Why my pendrive is showing used space when it is actually empty?

I recently got some virus in my pendrive. I removed them using Microsoft security Essential and cleared all data. But it is showing that 47.1MB of space is being used. Is it due to the virus affect?

There is no hidden files on the pendrive and I have also set Show hidden files in the Folder and search option.
Permission is also granted to everyone.

I also use disk management to check any issue but nothing found.

I think formatting will solve the the problem but in that case I will not be able to see the data.

Is there any command to see the files in cmd or any other way?
