All tweak settings not saving after last 2 updates?

I am running Ubuntu GNOME 14.04.

After the last 2 updates, all settings in the Tweak menu are no saving. It will also not switch to the Gnome Dark theme at all.

This includes all Startup Application changes as well as any changes to Extension settings.

I'm not sure if I need to include any sort of log records or anything like that, so if you need any more information please ask.

I've noticed the default fonts seem to be different. I don't remember that being part of the theme settings. It's almost like I'm running in Safe Mode.
