services VS Groovy classes

    - by Olexandr
    Documentation says: The Grails team discourages the embedding of core application logic inside controllers, as it does not promote re-use and a clean separation of concerns. I have one API controller and a few Groovy classes in src/groovy folder. Those classes just implements my application logic so actions in API controller works in this way: //index page def index = { render new IndexApi().index(params) as JSON } I'm curious - is there any reason to move my application logic from plain groovy classes into services ?

  • Grails Twitter Bootstrap Plugin Issue with navbar-fixed-top

    - by Philip Tenn
    I am using Grails 2.1.0 and Twitter Bootstrap Plugin 2.1.1 and am encountering an issue with navbar-fixed-top. In order to get the Navbar fixed to the top of the page to behave correctly during resize, the Twitter Bootstrap Docs states: Add .navbar-fixed-top and remember to account for the hidden area underneath it by adding at least 40px padding to the . Be sure to add this after the core Bootstrap CSS and before the optional responsive CSS. How can I do this when using the Grails Plugin for Twitter Bootstrap? Here is what I have tried: main.gsp <head> ... <r:require modules="bootstrap-css"/> <style type="text/css"> body { padding-top: 60px; padding-bottom: 40px; } .sidebar-nav { padding: 9px 0; } </style> <r:require modules="bootstrap-responsive-css"/> <r:layoutResources/> </head> The problem is that Grails Plugin for Twitter Bootstrap takes the content of bootstrap.css and bootstrap-responsive.css and combines them into the following merged file: static/bundle-bundle_bootstrap_head.css. Thus, I am not able to put the body padding style "after core Bootstrap CSS and before Responsive CSS" as per Twitter Bootstrap docs. Here is the View Source HTML that I get from the main.gsp above <style type="text/css"> body { padding-top: 60px; padding-bottom: 40px; } .sidebar-nav { padding: 9px 0; } </style> <link href="/homes/static/bundle-bundle_bootstrap_head.css" type="text/css" rel="stylesheet" media="screen, projection" /> If there is no way to do this, I could always just drop the Grails Twitter Bootstrap Plugin and manually download Twitter Bootstrap and put it my Grails Project's web-app/css, web-app/images, and web-app/js. However, I would like to be able to use the Grails Twitter Bootstrap Plugin. Thank you very much in advance, I appreciate it!

  • Vaadin: Downloaded file has whole path as file name

    - by javydreamercsw
    I have a download action implemented on my Vaadin application but for some reason the downloaded file has the original file's full path as the file name. Any idea? You can see the code on this post. Edit: Here's the important part of the code: package com.bluecubs.xinco.core.server.vaadin; import com.bluecubs.xinco.core.server.XincoConfigSingletonServer; import com.vaadin.Application; import com.vaadin.terminal.DownloadStream; import com.vaadin.terminal.FileResource; import java.io.*; import java.net.URLEncoder; import java.util.UUID; import java.util.logging.Level; import java.util.logging.Logger; import java.util.zip.CRC32; import java.util.zip.CheckedInputStream; /** * * @author Javier A. Ortiz Bultrón<[email protected]> */ public class FileDownloadResource extends FileResource { private final String fileName; private File download; private File newFile; public FileDownloadResource(File sourceFile, String fileName, Application application) { super(sourceFile, application); this.fileName = fileName; } protected void cleanup() { if (newFile != null && newFile.exists()) { newFile.delete(); } if (download != null && download.exists() && download.listFiles().length == 0) { download.delete(); } } @Override public DownloadStream getStream() { try { //Copy file to directory for downloading InputStream in = new CheckedInputStream(new FileInputStream(getSourceFile()), new CRC32()); download = new File(XincoConfigSingletonServer.getInstance().FileRepositoryPath + System.getProperty("file.separator") + UUID.randomUUID().toString()); newFile = new File(download.getAbsolutePath() + System.getProperty("file.separator") + fileName); download.mkdirs(); OutputStream out = new FileOutputStream(newFile); newFile.deleteOnExit(); download.deleteOnExit(); byte[] buf = new byte[1024]; int len; while ((len = in.read(buf)) > 0) { out.write(buf, 0, len); } in.close(); out.close(); final DownloadStream ds = new DownloadStream( new FileInputStream(newFile), getMIMEType(), fileName); ds.setParameter("Content-Disposition", "attachment; filename=" + URLEncoder.encode(fileName, "utf-8")); ds.setCacheTime(getCacheTime()); return ds; } catch (final FileNotFoundException ex) { Logger.getLogger(FileDownloadResource.class.getName()).log(Level.SEVERE, null, ex); return null; } catch (IOException ex) { Logger.getLogger(FileDownloadResource.class.getName()).log(Level.SEVERE, null, ex); return null; } } } I already debugged and verified that fileName only contains the file's name not the whole path.

  • How to add some complex structure in multiple places in an XML file

    - by Guillaume
    I have an XML file which has many section like the one below: <Operations> <Action [some attributes ...]> [some complex content ...] </Action> <Action [some attributes ...]> [some complex content ...] </Action> </Operations> I have to add an <Action/> to every <Operations/>. It seems that an XSLT should be a good solution to this problem: <xsl:template match="Operations/Action[last()]"> <xsl:copy> <xsl:apply-templates select="@*|node()"/> </xsl:copy> <Action>[some complex content ...]</Action> </xsl:template> <xsl:template match="@*|node()"> <xsl:copy> <xsl:apply-templates select="@*|node()"/> </xsl:copy> </xsl:template> My problem is that the content of my <Action/> contains some xPath expressions. For example: <Action code="p_histo01"> <customScript languageCode="gel"> <gel:script xmlns:core="jelly:core" xmlns:gel="jelly:com.niku.union.gel.GELTagLibrary" xmlns:soap="jelly:com.niku.union.gel.SOAPTagLibrary" xmlns:soap-env="http://schemas.xmlsoap.org/soap/envelope/" xmlns:sql="jelly:sql" xmlns:x="jelly:xml" xmlns:xog="http://www.niku.com/xog" xmlns:xsi="http://www.w3.org/2001/XMLSchema-instance"> <sql:param value="${gel_stepInstanceId}"/> </gel:script> </customScript> </Action> The ${gel_stepInstanceId} is interpreted by my XSLT but I would like it to be copied as-is. Is that possible? How?

  • Example of use of unregistered, dynamically created gen_server's?

However, I've been unable to find a good example of dynamically spawning servers that are not registered (not named). Can someone point to a good, simple example? • Matlab Simulation: Point (symbol) Moving from start point to end point and back

    - by niko
    Hi, I would like to create an animation to demonstrate LDPC coding which is based on Sum-Product Algorithm So far I have created a graph which shows the connections between symbol nodes (left) and parity nodes (right) and would like to animate points travelling from symbol to parity nodes and back. The figure is drawn by executing the following method: function drawVertices(H) hold on; nodesCount = size(H); parityNodesCount = nodesCount(1); symbolNodesCount = nodesCount(2); symbolPoints = zeros(symbolNodesCount, 2); symbolPoints(:, 1) = 0; for i = 0 : symbolNodesCount - 1 ji = symbolNodesCount - i; scatter(0, ji) symbolPoints(i + 1, 2) = ji; end; parityPoints = zeros(parityNodesCount, 2); parityPoints(:, 1) = 10; for i = 0 : parityNodesCount - 1 ji = parityNodesCount - i; y0 = symbolNodesCount/2 - parityNodesCount/2; scatter(10, y0 + ji) parityPoints(i + 1, 2) = y0 + ji; end; axis([-1 11 -1 symbolNodesCount + 2]); axis off %connect vertices d = size(H); for i = 1 : d(1) for j = 1 : d(2) if(H(i, j) == 1) plot([parityPoints(i, 1) symbolPoints(j, 1)], [parityPoints(i, 2) symbolPoints(j, 2)]); end; end; end; So what I would like to do here is to add another method which takes start point (x and y) and end point as arguments and animates a travelling circle (dot) from start to end and back along the displayed lines. I would appreciate if anyone of you could show the solution or suggest any useful tutorial about matlab simulations. Thank you!

I am wondering if it's anything to do with the threads? But I wouldn't know how to solve it if it was. The complete exception thrown is: The object invoked has disconnected from its clients. • iPad: Detecting External Keyboard

    - by StuartW
    My app uses a UIAccessoryView to provide additional keyboard functionality (such as forward/backward tabs and arrows keys) for the virtual keyboard, but that causes UIKeyboardDidShowNotification to fire even when a physical keyboard is present (the accessory appears at the bottom of the screen). I'd like to check if a physical keyboard is attached when handling UIKeyboardWillShowNotification, to prevent the accessory view from appearing and to prevent my custom view from scrolling up (to make room for the non-existent virtual keyboard). I've tried examining the UIKeyboardFrameEndUserInfoKey key, but it returns a real size for the virtual keyboard, in spite of nothing being displayed. Is there any way to detect the presence of a physical keyboard to prevent this unwanted behaviour? Hmm, the plot thickens. I tried disabling the input accessory by returning nil from the inputAccessoryView property of the Responder object which triggers the keyboard. That suppresses UIKeyboardWillShowNotification and UIKeyboardDidShowNotification when there is a physical keyboard present, but keeps these notifications when there is no such keyboard. All good so far. Then I tried re-enabling inputAccessoryView only after UIKeyboardWillShowNotification had been received. This only fires when a virtual keyboard is needed, so it should allow me to reintroduce the accessory view in those circumstances. Or so I thought. Unfortunately, it seems the OS doesn't check inputAccessoryView after UIKeyboardWillShowNotification, so it fails to show the accessory view when it is needed :o( That leaves me with two options: Include the input accessory view, giving extra functionality for virtual keyboard users, but lose the ability to detect a physical keyboard and hence not supporting physical devices; or Exclude the input accessory altogether, preventing most users from accessing the extra keys, but allowing the app to work with a physical keyboard. Not a great choice, so I'm still keen to see if anyone else has addressed this problem!

  • Is Minus Zero some sort of JavaScript performance trick?

    - by James Wiseman
    Looking in the jQuery core I found the folloiwng code convention: nth: function(elem, i, match){ return match[3] - 0 === i; }, And I was really curious about the snippet match[3] - 0 Hunting around for '-0' on google isn't too productive, and a search for 'minus zero' brings back a reference to a Bob Dylan song. So, can anyone tell me. Is this some sort of performance trick, or is there a reason for doing this rather than a parseInt or parseFloat? Thanks

It seems that more and more developers are turning to virtual environments for development activities on their computers, SharePoint development being a prime example. Also, as a trainer, I have virtual training environments for all of the classes that I teach. I recently purchased a new Dell E6510 to travel around with. It has the i7 620M (Dual core, HyperThreaded cpu running at 2.66GHz) and 8 GB of memory. Reading the spec sheet, it sounded like it would be a great laptop to carry around and run virtual machines on. Getting the laptop though, I've been pretty disappointed with the user experience of developing in a virtual machine. Giving the Virtual Machine 4 GB of memory, it was slow and I could type complete sentences and watch the VM "catchup". My company has training laptops that we provide for our classes. They are Dell Precision M6400 Intel Core 2 Duo P8700 running at 2.54Ghz with 8 GB of memory and the experience on this laptops is night and day compared to the E6510. They are crisp and you barely aware that you are running in a virtual environment. Since the E6510 should be faster in all categories than the M6400, I couldn't understand why the new laptop was slower, so I did a component by component comparison and the only place where the E6510 is less performant than the M6400 is the graphics department. The M6400 is running a nVidia FX 2700m GPU and the E6510 is running a nVidia 3100M GPU. Looking at benchmarks of the two GPUs suggest that the FX 2700M is twice as fast as the 3100M. http://www.notebookcheck.net/Mobile-Graphics-Cards-Benchmark-List.844.0.html 3100M = 111th (E6510) FX 2700m = 47th (Precision M6400) Radeon HD 5870 = 8th (Alienware) The host OS is Windows 7 64bit as is the guest OS, running in Virtual Box 3.1.8 with Guest Additions installed on the guest. The IDE being used in the virtual environment is VS 2010 Premium. So after that long setup, my question is: Is the GPU significantly impacting the virtual machine's performance or are there other factors that I'm not looking at that I can use to boost the vm's performance? Do we now have to consider GPU performance when purchasing laptops where we expect to use virtualized development environments? Thanks in advance. Cheers, Dave
