• rpy2: Converting a data.frame to a numpy array

  I have a data.frame in R. It contains a lot of data : gene expression levels from many (125) arrays. I'd like the data in Python, due mostly to my incompetence in R and the fact that this was supposed to be a 30 minute job. I would like the following code to work. To understand this code, know that the variable path contains the full path to my data set which, when loaded, gives me a variable called immgen. Know that immgen is an object (a Bioconductor ExpressionSet object) and that exprs(immgen) returns a data frame with 125 columns (experiments) and tens of thousands of rows (named genes). robjects.r("load('%s')"%path) # loads immgen e = robjects.r['data.frame']("exprs(immgen)") expression_data = np.array(e) This code runs, but expression_data is simply array([[1]]). I'm pretty sure that e doesn't represent the data frame generated by exprs() due to things like: In [40]: e._get_ncol() Out[40]: 1 In [41]: e._get_nrow() Out[41]: 1 But then again who knows? Even if e did represent my data.frame, that it doesn't convert straight to an array would be fair enough - a data frame has more in it than an array (rownames and colnames) and so maybe life shouldn't be this easy. However I still can't work out how to perform the conversion. The documentation is a bit too terse for me, though my limited understanding of the headings in the docs implies that this should be possible. Anyone any thoughts?

• How can I create an automatically generated alteranate table row color ?

But as the tables are going to be generated thru asp.NET (Aspx) , which is not manually created- I'd like my table to generate the alternate rows. I've been trying to make this work with Javascript, but I can't figure it out and I believe this is a good resource site. I've been using a manual table with Adobe Dreamweaver cs4 as a test, but I have to put the class of "alternatecolors" in order to make them appear, and I can't do this normally.: Question is , can someone provide me a good Javascript that I would put in the header of the file, and actually help me out to make this work ? I think I'm burned...or maybe I can't see what others see quickly due to the amount of time I've spent. I just tried posting the code of my table here, but I couldn't get it well formatted and I got to run... I'm not using an 'id' on this table, but the class is 'mytable'.   I have the following problem. I want to make multiple Highcharts webcharts appear automatically based on the data from the database. But what I want is that there has to be a webchart per user. So instead of a single webchart with all the users in it, I want multiple charts next to each other based on the data from the database. So instead of this: http://jsfiddle.net/CWSb6/ I want this (But then next to each other): http://jsfiddle.net/DReMD/ It has to be generated automatically with php and mysql. So if there is a new user starting this month, and the new user is saved in the database, the page automatically displays the new user with the related web chart.   Has anyone seen where script/console and script/server load two different databases (though both report using the same)? Further, upon further inspection, it's using the production database, but I can't figure out why. Any thoughts here? All consoles have been closed and reopened. • Toggle row visibility one at a time

  I have a couple of tables with similar structures like this: <table> <tbody> <tr>content</tr> <tr>content</tr> <tr>content</tr> <tr>content</tr> <tr>content</tr> <tr>content</tr> <tr>content</tr> <tr>content</tr> ..etc --- The fake button is added here <div class="addrow">Add another</div> </tbody> </table> Since this is a long list, I have a need to toggle the rows one at a time. I just need to show the first row, of course, the rest should be toggled. The action is when I click a dynamic fake button, it will show row no. 2, and clicking again will show another next row. Right now i am using two separate queries : One to get the sum of the amount and commission grouped by the hotel name. The next is to get the individual row for each entry having that date in the table. This is, of course, because grouping the records for calculating sum() returns only one row for each of the hotel with the sum of the amounts... Is there a way to combine these two queries into a single one and do the operation in a more optimized way...?? Hope i am being clear.. Thanks for your time and replies...

  I am connecting C# with Oracle 11g. I have a DataTable which i fill using an Oracle Data Adapter. OracleDataAdapter da; DataTable dt = new DataTable(); da = new OracleDataAdapter("SELECT * FROM Author", con); da.Fill(dt); I have few text boxes that I have databound to various rows in the data table. txtAuthorID.DataBindings.Add("Text", dt, "AUTHORID"); txtFirstName.DataBindings.Add("Text", dt, "FIRSTNAME"); txtLastName.DataBindings.Add("Text", dt, "LASTNAME"); txtAddress.DataBindings.Add("Text", dt, "ADDRESS"); txtTelephone.DataBindings.Add("Text", dt, "TELEPHONE"); txtEmailAddress.DataBindings.Add("Text", dt, "EMAIL"); I also have a DataGridView below the Text Boxes, showing the contents of the DataTable. dgvAuthor.DataSource = dt; Now when I want to add a new row, i do bm.AddNew(); where bm is defined in Form_Load as BindingManagerBase bm; bm = this.BindingContext[dt]; And when the save button is clicked after all the information is entered and validated, i do this.BindingContext[dt].EndCurrentEdit(); try { da.Update(dt); } catch (Exception ex) { MessageBox.Show(ex.Message); } However the problem comes where when I usually enter a row to the database (using SQL Plus) , I use a my_pk_sequence.nextval for the primary key. But how do i specify that when i add a new row in this method? I catch this exception ORA-01400: cannot insert NULL into ("SYSMAN".AUTHOR.AUTHORID") which is obvious because nothing was specified for the primary key. How do get around this? • Entity Framework and stored procedure returning temp table Issues

  (Disclaimer - I'm not the database designer. I'm just the poor developer what has to make this work.) There are 17 (at the moment) tables with identical structure - name, address, phone number. Given a phone number, I have to check to see if there's a matching entry in any of the tables, then return that address. So, I created a view to get the list of tables (there's a ref table that holds that info), then I created a stored procedure to create a temp table, using cursors, check each table in the view for the phone number, using sql concatenation. If a record is found, insert it into the temp table. return the rows from the temp table. This all works in straight T-SQL. Now, I'm trying to use Entity Framework 4+ to call the stored procedure. But the function import interface won't generate columns. It says return type = none, and the LINQ code expects an int and won't compile. Any ideas on how to make this work? I know I can move the check tables part to code, if I absolutely have to, but I'd rather have the above method work.

• ArrayAdapter and android:textFilterEnabled

  Hi there, I have created a layout which includes a ListView... The data shown within this ListView isn't too complicated, it's mostly an Array which is passed when the extended Activity is started... The rows themselves exist out of an icon and a text, thus an ImageView and a TextView... To fill up the ListView I use an ArrayAdapter simply because an Array is passed containing all the text-items that should be shown.. Now I'd like to actually be able to filter those, thus I found the android:textFilterEnabled paramater to add on the ListView xml declaration... Now a search field is shown nicely but when I enter some letters it won't filter but it will simply delete the whole list... I found out that that's because the textfilter has no idea what it should filter... So now my question is : I know I need to tell the textfilter what it should filter, I also still have my array filled with the text that should get filtered so how do i couple those two ??? I have seen examples extending a CursorAdapter, but again, I don't have a Cursor, I don't want to do calls to a DB I want to re-utilize my Array with data and obviously the ArrayAdapter itself so that the data will be represented decently on screen (i.e with my ImageView and TextView layout)... Thanks in advance for any help/pointers/tips/code...

• Refining data stored in SQLite - how to join several contacts?

  Problem background Imagine this problem. You have a water molecule which is in contact with other molecules (if the contact is a hydrogen bond, there can be 4 other molecules around my water). Like in the following picture (A, B, C, D are some other atoms and dots mean the contact). A B . . O / \ H H . . C D I have the information about all the dots and I need to eliminate the water in the center and create records describing contacts of A-C, A-D, A-B, B-C, B-D, and C-D. Database structure Currently, I have the following structure in the database: Table atoms: "id" integer PRIMARY KEY, "amino" char(3) NOT NULL, (HOH for water or other value) other columns identifying the atom Table contacts: "acceptor_id" integer NOT NULL, (the atom near to my hydrogen, here C or D) "donor_id" integer NOT NULL, (here A or B) "directness" char(1) NOT NULL, (this should be D for direct and W for water-mediated) other columns about the contact, such as the distance Current solution (insufficient) Now, I'm going through all the contacts which have donor.amino = "HOH". In this sample case, this would select contacts from C and D. For each of these selected contacts, I look up contacts having the same acceptor_id as is the donor_id in the currently selected contact. From this information, I create the new contact. At the end, I delete all contacts to or from HOH. This way, I am obviously unable to create C-D and A-B contacts (the other 4 are OK). If I try a similar approach - trying to find two contacts having the same donor_id, I end up with duplicate contacts (C-D and D-C). Is there a simple way to retrieve all six contacts without duplicates? I'm dreaming about some one page long SQL query which retrievs just these six wanted rows. :-) It is preferable to conserve information about who is donor where possible, but not strictly necessary. • How to allow the user to select an input file for my SQL AdventureWorks web application?

  I have a SQL and VS 2008 web application that I need to capture the full file path (directories and file name) from the selected file on the client computer. So user selects a file and then clicks on one of the buttons which transfers control to my code for processing. So how do I get its file path? I can get the file name, but not the path. Maybe problem is that while testing this web app, I am using the server instead of client machine. And I learned that on a server you cannot read the full file path due to security concerns. Is this true? If I just want this to work on client machine, which method/class do you recommend? And then how can I test it? My web app allows the user to select an input file and then map columns from the input .MDF file with columns from the selected Adventureworks table. Finally, after they click on the "Append" button, it adds rows from the input file to that table. So I want to capture the path info after they click this button.

• Placing PHP array values into a javascript array?

  Is these a way i can loop through a PHP array and have the data outputted into a JavaScript array? For example, the JS script below will not work var mon_Loop = <?php echo $rowCount_Mon ?>; var mon_Events = new Array(); for(i = 0; i < mon_Loop; i++) { mon_Events[i] = <?php $divMon[i] ?> } I Know its because the "i" is not a php variable so therefore invalid inside the php section, but its just an way to show what i would like to achieve. The $rowCount variable count the number of rows and is then used to for the loop. Lets say, for example that I want to place the contents of the PHP array "$divMon[0]" into the javascript array mon_Events[0]. I know that i can do it manually, like below mon_Events[0] = <?php echo $divMon[0] ?> But i have lots of these and therefore need the loop, Is there some JS or PHP that could do this? Cheers.

  Hi, I am testing Paypal's masspay using their 'MassPay NVP example' and I having difficulty trying to amend the code so inputs data from my MySql database. Basically I have user table in MySql which contains email address, status of payment (paid,unpaid) and balance. Also I need it to loop to however many rows that were retrieved from the query as <3 in the for loop above. • weird problem with load () or live () !!

  I load a page with load () and then I create dinamically a tag. Then I use live() to bind a click event and fires a function. At the end a call unload (). The problem is that when I load the same page again ( without refresh ) when on click the function will be fired twice. If I exit again (again with unload ()) and load the page again on click will fire 3 times and so on .... A sample of my code is: $('#tab').click(function() { $('#formWrap').load('newPage.php'); }); $('div').after('<p class="ctr" ></p>'); $('p.ctr').live('click', function(e) { if($(e.target).is('[k=lf]')) { console.log ('one'); delete ($this); } else if .... }); function delete () { $.post( 'update.php', data); } I have other $.post inside on this page and also on the above live fnc and all work well. The above one also works but like I said on the second load will fire twice and the 3 times and so on ... The weird part for me is that if replece the console with console.log ('two'); save the page and load the page without refresh it will fire on a different rows - one two - if I unload the page replace the console with console.log ('three'); and load again will fire one two and three. I try to use: $.ajax({ url: 'updateDB.php', data: data, type: 'POST', cache:false }); $.ajaxSetup ({ cache: false }); header("Cache-Control: no-cache"); none of this it's working. And I have this problem only on this fnc. What do you think, it could be the reason, it remembers it remembers the previous action and it fires again?

  Hi, I'm using Visual Studio 10 and I just created a Database using SQL Server CE. Within it, I made a table CSLDataTable and that automatically created a CSLDataSet & CSLDataTableTableAdapter. The three variables were automatically created in my MainWindow.cs class: cSLDataSet cSLDataTableTableAdapter cSLDataTableBindingSource I have added a DataGridView in my Form called dataGridView and datasource cSLDataTableBindingSource. The DataGridView shows the headers correctly, but that new row does not show up.

• How should I handle this Optimistic Concurrency error in this Entity Framework code, I have?

  Hi folks, I have the following pseduo code in some Repository Pattern project that uses EF4. public void Delete(int someId) { // 1. Load the entity for that Id. If there is none, then null. // 2. If entity != null, then DeleteObject(..); } Pretty simple but I'm getting a run-time error:- ConcurrencyException: Store, Update, Insert or Delete statement affected an unexpected number of rows (0). Now, this is what is happening :- Two instances of EF4 are running inthe app at the same time. Instance A calls delete. Instance B calls delete a nano second later. Instance A loads the entity. Instance B also loads the entity. Instance A now deletes that entity - cool bananas. Instance B tries to delete the entity, but it's already gone. As such, the no-count or what not is 0, when it expected 1 .. or something like that. Basically, it figured out that the item it is suppose to delete, didn't delete (because it happened a split sec ago). I'm not sure if this is like a race-condition or something. Anyways, is there any tricks I can do here so the 2nd call doesn't crash? I could make it into a stored procedure.. but I'm hoping to avoid that right now. Any ideas? I'm wondering If it's possible to lock that row (and that row only) when the select is called ... forcing Instance B to wait until the row lock has been relased. By that time, the row is deleted, so when Instance B does it's select, the data is not there .. so it will never delete.

  Hi, I have a project of converting one database to another. One of the original database columns defines the row's category. This coulmn should be mapepd to a new category in the new databse. For example, let's assume the original categories are:parrot, spam, cheese_shop, Cleese, Gilliam, Palin Now that's a little verbose for me, And I want to have these rows categorized as sketch, actor - That is, define all the sketches and all the actors as two equivalence classes. >>> monty={'parrot':'sketch', 'spam':'sketch', 'cheese_shop':'sketch', 'Cleese':'actor', 'Gilliam':'actor', 'Palin':'actor'} >>> monty {'Gilliam': 'actor', 'Cleese': 'actor', 'parrot': 'sketch', 'spam': 'sketch', 'Palin': 'actor', 'cheese_shop': 'sketch'} That's quite awkward- I would prefer having something like: monty={ ('parrot','spam','cheese_shop'): 'sketch', ('Cleese', 'Gilliam', 'Palin') : 'actors'} But this, of course, sets the entire tuple as a key: >>> monty['parrot'] Traceback (most recent call last): File "<pyshell#29>", line 1, in <module> monty['parrot'] KeyError: 'parrot' Any ideas how to create an elegant many-to-one dictionary in Python? • What is the best way to iterate over a large result set in JDBC/iBatis 3?

  We're trying to iterate over a large number of rows from the database and convert those into objects. Behavior will be as follows: Result will be sorted by sequence id, a new object will be created when sequence id changes. The object created will be sent to an external service and will sometimes have to wait before sending another one (which means the next set of data will not be immediately used) We already have invested code in iBatis 3 so an iBatis solution will be the best approach for us (we've tried using RowBounds but haven't seen how it does the iteration under the hood). We'd like to balance minimizing memory usage and reducing number of DB trips. We're also open to pure JDBC approach but we'd like the solution to work on different databases. UPDATE: We need to make as few calls to DB as possible (1 call would be the ideal scenario) while also preventing the application to use too much memory. Are there any other solutions out there for this type of problem may it be pure JDBC or any other technology? Thanks and hope to hear your insights on this.

• How do I Extend Blogengine.Net to collect statistics of visitors?

  I love BlogEngine. But from what I can se it does not collect the standard information about the visitors I would like to see (referrer, browser-type and so on). When I log in as Admin I have a menu item named "Referrer". I can choose a weekday and then I'll be presented with 1 or 2 rows with "google.com 4 hits, "itmaskinen.se 6 hits" and so on, But that's not what I want to se, I want to se where my visitors come from, country, IP if possible, how many visitors and so on. If someone of you are familiar with Blogengine.Net and can point me in the right direction to where I would put my own log-code or if you know any visitor-statistic-extension that can do it for me, I would be really happy to know. I prefer an extension, because if I make changes myself to BlogEngine it may break later updates I install. This is a follow on from this question as I'm unhappy with my accepted answer and cannot believe I've provided the best solution.

• Is this the right way to organize my database tables?

  So I'm making a website that allows users to build contact lists. So their are users, the users have lists, and the lists have contacts. It seems to me that I need 3 tables for this but I just want to make sure. There would be a User table of course, and then a "List of Lists" table that has the username, and listname, as primary key along with whatever other info we want to attach to the lists as a whole. Finally, for lack of a better word, the List table which would again have the username/listname p.k., then the contact ID and notes and such that the user attaches to that contact on that specific list. I hope that is a clear explanation. For some reason I feel unsure about this arrangement. For one thing if the website becomes popular the List table could swell to billions of rows. And it also feels a little weird that everybody's list info is all jumbled up in the same table. I suppose I could create separate tables for each user and even for each list but that seems like a bad idea for other reasons. My db explanation assumes I can use foreign keys on my tables which at the moment isn't actually an option. If I can't get InnoDB tables enabled I will probably use ID's for the lists instead of depending on a compound key. Maybe I should do this anyway?

• Full Text Search in SQL Server 2008 shows wrong display_item for Thai language

  I am working with SQL Server 2008. My task is to investigate the issue where FTS cannot find the right result for Thai. First, I have the table which enables the FTS on the column 'ItemName' which is nvarchar. The Catalog is created with the Thai Language. Note that the Thai language is one of the languages that doesn't separate the word by spaces, so '????' '???' '????' are written like this in a sentence: '???????????' In the table, there are many rows that include the word (????); for example row#1 (ItemName: '???????????') On the webpage, I try to search for '????' but SQL Server cannot find it. So I try to investigate it by trying the following query in SQL Server: select * from sys.dm_fts_parser(N'"???????????"', 1054, 0, 0) ...to see how the words are broken. The first one is the text to be broken. The second parameter is to specify that we're using Thai (WorkBreaker, so on). Here is the result: row#1 (display_item: '????', source_item: '???????????') row#2 (display_item: '????', source_item: '???????????') row#3 (display_item: '??', source_item: '???????????') Notice that the first and second row display the wrong display_item '?' in the '????' isn't even Thai characters. '?' in '????' is not a Thai character either. So the question is where did those alien characters come from? I guess this why I cannot search for '????' because the word breaker is broken and keeping the wrong character in the indexes. Please help!

Primarily I want the frame exist only after the results is generated/printed. Below is the simplified code of what I want to do. But somehow it doesn't work.
