  • Python - calculate multinomial probability density functions on large dataset?

    Hi, I originally intended to use MATLAB to tackle this problem but the inbuilt functions has limitations that do not suit my goal. The same limitation occurs in NumPy. I have two tab-delimited files. The first is a file showing amino acid residue, frequency and count for an in-house database of protein structures, i.e. A 0.25 1 S 0.25 1 T 0.25 1 P 0.25 1 The second file consists of quadruplets of amino acids and the number of times they occur, i.e. ASTP 1 Note, there are 8,000 such quadruplets. Based on the background frequency of occurence of each amino acid and the count of quadruplets, I aim to calculate the multinomial probability density function for each quadruplet and subsequently use it as the expected value in a maximum likelihood calculation. The multinomial distribution is as follows: f(x|n, p) = n!/(x1!*x2!*...*xk!)*((p1^x1)*(p2^x2)*...*(pk^xk)) where x is the number of each of k outcomes in n trials with fixed probabilities p. n is 4 four in all cases in my calculation. I have created three functions to calculate this distribution. # functions for multinomial distribution def expected_quadruplets(x, y): expected = x*y return expected # calculates the probabilities of occurence raised to the number of occurrences def prod_prob(p1, a, p2, b, p3, c, p4, d): prob_prod = (pow(p1, a))*(pow(p2, b))*(pow(p3, c))*(pow(p4, d)) return prob_prod # factorial() and multinomial_coefficient() work in tandem to calculate C, the multinomial coefficient def factorial(n): if n <= 1: return 1 return n*factorial(n-1) def multinomial_coefficient(a, b, c, d): n = 24.0 multi_coeff = (n/(factorial(a) * factorial(b) * factorial(c) * factorial(d))) return multi_coeff The problem is how best to structure the data in order to tackle the calculation most efficiently, in a manner that I can read (you guys write some cryptic code :-)) and that will not create an overflow or runtime error. To data my data is represented as nested lists. amino_acids = [['A', '0.25', '1'], ['S', '0.25', '1'], ['T', '0.25', '1'], ['P', '0.25', '1']] quadruplets = [['ASTP', '1']] I initially intended calling these functions within a nested for loop but this resulted in runtime errors or overfloe errors. I know that I can reset the recursion limit but I would rather do this more elegantly. I had the following: for i in quadruplets: quad = i[0].split(' ') for j in amino_acids: for k in quadruplets: for v in k: if j[0] == v: multinomial_coefficient(int(j[2]), int(j[2]), int(j[2]), int(j[2])) I haven'te really gotten to how to incorporate the other functions yet. I think that my current nested list arrangement is sub optimal. I wish to compare the each letter within the string 'ASTP' with the first component of each sub list in amino_acids. Where a match exists, I wish to pass the appropriate numeric values to the functions using indices. Is their a better way? Can I append the appropriate numbers for each amino acid and quadruplet to a temporary data structure within a loop, pass this to the functions and clear it for the next iteration? Thanks, S :-)

Error: 11-04 16:23:26.786: E/AndroidRuntime(26447): Caused by: java.lang.ClassCastException: org.ksoap2.serialization.SoapObject cannot be cast to org.kxml2.kdom.Node Which is caused by these lines: request.addSoapObject(UserCredentials); soapEnv.setOutputSoapObject(request); This may be a solution though, how do I go about this?   • How can you connect OpenGrok to a SVN repository?

    I was able to install and use opengrok on WinXP using this blog entry http://theflashesofinsight.wordpress.com/2009/05/11/install-opengrok-on-windows/ I now want to index a subversion repository. I checked out a repository to the source folder and can search the files. However the links for history and annotate are not active. I have svn installed and indexing the directory give no warnings or errors. (There was an error when I didnt have the SVN client installed) Is there some configuration needed? I saw this link http://blogs.sun.com/trond/entry/using_subversion_with_opengrok but it did not give me any clue.   • Using ASP.NET MVC 2 with Ninject 2 from scratch

    I just did File - New Project last night on a new project. Ah, the smell of green fields. I am using the just released ASP.NET MVC 2 (i.e. no preview or release candidate, the real thing), and thought I'd get off to a good start using Ninject 2 (also released version) with the MVC extensions. I downloaded the MVC extensions project, opened it in VS2008Sp1, built it in release mode, and then went into the mvc2\build\release folder and copied Ninject.dll and Ninject.Web.Mvc.dll from there to the Libraries folder on my project (so that I can lug them around in source control and always have the right version everywhere). I didn't include the corresponding .xml files - should I? Do they just provide intellisense, or some other function? Not a big deal I believe. Anyhoo, I followed the most up-to-date advice I could find; I referenced the DLLs in my MVC2 project, then went to work on Global.asax.cs. First I made it inherit from NinjectHttpApplication. I removed the Application_Start() method, and overrode OnApplicationStarted() instead. Here is that method: protected override void OnApplicationStarted() { base.OnApplicationStarted(); AreaRegistration.RegisterAllAreas(); RegisterRoutes(RouteTable.Routes); // RegisterAllControllersIn(Assembly.GetExecutingAssembly()); } And I also followed the advice of VS and implemented the CreateKernel method: protected override Ninject.IKernel CreateKernel() { // RegisterAllControllersIn(Assembly.GetExecutingAssembly()); return new StandardKernel(); } That is all. No other modifications to the project. You'll notice that the RegisterAllControllersIn() method is commented out in two places above. I've figured I can run it in three different combinations, all with their funky side effects; Running it like above. I am then presented with the standard "Welcome to ASP.NET MVC" page in all its' glory. However, after this page is displayed correctly in the browser, VS shows me an exception that was thrown. It throws in NinjectControllerFactory.GetControllerInstance(), which was called with a NULL value in the controllerType parameter. Notice that this happens after the /Home page is rendered - I have no idea why it is called again, and by using breakpoints I've already determined that GetControllerInstance() has been successfully called for the HomeController. Why this new call with controllerType as null? I really have no idea. Pressing F5 at this time takes me back to the browser, no complaints there. Uncommenting the RegisterAllControllersIn() method in CreateKernel() This is where stuff is really starting to get funky. Now I get a 404 error. Some times I have also gotten an ArgumentNullException on the RegisterAllControllersIn() line, but that is pretty rare, and I have not been able to reproduce it. Uncommenting the RegisterAllControllers() method in OnApplicationStarted() (And putting the comment back on the one in CreateKernel()) Results in behavior that seems exactly like that in point 1. So to keep from going on forever - is there an exact step-by-step guide on how to set up an MVC 2 project with Ninject 2 (both non-beta release versions) to get the controllers provided by Ninject? Of course I will then start providing some actual stuff for injection (like ISession objects and repositories, loggers etc), but I thought I'd get this working first.     This is strange. I am moving a stored proc to a service. The TSQL unions multiple selects. To replicate this I created multiple queries resulting in a common new concrete type.   • Strange WCF Error - IIS hosted - context being aborted

    I have a WCF service that does some document conversions and returns the document to the caller. When developing locally on my local dev server, the service is hosted on ASP.NET Development server, a console application invokes the operation and executes within seconds. When I host the service in IIS via a .svc file, two of the documents work correctly, the third one bombs out, it begins to construct the word document using the OpenXml Sdk, but then just dies. I think this has something to do with IIS, but I cannot put my finger on it. There are a total of three types of documents I generate. In a nutshell this is how it works SQL 2005 DB/IBM DB2 - WCF Service written by other developer to expose data. This service only has one endpoint using basicHttpBinding My Service invokes his service, gets the relevant data, uses the Open Xml Sdk to generate a Microsoft Word Document, saves it on a server and returns the path to the user. The word documents are no bigger than 100KB. I am also using basicHttpBinding although I have tried wsHttpBinding with the same results. What is amazing is how fast it is locally, and even more that two of the documents generate just fine, its the third document type that refuses to work. To the error message: An error occured while receiving the HTTP Response to http://myservername.mydomain.inc/MyService/Service.Svc. This could be due to the service endpoint binding not using the HTTP Protocol. This could also be due to an HTTP request context being aborted by the server (possibly due to the server shutting down). See server logs for more details. I have spent the last 2 days trying to figure out what is going on, I have tried everything, including changing the maxReceivedMessageSize, maxBufferSize, maxBufferPoolSize, etc etc to large values, I even included: <httpRuntime maxRequestLength="2097151" executionTimeout="120"/> To see maybe if IIS was choking because of that. Programatically the service does nothing special, it just constructs the word documents from the data using the Open Xml Sdk and like I said, locally all 3 documents work when invoked via a console app running locally on the asp.net dev server, i.e. http://localhost:3332/myService.svc When I host it on IIS and I try to get a Windows Forms application to invoke it, I get the error. I know you will ask for logs, so yes I have logging enabled on my Host. And there is no error in the logs, I am logging everything. Basically I invoke two service operations written by another developer. MyOperation calls - HisOperation1 and then HisOperation2, both of those calls give me complex types. I am going to look at his code tomorrow, because he is using LINQ2SQL and there may be some funny business going on there. He is using a variety of collections etc, but the fact that I can run the exact same document, lets call it "Document 3" within seconds when the service is being hosted locally on ASP WebDev Server is what is most odd, why would it run on scaled down Cassini and blow up on IIS? From the log it seems, after calling HisOperation1 and HisOperation2 the service just goes into la-la land dies, there is a application pool (w3wp.exe) error in the Windows Event Log. Faulting application w3wp.exe, version 6.0.3790.1830, stamp 42435be1, faulting module kernel32.dll, version 5.2.3790.3311, stamp 49c5225e, debug? 0, fault address 0x00015dfa. It's classified as .NET 2.0 Runtime error. Any help is appreciated, the lack of sleep is getting to me. Help me Obi-Wan Kenobi, you're my only hope.

    I've recently purchased a new hard drive and installed a clean copy of OS X Mavericks. I installed python using homebrew and i need to create a python virtual environment. But when ever i try to run any command using pip, I get this error. I haven't been able to find a solution online for this problem. Any reference would be appreciated. Here is the error I'm getting.     In a Flex DataGrid's first row, the itemRenderer will initialize twice. Tracing the results reveals that the flex framework is possibly creating two instances of the first row's itemRenderer. In a more complex application, where the itemRenderer contains a data-bound ColorPicker, we're seeing an infinite loop occur because of this problem. Only the first row's itemRenderer is initialized twice. Is there a way to override flex's behavior and stop this from occurring?     I am trying to get the Highlighter class from Lucene to work properly with tokens coming from Solr's WordDelimiterFilter. It works 90% of the time, but if the matching text contains a ',' such as "1,500" the output is incorrect: Expected: 'test 1,500 this' Observed: 'test 11,500 this' I am not currently sure whether it is Highlighter messing up the recombination or WordDelimiterFilter messing up the tokenization but something is unhappy.     Hi, I'm trying to recreate the UI screen called 'My Places' that is used in the Weather Channel app. I'd attach a screenshot of the screen, but I can't seem to do it here. It seems they're using two listviews one on top of the other, but I'm not sure for certain. Could anybody confirm this for me? If they are doing this, how is this done? I've tried to implement this, but without full success. My top listview 'Add a place' 'comes up correctly, but the bottom listview will not appear/populate for me? I shall attach my code so far......   • iPhone Crash Report

    My iPhone app is crashing for certain users in UK. I tried using UK timezone and their region format but couldn't reproduce the crash on my iPhone or emulator. Eventually got a crash report and I was able to symbolicate it. However, I have a hard time understanding the results. It appears thread 0 crashed in a system library. The only call from my app is main.m. Thread 4 has something familiar. It was at: My App 0x00004cca -[TocTableController parser:didEndElement:namespaceURI:qualifiedName:] (TocTableController.m:1369) Code is: NSDateFormatter *dateFormatter = [[[NSDateFormatter alloc] init] autorelease]; It crashed doing alloc/init?   • practical security ramifications of increasing WCF clock skew to more than an hour

    I have written a WCF service that returns 'semi-private' data concerning peoples name, addresses and phone numbers. By semi-private, I mean that there is a username and password to access the data, and the data is meant to be secured in transit. However, IMHO noone is going to expend any energy trying to obtain the data, as it is mostly available in the public phone book anyway etc. At some level, the security is a bit of security 'theatre' to tick some boxes imposed on us by government entities. The client end of the service is an application which is given out to registered 'users' to run within their own IT setups. We have no control over the IT of the users - and in fact they often tell us to 'go jump' if we put too many requirements on their systems. One problem we have been encountering is numerous users that have system clocks that are not accurate. This can either be caused by a genuine slow/fast clocks, or more than likely a timezone or daylight savings zone error (putting their machine an hour off the 'real' time). A feature of the WCF bindings we are using is that they rely on the notion of time to detect replay attacks etc. <wsHttpBinding> <binding name="normalWsBinding" maxBufferPoolSize="524288" maxReceivedMessageSize="655360"> <reliableSession enabled="false" /> <security mode="Message"> <message clientCredentialType="UserName" negotiateServiceCredential="false" algorithmSuite="Default" establishSecurityContext="false" /> </security> </binding> </wsHttpBinding> The inaccurate client clocks cause security exceptions to be thrown and unhappy users. If an attacker can perform some sort of replay attack, why would a clock skew window of 5 minutes be necessarily safer than 2 hours? I presume performing any attack with security mode of 'message' requires more than just capturing some data at a proxy and sending the data back in again to 'replay' the call? In a situation like mine where data is only 'read' by the users, are there indeed any security ramifications at all to allowing 'replay' attacks?

I have a query that compares the course number of this upcoming semester's classes to the course numbers of historical textbook orders, pulling out only those classes that are being taught this semester. That's where I get lost. Within the course number record set, I need the system to determine what the highest year number is - maybe store that in a variable? Then pull out every associated record so that if the teacher ordered 3 books the last time they taught that class (whether it was in 2013 or 2012 and so on) all three books display. I'm not sure I'm thinking of record sets in the right way, though.   • AppDomain dependencies across directories

    I am creating a plugin system and I am creating one AppDomain per plugin. Each plugin has its own directory with its main assemblies and references. The main assemblies will be loaded by my plugin loader, in addition to my interface assemblies (so the plugin can interact with the application). Creating the AppDomain: this.appDomain = AppDomain.CreateDomain("AppDomain", null, new AppDomainSetup { ApplicationBase = pluginPath, PrivateBinPath = pluginPath, }); Loading the assemblies: this.appDomain.Load(myInterfaceAssembly.GetName(true)); var assemblies = new List<Assembly>(); foreach (var assemblyName in this.assemblyNames) { assemblies.Add(this.appDomain.Load(assemblyName)); } The format of assemblyName is the assembly's filename without ".dll". The problem is that AppDomain.Load(assemblyName) throws an exception: Could not load file or assembly '[[assemblyName]], Version=1.0.0.0, Culture=neutral, PublicKeyToken=null' or one of its dependencies. The system cannot find the file specified. All of the dependencies of [[assemblyName]] are: Inside the directory pluginPath, The myInterfaceAssembly which is already loaded, or In the GAC (e.g. mscorelib). Clearly I'm not doing something right. I have tried: Creating an object using this.appDomain.CreateInstanceAndUnwrap inheriting from MarshalByRefObject with a LoadAssembly method to load the assembly. I get an exception saying that the current assembly (containing the proxy class) could not be loaded (file not found, as above), even if I manually call this.appDomain.Load(Assembly.GetExecutingAssembly().GetName(true)). Attaching an AssemblyResolve handler to this.appDomain. I'm met with the same exception as in (1), and manually loading doesn't help. Recursively loading assemblies by loading their dependencies into this.appDomain first.     Hi there. After a couple of weeks reading on this forum I thought it was time for me to do my first post. I'm currently rereading Code Complete. I think it's 15 years since the last time, and I find that I still can't write code ;-) Anyway on page 138 in Code Complete you find this coding horror example. (I have removed some of the code) class Emplyee { public: FullName GetName() const; Address GetAddress() const; PhoneNumber GetWorkPhone() const; ... bool IsZipCodeValid( Address address); ... private: ... } What Steve thinks is bad is that the functions are loosely related. Or has he writes "There's no logical connection between employees and routines that check ZIP codes, phone numbers or job classifications" Ok I totally agree with him. Maybe something like the below example is better. class ZipCode { public: bool IsValid() const; ... } class Address { public: ZipCode GetZipCode() const; ... } class Employee { public: Address GetAddress() const; ... } When checking if the zip is valid you would need to do something like this. employee.GetAddress().GetZipCode().IsValid(); And that is not good regarding to the Law of Demeter ([http://en.wikipedia.org/wiki/Law_of_Demeter][1]).   • Why does Gnumake from parent directory behave differently?

    I am stumped as to why when I do a gnumake from the parent directory it behaves incorrectly, whereas, if I cd to the subdirectory and do gnumake it works correctly. In the parent makefile, I have a rule like this: .PHONY: zlib-1.2.5 zlib-1.2.5: @ echo Issuing $(MAKE) in $@ ... pushd zlib-1.2.5; make; popd Which gives different result than doing the same from the toplevel pushd zlib-1.2.5; make; popd There is a something from the parent makefile that is making its way into the subdirectory makefile and causing it to behave incorrectly, but I don't know how to find it.     I've been trying to retrieve the locations of all the page breaks on a given Excel 2003 worksheet over COM. Here's an example of the kind of thing I'm trying to do: Excel::HPageBreaksPtr pHPageBreaks = pSheet->GetHPageBreaks(); long count = pHPageBreaks->Count; for (long i=0; i < count; ++i) { Excel::HPageBreakPtr pHPageBreak = pHPageBreaks->GetItem(i+1); Excel::RangePtr pLocation = pHPageBreak->GetLocation(); printf("Page break at row %d\n", pLocation->Row); pLocation.Release(); pHPageBreak.Release(); } pHPageBreaks.Release(); I expect this to print out the row numbers of each of the horizontal page breaks in pSheet. The problem I'm having is that although count correctly indicates the number of page breaks in the worksheet, I can only ever seem to retrieve the first one. On the second run through the loop, calling pHPageBreaks->GetItem(i) throws an exception, with error number 0x8002000b, "invalid index". Attempting to use pHPageBreaks->Get_NewEnum() to get an enumerator to iterate over the collection also fails with the same error, immediately on the call to Get_NewEnum(). I've looked around for a solution, and the closest thing I've found so far is http://support.microsoft.com/kb/210663/en-us. I have tried activating various cells beyond the page breaks, including the cells just beyond the range to be printed, as well as the lower-right cell (IV65536), but it didn't help. If somebody can tell me how to get Excel to return the locations of all of the page breaks in a sheet, that would be awesome! Thank you. @Joel: Yes, I have tried displaying the user interface, and then setting ScreenUpdating to true - it produced the same results. Also, I have since tried combinations of setting pSheet->PrintArea to the entire worksheet and/or calling pSheet->ResetAllPageBreaks() before my call to get the HPageBreaks collection, which didn't help either. @Joel: I've used pSheet->UsedRange to determine the row to scroll past, and Excel does scroll past all the horizontal breaks, but I'm still having the same issue when I try to access the second one. Unfortunately, switching to Excel 2007 did not help either.

However when I try repeating the loops for each data type like this... t = DateTime.Now; for (int index = 0; index < 127; index++) { Console.WriteLine(index.ToString()); } for (int index = 0; index < 127; index++) { Console.WriteLine(index.ToString()); } for (int index = 0; index < 127; index++) { Console.WriteLine(index.ToString()); } a = DateTime.Now.Ticks - t.Ticks; the numbers are more like... ~4500000 ~3100000 ~300000 Which I find puzzling. Can anyone offer an explanation? NOTE: In the interest of compairing like for like i've limited the loops to 127 because of the range of the byte value type. Also this is an act of curiosity not production code micro-optimization.
