• problem with hierarchical clustering in Python

  I am doing a hierarchical clustering a 2 dimensional matrix by correlation distance metric (i.e. 1 - Pearson correlation). My code is the following (the data is in a variable called "data"): from hcluster import * Y = pdist(data, 'correlation') cluster_type = 'average' Z = linkage(Y, cluster_type) dendrogram(Z) The error I get is: ValueError: Linkage 'Z' contains negative distances. What causes this error? The matrix "data" that I use is simply: [[ 156.651968 2345.168618] [ 158.089968 2032.840106] [ 207.996413 2786.779081] [ 151.885804 2286.70533 ] [ 154.33665 1967.74431 ] [ 150.060182 1931.991169] [ 133.800787 1978.539644] [ 112.743217 1478.903191] [ 125.388905 1422.3247 ]] I don't see how pdist could ever produce negative numbers when taking 1 - pearson correlation. Any ideas on this? thank you.

  I have two table and I need to copy the data across from SRCServiceUsers to Clients Everytime i run it I get the following: Violation of PRIMARY KEY constraint 'PK_Clients'. • DOM: how to import nodes and give them different namespace prefix

  I'm familiar with the DOMDocument::importNode method for importing a tree of nodes from some other document element. However, what I was wondering is if I can automatically change the namespace prefix on a tree of nodes as I import them, that is, specify a new prefix for all nodes of that namespace. Say the nodes, in their existing document, all have names like "name", "identity", and so on. When importing them into my new document they will be alongside other namespaces, so I'd like them to appear as "nicnames:name", "nicnames:identity" and so on. I'd like to be able to change this prefix programmatically so that in another context I may be able to import them as, for instance, "myprefix:name", "myprefix:identity" depending on the document they're imported into. Can anyone help me understand how to do this? Thanks

  Consider a JavaScript method that needs to check whether a given string is in all uppercase letters. The input strings are people's names. • Using Qt with custom MinGW

  Hi, I don't know if this question would fit better on superuser.com, but since it's rather compiler related, I give it a try here. I have to use Qt with a specific version of gcc (4.5). I downloaded the last official Qt release for Windows (Vista, 32 bits version) and didn't install the shipped MinGW version; I just installed the Qt libraries/binaries. In a console, when I type qmake && make, make fails, complaining that 'g++' is not recognized as an internal command. If I type g++ in the same console, I however have the following output: g++: no input files So g++ is definitely recognized. For those who may ask, both the Qt binaries directory and MinGW binaries directory are in the system PATH environment variable. What could be wrong here ?

  I have a 2d numpy array called FilteredOutput that has 2 columns and 10001 rows, though the number of rows is a variable. I am trying to take the 2nd column of FilteredOutput and use it to populate a new 1d numpy array called timeSeriesArray using the following line of code: timeSeriesArray=p.array(FilteredOutput[:,0]) I got this syntax from the following link. But the problem is that I am getting the following error message: TypeError: list indices must be integers, not tuple Can anyone show me the proper syntax for populating the 1d array timeSeriesArray with the contents of the second column of the 2d array FilteredOutput?

  Hi all: I am working on a script, that needs to be run in many different SQL servers. Some of them, shared the same structure, in other words, they are identical, but the filegroups and the DB names are different. This is because is one per client. Anyway, I would like when running a script, If I chose the wrong DB, it should not be executed. I am trying to mantain a clean DB. here is my example, which only works for dropping a view if exists, but does not work for creating a new one. I also wonder how it would be for creating a stored procedure.   I'm after a regex that puts spaces around each "-" in a string, eg. 02 jaguar-leopard, tiger-panther 08 would become 02 jaguar - leopard, tiger - panther 08 Note that if the "-" already has spaces around it, no changes are to be made, eg. 02 jaguar - leopard, tiger - panther 08 should not become 02 jaguar - leopard, tiger - panther 08 The number of hyphens are unknown in advance. Thanks for any ideas... Edit: I'm not actually using a language for this. I'm using Ant Renamer (a mass file renaming utility). There are two fields in the renamer GUI, "Expression" and "New name" to provide inputs. • AS3 Memory management when instantiating extended classes

  I'm developing an AS3 application which has some memory leaks I can't find, so I'd like to ask some newbie questions about memory management. Imagine I have a class named BaseClass, and some classes that extend this one, such as ClassA, ClassB, etc. I declare a variable: myBaseClass:BaseClass = new ClassA(); After a while, I use it to instantiate a new object: myBaseClass = new ClassB(); some time after myBaseClass = new ClassC(); and the same thing keeps happening every x millis, triggered by a timer. Is there any memory problem here? Are the unused instances correctly deleted by the garbage collector? Thanks!

• Can I turn off implicit Python unicode conversions to find my mixed-strings bugs?

  When profiling our code I was surprised to find millions of calls to C:\Python26\lib\encodings\utf_8.py:15(decode) I started debugging and found that across our code base there are many small bugs, usually comparing a string to a unicode or adding a sting and a unicode. Python graciously decodes the strings and performs the following operations in unicode. How kind. But expensive! I am fluent in unicode, having read Joel Spolsky and Dive Into Python... I try to keep our code internals in unicode only. My question - can I turn off this pythonic nice-guy behavior? At least until I find all these bugs and fix them (usually by adding a u'u')? Some of them are extremely hard to find (a variable that is sometimes a string...). Python 2.6.5 (and I can't switch to 3.x).

  I'm trying to learn Ruby as well as Ruby on Rails right now. I'm following along with Learning Rails, 1st edition, but I'm having a hard time understanding some of the code. I generally do work in C, C++, or Java, so Ruby is a pretty big change for me. I'm currently stumped with the following block of code for a database migrator: def self.up create_table :entries do |t| t.string :name t.timestamps end end Where is the t variable coming from? What does it actually represent? Is it sort of like the 'i' in a for(i=0;i<5;i++) statement? Also, where is the :entries being defined at? (entries is the name of my controller, but how does this function know about that?)

• How can I bind dynamic data to DataGridTemplateColumn in code?

  I'm using DataGrid from CodePlex. I have objects (ICustomTypeDescriptor) that have properties 'name' 'description' 'c' 'd' and so on (the names are dynamic, and so is the value) and they have information behind them. I have templates for different types. And if I have to list the properties of a single element I can just bind to the values in xaml and use datatemplateselector (in datagridtemplatecolumn) which will pick the correct template. However, when I'm listing several of the elements, how can I use the selectors and the templates? How do I get the correct property bound to the template (two-way)?   I want to filter elements from a list of lists, and iterate over the elements of each element using a lambda. For example, given the list: a = [[1,2,3],[4,5,6]] suppose that I want to keep only elements where the sum of the list is greater than N. I tried writing: filter(lambda x, y, z: x + y + z >= N, a) but I get the error: <lambda>() takes exactly 3 arguments (1 given) How can I iterate while assigning values of each element to x, y, and z? Something like zip, but for arbitrarily long lists. thanks, p.s. I know I can write this using: filter(lambda x: sum(x)..., a) but that's not the point, imagine that these were not numbers but arbitrary elements and I wanted to assign their values to variable names.

  I'm trying to "faux-fork" a process (an email being sent via SMTP) in my web application, and the application is built on Kohana. $command = 'test/email'; exec('php index.php '.$command.' > /dev/null/ &', $errors, $response); I'm getting an error -- Notice: Undefined index: SERVER_NAME When I look into Kohana's index.php file, I see that it is looking for a variable named SERVER_NAME, but I guess it is coming up NULL because Kohana couldn't detect this value and set it prior to run. Any ideas how to get Kohana to run via command line?

  I have no problems getting the Json to work and parse the json return. I was just wondering how I could build a dynamic "whatever data is" and stick it into [data] to pass my parameters from there and not manually append them to the url. From jquery website example: $.getJSON("test.js", { name: "John", time: "2pm" }, function(json){ alert("JSON Data: " + json.users[3].name); }); I thought I could build a string ( which doesn't make sense anyway ) and drop it inside the { }, but I obviously don't understand that part. name: isn't a string and you can't put a variable in that part, so how would I dynamically put items into whatever [data] is.

  I have a list of strings containing filenames such as, file_names = ['filei.txt','filej.txt','filek.txt','file2i.txt','file2j.txt','file2k.txt','file3i.txt','file3j.txt','file3k.txt'] I then remove the .txt extension using: extension = os.path.commonprefix([n[::-1] for n in file_names])[::-1] file_names_strip = [n[:-len(extension)] for n in file_names] And then return the last character of each string in the list file_names_strip: h = [n[-1:] for n in file_names_strip] Which gives h = ['i', 'j', 'k', 'i', 'j', 'k', 'i', 'j', 'k'] How can i test for a pattern of strings in h? So if i,j,k occur sequentially it would return True and False if not. I need to know this because not all file names are formatted like they are in file_names. So: test_ijk_pattern(h) = True no_pattern = ['1','2','3','1','2','3','1','2','3'] test_ijk_pattern(no_pattern) = False

• Best Ruby ORM for Wrapping around Legacy SQL Server Database?

  Hi. I found this answer and it sounds like almost exactly what I'm doing. I have heard mixed answers about whether or not datamapper can support SQL Server through dataobjects. Basically, we have an app that uses a consistently structured database, consistently named tables, etc in SQL Server. We're making all kinds of tools and stuff that have to interact with it, some of them remotely and so I decided that we need to create some common, simple access point to do read/write operations on the SQL Server app since it's API is all C# and other things I despise. Now my question is if anyone has any examples or projects they know of where a ruby ORM can essentially create models for another application's legacy database by defining the conventions of each model's pkeys, fkeys, table names, etc. Sequel is the only ORM I've used with SQL Server but never to do anything quite like this. Any suggestions?

  I've started the process of moving my blog to Octopress, but unfortunately, a limitation of Jekyll doesn't allow me to use abbreviated month names for my permalinks. Therefore I'm looking to just get rid of the month and day bits altogether. I'ved read in this article that you can use rack-rewrite to take care of the redirection, since I am using Heroku to host this. So how would I turn: This: example.com/journal/2012/jan/03/post-of-the-day/ Into this: example.com/journal/2012/post-of-the-day/ Extra points: If I had another rule that redirected /blog/ to /journal/, would that rule still adhere to the above one as well? • Rails with DB2 and multiple schemas

  I have a 'legacy' DB2 database that has many other applications and users. Trying to experiment with a rails app. Got everything working great with the ibm_db driver. Problem is that I have some tables like schema1.products, schema1.sales and other tables like schema2.employees and schema2.payroll. In the ibm_db adapter connection, I specify a schema, like schema1 or schema2, and I can work within that one schema, but I need to be able to easily (and transparently) reference both schemas basically interchangeably. I don't want to break the other apps, and the SQL I would normally write against DB2 doesn't have any of these restrictions (schemas can be mixed in SQL against DB2 without any trouble at all). I would like to just specify table names as "schema1.products" for example and be done with it, but that doesn't seem to jive with the "rails way" of going about it. Suggestions?
