• R Package Installation with Oracle R Enterprise

  Normal 0 false false false EN-US X-NONE X-NONE Programming languages give developers the opportunity to write reusable functions and to bundle those functions into logical deployable entities. In R, these are called packages. R has thousands of such packages provided by an almost equally large group of third-party contributors. To allow others to benefit from these packages, users can share packages on the CRAN system for use by the vast R development community worldwide. R's package system along with the CRAN framework provides a process for authoring, documenting and distributing packages to millions of users. In this post, we'll illustrate the various ways in which such R packages can be installed for use with R and together with Oracle R Enterprise. In the following, the same instructions apply when using either open source R or Oracle R Distribution. In this post, we cover the following package installation scenarios for: R command line Linux shell command line Use with Oracle R Enterprise Installation on Exadata or RAC Installing all packages in a CRAN Task View Troubleshooting common errors 1. R Package Installation BasicsR package installation basics are outlined in Chapter 6 of the R Installation and Administration Guide. There are two ways to install packages from the command line: from the R command line and from the shell command line. For this first example on Oracle Linux using Oracle R Distribution, we’ll install the arules package as root so that packages will be installed in the default R system-wide location where all users can access it, /usr/lib64/R/library.Within R, using the install.packages function always attempts to install the latest version of the requested package available on CRAN:R> install.packages("arules")If the arules package depends upon other packages that are not already installed locally, the R installer automatically downloads and installs those required packages. This is a huge benefit that frees users from the task of identifying and resolving those dependencies.You can also install R from the shell command line. This is useful for some packages when an internet connection is not available or for installing packages not uploaded to CRAN. To install packages this way, first locate the package on CRAN and then download the package source to your local machine. For example:$ wget http://cran.r-project.org/src/contrib/arules_1.1-2.tar.gz Then, install the package using the command R CMD INSTALL:$ R CMD INSTALL arules_1.1-2.tar.gzA major difference between installing R packages using the R package installer at the R command line and shell command line is that package dependencies must be resolved manually at the shell command line. Package dependencies are listed in the Depends section of the package’s CRAN site. If dependencies are not identified and installed prior to the package’s installation, you will see an error similar to:ERROR: dependency ‘xxx’ is not available for package ‘yyy’As a best practice and to save time, always refer to the package’s CRAN site to understand the package dependencies prior to attempting an installation. If you don’t run R as root, you won’t have permission to write packages into the default system-wide location and you will be prompted to create a personal library accessible by your userid. You can accept the personal library path chosen by R, or specify the library location by passing parameters to the install.packages function. For example, to create an R package repository in your home directory: R> install.packages("arules", lib="/home/username/Rpackages")or$ R CMD INSTALL arules_1.1-2.tar.gz --library=/home/username/RpackagesRefer to the install.packages help file in R or execute R CMD INSTALL --help at the shell command line for a full list of command line options.To set the library location and avoid having to specify this at every package install, simply create the R startup environment file .Renviron in your home area if it does not already exist, and add the following piece of code to it:R_LIBS_USER = "/home/username/Rpackages" 2. Setting the RepositoryEach time you install an R package from the R command line, you are asked which CRAN mirror, or server, R should use. To set the repository and avoid having to specify this during every package installation, create the R startup command file .Rprofile in your home directory and add the following R code to it:cat("Setting Seattle repository")r = getOption("repos") r["CRAN"] = "http://cran.fhcrc.org/"options(repos = r)rm(r) This code snippet sets the R package repository to the Seattle CRAN mirror at the start of each R session. 3. Installing R Packages for use with Oracle R EnterpriseEmbedded R execution with Oracle R Enterprise allows the use of CRAN or other third-party R packages in user-defined R functions executed on the Oracle Database server. The steps for installing and configuring packages for use with Oracle R Enterprise are the same as for open source R. The database-side R engine just needs to know where to find the R packages.The Oracle R Enterprise installation is performed by user oracle, which typically does not have write permission to the default site-wide library, /usr/lib64/R/library. On Linux and UNIX platforms, the Oracle R Enterprise Server installation provides the ORE script, which is executed from the operating system shell to install R packages and to start R. The ORE script is a wrapper for the default R script, a shell wrapper for the R executable. It can be used to start R, run batch scripts, and build or install R packages. Unlike the default R script, the ORE script installs packages to a location writable by user oracle and accessible by all ORE users - $ORACLE_HOME/R/library.To install a package on the database server so that it can be used by any R user and for use in embedded R execution, an Oracle DBA would typically download the package source from CRAN using wget. If the package depends on any packages that are not in the R distribution in use, download the sources for those packages, also.  For a single Oracle Database instance, replace the R script with ORE to install the packages in the same location as the Oracle R Enterprise packages. $ wget http://cran.r-project.org/src/contrib/arules_1.1-2.tar.gz$ ORE CMD INSTALL arules_1.1-2.tar.gzBehind the scenes, the ORE script performs the equivalent of setting R_LIBS_USER to the value of $ORACLE_HOME/R/library, and all R packages installed with the ORE script are installed to this location. For installing a package on multiple database servers, such as those in an Oracle Real Application Clusters (Oracle RAC) or a multinode Oracle Exadata Database Machine environment, use the ORE script in conjunction with the Exadata Distributed Command Line Interface (DCLI) utility.$ dcli -g nodes -l oracle ORE CMD INSTALL arules_1.1-1.tar.gz The DCLI -g flag designates a file containing a list of nodes to install on, and the -l flag specifies the user id to use when executing the commands. For more information on using DCLI with Oracle R Enterprise, see Chapter 5 in the Oracle R Enterprise Installation Guide.If you are using an Oracle R Enterprise client, install the package the same as any R package, bearing in mind that you must install the same version of the package on both the client and server machines to avoid incompatibilities. 4. CRAN Task ViewsCRAN also maintains a set of Task Views that identify packages associated with a particular task or methodology. Task Views are helpful in guiding users through the huge set of available R packages. They are actively maintained by volunteers who include detailed annotations for routines and packages. If you find one of the task views is a perfect match, you can install every package in that view using the ctv package - an R package for automating package installation. To use the ctv package to install a task view, first, install and load the ctv package.R> install.packages("ctv")R> library(ctv)Then query the names of the available task views and install the view you choose.R> available.views() R> install.views("TimeSeries") 5. Using and Managing R packages To use a package, start up R and load packages one at a time with the library command.Load the arules package in your R session. R> library(arules)Verify the version of arules installed.R> packageVersion("arules")[1] '1.1.2'Verify the version of arules installed on the database server using embedded R execution.R> ore.doEval(function() packageVersion("arules"))View the help file for the apropos function in the arules packageR> ?aproposOver time, your package repository will contain more and more packages, especially if you are using the system-wide repository where others are adding additional packages. It’s good to know the entire set of R packages accessible in your environment. To list all available packages in your local R session, use the installed.packages command:R> myLocalPackages <- row.names(installed.packages())R> myLocalPackagesTo access the list of available packages on the ORE database server from the ORE client, use the following embedded R syntax: R> myServerPackages <- ore.doEval(function() row.names(installed.packages()) R> myServerPackages 6. Troubleshooting Common ProblemsInstalling Older Versions of R packagesIf you immediately upgrade to the latest version of R, you will have no problem installing the most recent versions of R packages. However, if your version of R is older, some of the more recent package releases will not work and install.packages will generate a message such as: Warning message: In install.packages("arules") : package ‘arules’ is not availableThis is when you have to go to the Old sources link on the CRAN page for the arules package and determine which version is compatible with your version of R.Begin by determining what version of R you are using:$ R --versionOracle Distribution of R version 3.0.1 (--) -- "Good Sport" Copyright (C) The R Foundation for Statistical Computing Platform: x86_64-unknown-linux-gnu (64-bit)Given that R-3.0.1 was released May 16, 2013, any version of the arules package released after this date may work. Scanning the arules archive, we might try installing version 0.1.1-1, released in January of 2014:$ wget http://cran.r-project.org/src/contrib/Archive/arules/arules_1.1-1.tar.gz$ R CMD INSTALL arules_1.1-1.tar.gzFor use with ORE:$ ORE CMD INSTALL arules_1.1-1.tar.gzThe "package not available" error can also be thrown if the package you’re trying to install lives elsewhere, either another R package site, or it’s been removed from CRAN. A quick Google search usually leads to more information on the package’s location and status.Oracle R Enterprise is not in the R library pathOn Linux hosts, after installing the ORE server components, starting R, and attempting to load the ORE packages, you may receive the error:R> library(ORE)Error in library(ORE) : there is no package called ‘ORE’If you know the ORE packages have been installed and you receive this error, this is the result of not starting R with the ORE script. To resolve this problem, exit R and restart using the ORE script. After restarting R and ">running the command to load the ORE packages, you should not receive any errors.$ ORER> library(ORE)On Windows servers, the solution is to make the location of the ORE packages visible to R by adding them to the R library paths. To accomplish this, exit R, then add the following lines to the .Rprofile file. On Windows, the .Rprofile file is located in R\etc directory C:\Program Files\R\R-<version>\etc. Add the following lines:.libPaths("<path to $ORACLE_HOME>/R/library")The above line will tell R to include the R directory in the Oracle home as part of its search path. When you start R, the path above will be included, and future R package installations will also be saved to $ORACLE_HOME/R/library. This path should be writable by the user oracle, or the userid for the DBA tasked with installing R packages.Binary package compiled with different version of RBy default, R will install pre-compiled versions of packages if they are found. If the version of R under which the package was compiled does not match your installed version of R you will get an error message:Warning message: package ‘xxx’ was built under R version 3.0.0The solution is to download the package source and build it for your version of R.$ wget http://cran.r-project.org/src/contrib/Archive/arules/arules_1.1-1.tar.gz$ R CMD INSTALL arules_1.1-1.tar.gzFor use with ORE:$ ORE CMD INSTALL arules_1.1-1.tar.gzUnable to execute files in /tmp directoryBy default, R uses the /tmp directory to install packages. On security conscious machines, the /tmp directory is often marked as "noexec" in the /etc/fstab file. This means that no file under /tmp can ever be executed, and users who attempt to install R package will receive an error:ERROR: 'configure' exists but is not executable -- see the 'R Installation and Administration Manual’The solution is to set the TMP and TMPDIR environment variables to a location which R will use as the compilation directory. For example:$ mkdir <some path>/tmp$ export TMPDIR= <some path>/tmp$ export TMP= <some path>/tmpThis error typically appears on Linux client machines and not database servers, as Oracle Database writes to the value of the TMP environment variable for several tasks, including holding temporary files during database installation. 7. Creating your own R packageCreating your own package and submitting to CRAN is for advanced users, but it is not difficult. • Linux fsck.ext3 says "Device or resource busy" although I did not mount the disk.

  I am running an ubuntu 8.04 server instance with a 8GB virtual disk on vmware 1.0.9. For disk maintenance I made a copy of the virtual disk (by making a copy of the 2 vmdk files of sda on the stopped vm on the host) and added it to the original vm. Now this vm has it's original virtual disk sda plus a 1:1 copy (sdd). There are 2 additional disk sdb and sdc which I ignore.) I would expect sdb not to be mounted when I start the vm. So I try tp do a ext2 fsck on sdd from the running vm, but it reports fsck reported that sdb was mounted. $ sudo fsck.ext3 -b 8193 /dev/sdd e2fsck 1.40.8 (13-Mar-2008) fsck.ext3: Device or resource busy while trying to open /dev/sdd Filesystem mounted or opened exclusively by another program? • HTTP 500 Internal Server Error on IIS 7.5 with MVC3

  I am trying to install an MVC3 application on our production server with no luck. The application is from a 3rd party (compiled), and so debugging is not available to me. Besides, I strongly suspect the error occurs before any code in the site has a chance to execute. Our staging server is - as far as I can determine - set up excactly like the production server. Both run Windows Server 2008 Standard R2, both also run a Sharepoint 2010 site (though this install doesn't touch that in any way). IIS is version 7.5, and .NET Framework 4.0 (required by the MVC app) is (recently) installed (by me, with a reboot after). The application is very small and simple and, as far as I can tell sticks to fairly standard functionality - including forms authentication (ie. it doesnt' pull any dirty tricks). The error message shown in the browser is very general: HTTP Error 500.0 - Internal Server Error An error message detailing the cause of this specific request failure can be found in the application event log of the web server. Please review this log entry to discover what caused this error to occur. The bit about 'An error message detailing the cause' being in the application event log seems to be just speculation - a pious hope that whatever code actually caused the error will log it. Nothing useful is to be found in the event log (only the very same message, logged by IIS). It is not listed in the fairly exhausting list of modules configurable in IIS manager for the site. I have had no success googling it either. Maybe it's secret.. I access the root URL of the site. This is supposed to be redirected to /Account/LogOn by the FormsAuthenticationModule. Why then is the handler StaticFile? Is that a clue? I have tried removing the infamous system.webserver/modules/runAllManagedModulesForAllRequests attribute, and that makes the error go away (but MVC not actually working, of course). I am prepared to specify all necessary modules manually if that's what it takes, but if the AspNetInitClrHostFailureModule is actually needed, I will be just as stuck. Does anyone know, or can anyone direct me to someone who knows, exactly what modules a typical MVC3 application actually needs? This question might well be a duplicate of this one, but he didn't get any useful answer, and also asked less specific questions. So I'll have my own go. Hoping for some help here :) Edit: I have now tried setting up a trivial MVC 3 project on the server. I created a new project using the MVC Application template, compiled it and deployed it to the server. It behaves in exactly the same way. The server simply cannot run MVC 3 projects.

• Getting hp-snmp-agents on HP ProLiant DL360 on Lenny working

  After receiving our HP ProLiant DL360 I'd like to integrate the machine into our Munin system and thus enable ProLiant specific information to be exposed via SNMP. I'm running Debian Lenny with kernel 2.6.26-2-vserver-amd64 . I've followed http://downloads.linux.hp.com/SDR/getting_started.html and the HP repository has been added to /etc/apt/sources.list.d/HP-ProLiantSupportPack.list . Setting up Lenny SNMP itself is not a problem, I configure it to have a public v1 community string to read all data and it works. I install hp-snmp-agents and run hpsnmpconfig and it adds additional lines to the top of /etc/snmp/snmpd.conf : dlmod cmaX /usr/lib64/libcmaX64.so snmpd gets restarted. Via lsof I can see that libcmaX64 was loaded and is used by snmpd, put I do not get any additional information out of snmp. I use snmpwalk -v 1 -c public ... and I can see many OIDs but I do not see the new ones I'd expect, most notably temperatures, fan speed and such. I have a fresh install of a Server 2008 R2 Web that I am trying to load an application I created and tested on a Windows 7 machine running IIS 7.5 using ASP.NET 4.0. Everything works fine on the dev machine.   We have a strange samba issue affecting only one user. Our samba setup is as follow : Red Hat Enterprise Linux Server release 5.4 (Tikanga) - Samba Server Samba version 3.0.33-3.14.el5 - Samba version Domain Controller WIN2008R2 Standard - Windows DC Windows 7 64 bit - Client PCs User mentioned that he faced this problem after he force shutdown his PC few weeks ago. By right, for all users when we access \\sambaservername in windows it will show all the shares in the samba server but for this user once he startup his PC he will not be able to access \\sambaservername, Error message Windows cannot access \\sambaservername Current workaround to solve the problem : Try to access one share in \\sambaservername for instance \\sambaservername\sharedfolder1. But even when doing so, it will first prompt an error in the beginning, error message is as follows Logon failure: unknown user name or bad password. user need to enter the credentials again and he can access the share. Thereafter, he will be able to access \\sambaservername without any issues. But once he reboots his computer the problem will persists. Troubleshooting done so far: Ensure the following settings: Go to: Control Panel → Administrative Tools → Local Security Policy Select: Local Policies → Security Options "Network security: LAN Manager authentication level" → Send LM & NTLM responses "Minimum session security for NTLM SSP" → uncheck: Require 128-bit encryption Advise user to reset his password and try again but problem still persists Tried my account on users' PC, there is no issues. Tried user account on serveral other Windows 7 PC including mine but problem still persists. Windows XP does not have this problem. Ensure that there is no stored crendentials on the windows 7 PC. Checked the credentials manager in Control Panel as well as typing this command rundll32.exe keymgr.dll, KRShowKeyMgr Restart winbindd daemon on samba server but to no avail. I suspect this is due to some caching issue but not sure where is the issue. • Ubuntu: Failure to login with multiple video adapters

  Forgive my ignorance, for I am a complete linux noob. I have a computer with three video cards and six monitors. Works great on Windows. Trying to get it to run Ubuntu as well. It loads fine when I have it configured to run on one adapter; detects both screens, runs ok. But I want to turn the other 4 monitors on and run the whole thing as one extended desktop (one session, etc). So I downloaded and installed the newest ATI driver for Linux, which seems to work, kinda. I ran this to set up the screens: aticonfig --adapter=all --initial -f Now when I boot, Ubuntu seems to turn on all the screens (3 viewports, each with two cloned displays from what I can tell). When I enter my login info OR move the mouse off the main screen, the screens freeze and the kbd/ms become unresponsive. aticonfig generated xorg.conf included below. Have tried the following: aticonfig -initial -f - works, but only detects the primary adapter and 2 screens aticccle - Tells me I have to reboot after enabling the other cards. Then goes into above described freezing state. aticonfig --adapter=all --initial -f - see above Manually editing xorg.conf file with my limited knowledge - Was able to get two adapters running, but only the second adapter initialized while the primary stopped at the Ubuntu boot screen. Was unable to see the login prompt. Froze after I logged in blindly (was able to hear the login sound). Using generic "radeon" driver instead of ATI Proprietary driver with the above init attempts Toggling xinerama Various combinations of the above Hardware: Intel Core 2 Quad q6600 8GB DDR2 (3x) ATI Radeon HD 4680 5 monitors (21W, 21W, 22W Portrait, 22W Portrait, 19")and an HDTV (26"W, HDMI) in a horizontal arrangement I know next to nothing about Linux/Ubuntu aside from basic filesystem navigation, editing text files, and accessing my local and networked Windows stores and shares. • eth0 and eth1 both assigned same IP on boot

  I have a physical SLES 11 SP2 server on a Sun Fire x4140 that is giving me problems with networking upon reboot. The NICs are onboard. The networking appears successful during boot, but network services such as nfs fail hard. This is because eth0 and eth1 are both receiving the same configuration and are both ifup-ed. Once everything times out and I'm at the console, ifconfig shows that eth0 and eth1 are UP and running with the same IP. Attempting to ping anything in that subnet fails. Restarting the network service fixes the issue. eth0 is the correct NIC that should be configured as primary, per the MAC address. Question: Whats causing eth1 to be brought up with the same config as eth0?? • Apache mod_jk Setting for Tomcat - workers.properties

  I am trying to direct files with .jsp extensions to tomcat. Otherwise I want apache to serve the file directly (no tomcat). Currently I have a test.jsp which is supposed to create an HTML page with the current date in the body. Instead when I go to that .jsp I see the JK Status Manager. The mod_jk.logs only show, init_jk::mod_jk.c (3365): mod_jk/1.2.35 initialized. I have tomcat and apache setup on my server. Apache runs on 80 and tomcat runs on 8080. localhost:8080 show the tomcat welcome page. I downloaded tomcat-connectors-1.2.35-windows-i386-httpd-2.2.x and copied the mod_jk.so to C:\apache\modules. Then I added LoadModule jk_module modules/mod_jk.so to my httpd.conf. I restart apache and the module loads just fine. Next I downloaded the mod_jk source to get the workers.properties file. I copy workers.properties to C:\apache\confg. • Have I pushed the limits of my current VPS or is there room for optimization?

  I am currently on a mediatemple DV server (basic) 512mb dedicated ram, this is a CentOS based VPS with Plesk and Virtuozzo. My experience with it from day 1 has been bad and I only could sooth my server issues with several caching "Band-aids," but my sites are not as small as they were a year ago either so the issues have worsen. I have 3 Drupal installs running on separate (plesk) domains, 1 of those drupal installs is a multisite, that consists of 5-6 sites 2 of those sites are bringing in actual traffic. Those caching "Band-aids" I mentioned are APC, which seemed to help alot initially, and Drupal's Boost, which is considered a poorman's Varnish, it makes all my pages static for anonymous users. Last 30day combined estimate on Google Ananlytics: 90k visitors 260k pageviews. Issue: alot of downtime, I am continually checking if my sites are up, and lately I have been finding it down more than 3 times daily. Restarting Apache will bring it back up, for some time. I have google search every error message and looked up ways to optimize my DV server, and I am beyond stump what is my next move.   Hi-- I have a pretty standard VPS running Ubuntu 8.1, Apache 2.2, PHP 5 etc. -- standard Lamp stack. I am using suhosin and have tried my best to plug the obvious stuff, since I'm the only user-- there's no SSH access except via pubkey on a non-standard port, there's no root access by SSH, no FTP server running, iptables is set to discard anything outside of basically port 80 or my SSH port (there's no mail server or anything else). However, I've still been compromised (not badly as far as I can tell) probably by a SQL injection. I've locked down the SQL user (there's only one outside of root, and he's got limited priv, no file etc.) So I ran nikto to see what I'm doing wrong, and there's a list of things I've never seen, and can't find using "find" or any other method I'm aware of. • What Apache/PHP configurations do you know and how good are they?

  Hello. I wanted to ask you about PHP/Apache configuration methods you know, their pros and cons. I will start myself: ---------------- PHP as Apache module---------------- Pros: good speed since you don't need to start exe every time especially in mpm-worker mode. You can also use various PHP accelerators in this mode like APC or eAccelerator. Cons: if you are running apache in mpm-worker mode, you may face stability issues because every glitch in any php script will lead to unstability to the whole thread pool of that apache process. Also in this mode all scripts are executed on behalf of apache user. This is bad for security. mpm-worker configuration requires PHP compiled in thread-safe mode. At least CentOS and RedHat default repositories doesn't have thread-safe PHP version so on these OSes you need to compile at least PHP yourself (there is a way to activate worker mpm on Apache). The use of thread-safe PHP binaries is considered experimental and unstable. Plus, many PHP extensions does not support thread-safe mode or were not well-tested in thread-safe mode. ---------------- PHP as CGI ---------------- This seems to be the slowest default configuration which seems to be a "con" itself ;) ---------------- PHP as CGI via mod_suphp ---------------- Pros: suphp allows you to execute php scipts on behalf of the script file owner. This way you can securely separate different sites on the same machine. Also, suphp allows to use different php.ini files per virtual host. Cons: PHP in CGI mode means less performance. In this mode you can't use php accelerators like APC because each time new process is spawned to handle script rendering the cache of previous process useless. BTW, do you know the way to apply some accelerator in this config? I heard something about using shm for php bytecode cache. Also, you cannot configure PHP via .htaccess files in this mode. You will need to install PECL htscanner for this if you need to set various per-script options via .htaccess (php_value / php_flag directives) ---------------- PHP as CGI via suexec ---------------- This configuration looks the same as with suphp, but I heard, that it's slower and less safe. Almost same pros and cons apply. ---------------- PHP as FastCGI ---------------- Pros: FastCGI standard allows single php process to handle several scripts before php process is killed. This way you gain performance since no need to spin up new php process for each script. You can also use PHP accelerators in this configuration (see cons section for comment). Also, FCGI almost like suphp also allows php processes to be executed on behalf of some user. mod_fcgid seems to have the most complete fcgi support and flexibility for apache. Cons: The use of php accelerator in fastcgi mode will lead to high memory consumption because each PHP process will have his own bytecode cache (unless there is some accelerator that can use shared memory for bytecode cache. Is there such?). FastCGI is also a little bit complex to configure. You need to create various configuration files and make some configuration modifications. It seems, that fastcgi is the most stable, secure, fast and flexible PHP configuration, however, a bit difficult to be configured. But, may be, I missed something? Comments are welcome!
