    I'm running a Linux 2.6.36 kernel, and I'm seeing some random errors. Things like ls: error while loading shared libraries: libpthread.so.0: cannot open shared object file: Error 23 Yes, my system can't consistently run an 'ls' command. :( I note several errors in my dmesg output: # dmesg | tail [2808967.543203] EXT4-fs (sda3): re-mounted. I'm the only one using it, and it's not visible to anyone outside the local network. # lsof | wc 16046 148253 1882901 # ps -ef | wc 574 6104 44260 I saw some documentation saying: file-max & file-nr: The kernel allocates file handles dynamically, but as yet it doesn't free them again. The value in file-max denotes the maximum number of file- handles that the Linux kernel will allocate. When you get lots of error messages about running out of file handles, you might want to increase this limit. Historically, the three values in file-nr denoted the number of allocated file handles, the number of allocated but unused file handles, and the maximum number of file handles. Linux 2.6 always reports 0 as the number of free file handles -- this is not an error, it just means that the number of allocated file handles exactly matches the number of used file handles. Attempts to allocate more file descriptors than file-max are reported with printk, look for "VFS: file-max limit reached". My first reading of this is that the kernel basically has a built-in file descriptor leak, but I find that very hard to believe. It would imply that any system in active use needs to be rebooted every so often to free up the file descriptors. As I said, I can't believe this would be true, since it's normal to me to have Linux systems stay up for months (even years) at a time. On the other hand, I also can't believe that my nearly-idle system is holding over a million files open. Does anyone have any ideas, either for fixes or further diagnosis? I could, of course, just reboot the system, but I don't want this to be a recurring problem every few weeks. As a stopgap measure, I've quit Firefox, which was accounting for almost 2000 lines of lsof output (!) even though I only had one window open, and now I can run 'ls' again, but I doubt that will fix the problem for long. (edit: Oops, spoke too soon. By the time I finished typing out this question, the symptom was/is back) Thanks in advance for any help. And another update: My system was basically unusable, so I decided I had no option but to reboot. But before I did, I carefully quit one process at a time, checking /proc/sys/fs/file-nr after each termination. I found that, predictably, the number of open files gradually went down as I closed things down. Unfortunately, it wasn't a large effect. Yes, I was able to clear up 5000-10000 open files, but there were still over 1.2 million left. I shut down just about everything. All interactive shells, except for the one ssh I left open to finish closing down, httpd, even nfs service. Basically everything in the process table that wasn't a kernel process, and there were still an appalling number of files apparently left open. After the reboot, I found that /proc/sys/fs/file-nr showed about 2000 files open, which is much more reasonable. Starting up 2 Xvnc sessions as usual, along with the dozen or so monitoring windows I like to keep open, brought the total up to about 4000 files. I can see nothing wrong with that, of course, but I've obviously failed to identify the root cause. I'm still looking for ideas, since I definitely expect it to happen again. And another update, the next day: I watched the system carefully, and discovered that /proc/sys/fs/file-nr showed a growth of about 900 open files per hour. I shut down the system's only NFS client for the night, and the growth stopped. Mind you, it didn't free up the resources, but it did at least stop consuming more. Is this a known bug with NFS? I'll be bringing the NFS client back online today, and I'll narrow it down further. If anyone is familiar with this behavior, feel free to jump in with "Yeah, NFS4 has this problem, go back to NFS3" or something like that.

    Please help me understand how work call_once Here is thread-safe code. I don't understand why this need Thread Local Storage and global_epoch variables. Variable _fast_pthread_once_per_thread_epoch can be changed to constant/enum like {FAST_PTHREAD_ONCE_INIT, BEING_INITIALIZED, FINISH_INITIALIZED}. Why needed count calls in global_epoch?     For 2 days i tried to explain myself some of the things that are happening in my c++ code,and i can't get a good explanation.I must say that i'm more a java programmer.Long time i used quite a bit the C language but i guess Java erased those skills and now i'm hitting a wall trying to port a few classes from java to c++. Now i can't explain why this is happening.I must say that all the objects that should be in vector they also live inside the network and they are not NULL; This happens everywhere after i done with addLayer() so not just in the getLayers(). I cant get a good grasp to this problem.I thought first that i might modify my vector.But i can't find such thing. Also why if the reference from vector is NULL ,the reference that lives inside ForwardNetwork as a linked list (inputLayer and outputLayer) is not NULL? I must ask for your help.Please ,if you have some advices don't hesitate! PS: as compiler i use g++ part of gcc 4.6.1 under ubuntu 11.10

    While implementing this generic merge sort, as a kind of Code Kata, I stumbled on a difference between IEnumerable and List that I need help to figure out. Do you see why? EDIT 2010-12-29 I thought I would figure out just how the lazy evaluation messes things up here but I just don't get it. Remove the .ToList() in the Sort method above like this var left = arr.Take(middle); var right = arr.Skip(middle); then try this var ints = new List<int> { 5, 8, 2 }; var mergeSortInt = new MergeSort<int>(); var sortedInts = mergeSortInt.Sort(ints); ints.Sort(); if (Enumerable.SequenceEqual(ints, sortedInts)) Console.WriteLine("ints sorts ok"); When debugging You can see that before ints.Sort() a sortedInts.ToList() returns [0]: 2 [1]: 5 [2]: 8 but after ints.Sort() it returns [0]: 2 [1]: 5 [2]: 5 What is really happening here?

  • Can you declare <canvas> methods within a template in javascript?

    Not entirely sure I posed the question in the best way but here goes... I have been playing around with the HTML5 canvas API and have got as far as drawing a shape in the canvas and getting it to move around with the arrow keys. I then tried to move my various variables and functions to a template so I could spawn multiple shapes (that would eventually be controlled by different keys). I'm probably going about it all the wrong way and I think the problem is that I'm trying to manipulate the canvas.context (call zone in my script) from within a object/template. Perhaps its nothing to do with that at all and I an just not declaring my persona functions properly in the context of the template. Documentation for the canvas API is very thin on the ground and any hint in the right direction will be very much appreciated.

  • How do I get confidence intervals without inverting a singular Hessian matrix?

    Hello. I recently posted this to reddit and it was suggested I come here, so here I am. I'm a student working on an epidemiology model in R, using maximum likelihood methods. I created my negative log likelihood function. It's sort of gross looking, but here it is: NLLdiff = function(v1, CV1, v2, CV2, st1 = (czI01 - czV01), st2 = (czI02 - czV02), st01 = czI01, st02 = czI02, tt1 = czT01, tt2 = czT02) { prob1 = (1 + v1 * CV1 * tt1)^(-1/CV1) prob2 = ( 1 + v2 * CV2 * tt2)^(-1/CV2) -(sum(dbinom(st1, st01, prob1, log = T)) + sum(dbinom(st2, st02, prob2, log = T))) } The reason the first line looks so awful is because most of the data it takes is inputted there. czI01, for example, is already declared. I did this simply so that my later calls to the function don't all have to have awful vectors in them. I then optimized for CV1, CV2, v1 and v2 using mle2 (library bbmle). That's also a bit gross looking, and looks like: ml.cz.diff = mle2 (NLLdiff, start=list(v1 = vguess, CV1 = cguess, v2 = vguess, CV2 = cguess), method="L-BFGS-B", lower = 0.0001) Now, everything works fine up until here. ml.cz.diff gives me values that I can turn into a plot that reasonably fits my data. I also have several different models, and can get AICc values to compare them. However, when I try to get confidence intervals around v1, CV1, v2 and CV2 I have problems. Basically, I get a negative bound on CV1, which is impossible as it actually represents a square number in the biological model as well as some warnings. The warnings are this: http://i.imgur.com/B3H2l.png . Is there a better way to get confidence intervals? Or, really, a way to get confidence intervals that make sense here? What I see happening is that, by coincidence, my hessian matrix is singular for some values in the optimization space. But, since I'm optimizing over 4 variables and don't have overly extensive programming knowledge, I can't come up with a good method of optimization that doesn't rely on the hessian. I have googled the problem - it suggested that my model's bad, but I'm reconstructing some work done before which suggests that my model's really not awful (the plots I make using the ml.cz.diff look like the plots of the original work). I have also read the relevant parts of the manual as well as Bolker's book Ecological Models in R. I have also tried different optimization methods, which resulted in a longer run time but the same errors. The "SANN" method didn't finish running within an hour, so I didn't wait around to see the result. tl;dr : my confidence intervals are bad, is there a relatively straightforward way to fix them in R.   • Variable mysteriously changing value

    I am making a simple tcp/ip chat program for practicing threads and tcp/ip. I was using asynchronous methods but had a problem with concurrency so I went to threads and blocking methods (not asynchronous). I have two private variables defined in the class, not static: string amessage = string.Empty; int MessageLength; and a Thread private Thread BeginRead; Ok so I call a function called Listen ONCE when the client starts: public virtual void Listen(int byteLength) { var state = new StateObject {Buffer = new byte[byteLength]}; BeginRead = new Thread(ReadThread); BeginRead.Start(state); } and finally the function to receive commands and process them, I'm going to shorten it because it is really long: private void ReadThread(object objectState) { var state = (StateObject)objectState; int byteLength = state.Buffer.Length; while (true) { var buffer = new byte[byteLength]; int len = MySocket.Receive(buffer); if (len <= 0) return; string content = Encoding.ASCII.GetString(buffer, 0, len); amessage += cleanMessage.Substring(0, MessageLength); if (OnRead != null) { var e = new CommandEventArgs(amessage); OnRead(this, e); } } } Now, as I understand it only one thread at a time will enter BeginRead, I call Receive, it blocks until I get data, and then I process it. The problem: the variable amessage will change it's value between statements that do not touch or alter the variable at all, for example at the bottom of the function at: if (OnRead != null) "amessage" will be equal to 'asdf' and at if (OnRead != null) "amessage" will be equal to qwert. As I understand it this is indicative of another thread changing the value/running asynchronously. I only spawn one thread to do the receiving and the Receive function is blocking, how could there be two threads in this function and if there is only one thread how does amessage's value change between statements that don't affect it's value. As a side note sorry for spamming the site with these questions but I'm just getting a hang of this threading story and it's making me want to sip cyanide. Thanks in advance.   • Anyone willing to help out a javascript n00b? :-)

    Since I am asking for a lot, and know it, the following is a wall of text for those who might show some interest and want to know a little before offering their help to me. First a little about my level of programming skills, and a little about what I ask for. Where I'm at: I am not totally new to Javascript, and have dabbled a little with PHP earlier - well have dabbled a lot with PHP in fact, but never got good at it because I program alone. And I have until now never used forums to get help etc. other that searching to see if anyone else had my problem before and what the solution was. So I am not a intuitive or talented programmer, I'm more of a very maticulate programmer and you would be surprised how far you can get with if else... (ok that's a joke hehe). My solutions are usually (I am guessing here) not the best ones - and slow I take it, and the code is usually too long and I have to look up most of the stuff I use (really a lot of it is not done in "freehand"). I have a LOT of experience with HTML and CSS, and have always done well formed markup, as well as I am really into x-browsing and always require that my work validates when it's done. I also worry about optimizing a lot, and work with sprites for images, minimize the number of http requests etc, using H1,H2 etc. where it is logically correct, as well as use the correct elements and not just div span or p it... So because I am a workhorse and very maticulate I can actually pull off some quite "advanced" features, but it's always the basics that bite me in the end. Not fully understanding the syntax and so on usually gives me problems. Have recently discovered jQuery - wich is a lot of fun.... But I want to use it for the DOM node manipulation/handling only. As I mentioned I worry about optimizing, and jQuery used for everything seems... well not optimal, it strikes me as doing it yourself when possible is faster than accesing another script that may take a whole lot of other considerations into perspective when handling your variables and objects (and I am just guessing here since I as explained know nothing). So thats where I'm at... As mentioned I just started with javascript for "real" so I do not have much to show, but at the end of my WOT you can see two unfinisheded scripts I have made so you can see where I'm at roughly - just check out the URL without the /feedback.html for the second example (I am only allowed to post 1 link since I am also a SO n00b) (and for those rushing over to a validation service, remember I wrote "when it's done"...) What I ask for: I am figuring this... I have a piece of code I am working on at the moment, and this little project has taught me a whole lot already, and I have "grown" a lot as a javascript programmer.   • Deployment Workbench no longer available after PXE boot

    Our build process revolves around windows Deployment Workbench. Unfortunately this was setup by someone who is no longer with the company, and no-one has ever dared/needed to make any changes. The other day it stopped working. It turns out that one of our build guys started thinking about changing some stuff in it, clicked something and now it no longer works (He is saying now that he right clicked on the 'LAB' entry in 'Deployment points' and hit 'Update', which took some time to run through apparently). The job has fallen on me to resolve and frankly I'm not sure what I'm doing. I was wondering if someone with more experience than me can provide some pointers as to troubleshooting cos I'm feeling quite a lot in the dark here. On the server I have Deployment Workbench up and running (MMC snapin) version 3.0. There is a WDS service that appears to be running ok, as does the tFTPd service. Nothing specific to this in event logs. From the client side; PXE boot works and gets you to the Win PE launch, and it has the correct company logo as the background (proving to me that its loading win PE from the network). WPEINIT runs, and asks for domain credentials, here the team simply put User/Pass/Domain in the boxes and click ok. Normally the build would kick off. Instead they get an error message saying that the \NATBLU01\Distribution$ share isn't available. Checking \NATBLU01\Distribution$ shows that its there and accessible over the network. Security/permissions seem ok, even 'ANONYMOUS LOGON' has read access to that share so I don't see that being a problem. Digging the trace files from C:\MININT\SMSOSD\OSDLOGS\ after an attempt to run the build I can see an error saying much the same - <![LOG[Validating connection to \\NATBLU01\Distribution$]LOG]!><time="16:42:14.000+000" date="03-15-2012" component="LiteTouch" context="" type="1" thread="" file="LiteTouch"> <![LOG[FindFile: The file OSDConnectToUNC.exe could not be found in any standard locations.]LOG]!><time="16:42:14.000+000" date="03-15-2012" component="LiteTouch" context="" type="1" thread="" file="LiteTouch"> <![LOG[The network location cannot be reached. IPCONFIG returns nothing so none of the tests I would usually run resolve anything. I'm at a loss frankly. I did wonder if I could perhaps start a new build process but if the change to the DeploymentWorkbench has knocked it offline I don't think I'm going to be able to create a new deployment. Failing that; we do have a deployment point labeled type 'Media' which appears to be a DVD ISO image of one of the builds, but its dated 2008, is it possible to export the network build to .ISO and build from DVD? We are looking at new hardware to run this from anyway (for the impending Windows 7 roll out) so a temporary work round isn't going to be too much of a problem. All assistance is appreciated! EDIT : OK. Got it working again. Solution was close to Newmanth's idea. The problem was that our PE image didn't appear to be connecting the network. I had an older copy of the PE boot.WIM on a stick that I had been using for other purposes. I booted that and correctly got a network connection. Showed a correct internal IP and could ping out etc etc. However I was still getting the same errors in all the logs and in when wpeinit was running. What I did seperately was to update the PE image that DeploymentWorkbench was pushing out to display a different back ground. I wanted to prove that I was working in the correct place. Turns out that I wasn't. I went and looked at the other deployment stuff we had on this machine, Windows Deployment Services was installed and although all the install images are off line the boot image was online, so I uploaded the copy from my stick to that. Booted straight off. And fixed. Working. Yay! For anyone stumbling across this in the future you may find that although your deployment images are located in the DeploymentWorkbench, the Win PE boot image you are launching from is located in the associated Windows Deployment Services images.

Now I´m pretty sure that 'something' outside code is trying to access an object previously released and I can't know where or why it happens neither where it was released... The transition from an ACLinkedView object to another is going through a validation that depends on the view where you are ... As you see I used this proof of concept as the foundation of my application and it grew and grew into an application that makes use of configuration files, web services (using gSOAP and C ...) I hope you can give me some clues to where is my error ... I´ve been the hole week debugging unsuccessfully, as I said before, I think that that message comes from a point outside my code. I'd say that the problem s related with bad memory allocation or automatisms (nearly completely unknowns for me) during loading the nib components...     Hi i'm trying to use a 3d texture in opengl to implement volume rendering. Each voxel has an rgba colour value and is currently rendered as a screen facing quad.(for testing purposes). I just can't seem to get the sampler to give me a colour value in the shader. The quads always end up black. When I change the shader to generate a colour (based on xyz coords) then it works fine. [EDIT] Figured it out but can't self answer (new user): As soon as I posted this I figured it out, I'll put the answer up to help anyone else (it's not specifically a 3d texture issue, and i've also fallen afoul of it before, D'oh!). I didn't generate mipmaps for the texture, and the default magnification/minification filters weren't set to either GL_LINEAR, or GL_NEAREST. Boom! no textures. Same thing happens with 2d textures.

  • Faster method for Matrix vector product for large matrix in C or C++ for use in GMRES

    I have a large, dense matrix A, and I aim to find the solution to the linear system Ax=b using an iterative method (in MATLAB was the plan using its built in GMRES). For more than 10,000 rows, this is too much for my computer to store in memory, but I know that the entries in A are constructed by two known vectors x and y of length N and the entries satisfy: A(i,j) = .5*(x[i]-x[j])^2+([y[i]-y[j])^2 * log(x[i]-x[j])^2+([y[i]-y[j]^2). MATLAB's GMRES command accepts as input a function call that can compute the matrix vector product A*x, which allows me to handle larger matrices than I can store in memory. To write the matrix-vecotr product function, I first tried this in matlab by going row by row and using some vectorization, but I avoid spawning the entire array A (since it would be too large). This was fairly slow unfortnately in my application for GMRES. My plan was to write a mex file for MATLAB to, which is in C, and ideally should be significantly faster than the matlab code. Please note that I skip the case i=j, since in that case the variable val will be a 0*log(0), which should be interpreted as 0 for me, so I just skip it. Is there a more efficient or faster way to write this? When I call this C function via the mex file in matlab, it is quite slow, slower even than the matlab method I used. This surprises me since I suspected that C code should be much faster than matlab. The alternative matlab method which is partially vectorized that I am comparing it with is function Ax = Aprod(x,ctrs) n = length(x); Ax = zeros(n,1); for j=1:(n-3) v = .5*((ctrs(j,1)-ctrs(:,1)).^2+(ctrs(j,2)-ctrs(:,2)).^2).*log((ctrs(j,1)-ctrs(:,1)).^2+(ctrs(j,2)-ctrs(:,2)).^2); v(j)=0; Ax(j) = dot(v,x(1:n-3); end (the n-3 is because there is actually 3 extra components, but they are dealt with separately,so I excluded that code). This is partly vectorized and only needs one for loop, so it makes some sense that it is faster. However, I was hoping I could go even faster with C+mex file. Any suggestions or help would be greatly appreciated! Thanks! EDIT: I should be more clear. I am open to any faster method that can help me use GMRES to invert this matrix that I am interested in, which requires a faster way of doing the matrix vector product without explicitly loading the array into memory.   • Add options to select box without Internet Explorer closing the box?

    Hi, I'm trying to build a web page with a number of drop-down select boxes that load their options asynchronously when the box is first opened. This works very well under Firefox, but not under Internet Explorer. Below is a small example of what I'm trying to achieve. Basically, there is a select box (with the id "selectBox"), which contains just one option ("Any"). So that's exactly what Firefox does, which is great. However, in Internet Explorer, as soon as the new option is added in "4" the browser closes the select box. The select box does contain the correct options, but the box is closed, requiring the user to click to re-open it. So, does anyone have any suggestions for how I can load the select control's options asynchronously without IE closing the drop-down box? I know that I can load the list before the box is even clicked, but the real form I'm developing contains many such select boxes, which are all interrelated, so it will be much better for both the client and server if I can load each set of options only when needed. Also, if the results are loaded synchronously, before the select box's onmousedown handler completes, then IE will show the full list as expected - however, synchronous loading is a bad idea here, since it will completely "lock" the browser while the network requests are taking place. Finally, I've also tried using IE's click() method to open the select box once the new options have been added, but that does not re-open the select box. Any ideas or suggestions would be really appreciated!! :) Thanks! Paul.

  • Looking for best practise for writing a serial device communication app

    I am pretty new to serial comms, but would like advise on how to best achieve a robust application which speak to and listens to a serial device. I have managed to make use of System.IO.SerialPort, and successfully connected to, sent data to and recieved from my device. The way things work is this. My application connects to the Com Port and opens the port.... I then connect my device to the com port, and it detects a connection to the PC, so sends a bit of text. it's really just copyright info, as well as the version of the firmware. I don't do anything with that, except display it in my 'activity' window. The device then waits. I can then query information, but sending a command such as 'QUERY PARAMETER1'. It then replies with something like: 'QUERY PARAMETER1\r\n\r\n76767\r\n\r\n' I then process that. I can then update it by sending 'SET PARAMETER1 12345', and it will reply with 'QUERY PARAMETER1\r\n\r\n12345\r\n\r\n'. All pretty basic. So, what I have done is created a Communication Class. this call is called in it's own thread, and sends data back to the main form... and also allows me to send messages to it. Sending data is easy. Recieving is a bit more tricky. I have employed the use of the datarecieved event, and when ever data comes in, I echo that to my screen. My problem is this: When I send a command, I feel I am being very dodgy in my handling. What I am doing is, lets say I am sending 'QUERY PARAMETER1'. I send the command to the device, I then put 'PARAMETER1' into a global variable, and I do a Thread.Sleep(100). On the data received, I then have a bit of logic that checks the incoming data, and sees if the string CONTAINS the value in the global variable. As the reply may be 'QUERY PARAMETER1\r\n\r\n76767\r\n\r\n', it sees that it contains my parameter, parses the string, and returns the value I am looking for, but placing it into another global variable. My sending method was sleeping for 100ms. It then wakes, and checks the returned global variable. If it has data... then I'm happy, and I process the data. Problem is... if the sleep is too short.. it will fail. And I feel it's flaky.. putting stuff into variables.. then waiting... The other option is to use ReadLine instead, but that's very blocking. So I remove the data received method, and instead... just send the data... then call ReadLine(). That may give me better results. There's no time, except when we connect initially, that data comes from the device, without me requesting it. So, maybe ReadLine will be simpler and safer? Is this known as 'Blocking' reads? Also, can I set a timeout? Hopefully someone can guide me.

  • What container type provides better (average) performance than std::map?

    In the following example a std::map structure is filled with 26 values from A - Z (for key) and 0 - 26 for value. The time taken (on my system) to lookup the last entry (10000000 times) is roughly 250 ms for the vector, and 125 ms for the map. (I compiled using release mode, with O3 option turned on for g++ 4.4) But if for some odd reason I wanted better performance than the std::map, what data structures and functions would I need to consider using? I apologize if the answer seems obvious to you, but I haven't had much experience in the performance critical aspects of C++ programming. UPDATE: This example is rather trivial and hides the true complexity of what I'm trying to achieve. My real world project is a simple scripting language that uses a parser, data tree, and interpreter (instead of a VM stack system). I need to use some kind of data structure (perhaps map) to store the variables names created by script programmers.
