  • Reading a large file into Perl array of arrays and manipulating the output for different purposes

    Hello, I am relatively new to Perl and have only used it for converting small files into different formats and feeding data between programs. Now, I need to step it up a little. I have a file of DNA data that is 5,905 lines long, with 32 fields per line. The fields are not delimited by anything and vary in length within the line, but each field is the same size on all 5905 lines. I need each line fed into a separate array from the file, and each field within the line stored as its own variable. I am having no problems storing one line, but I am having difficulties storing each line successively through the entire file. This is how I separate the first line of the full array into individual variables: my $SampleID = substr("@HorseArray", 0, 7); my $PopulationID = substr("@HorseArray", 9, 4); my $Allele1A = substr("@HorseArray", 14, 3); my $Allele1B = substr("@HorseArray", 17, 3); my $Allele2A = substr("@HorseArray", 21, 3); my $Allele2B = substr("@HorseArray", 24, 3); ...etc. My issues are: 1) I need to store each of the 5905 lines as a separate array. 2) I need to be able to reference each line based on the sample ID, or a group of lines based on population ID and sort them. I can sort and manipulate the data fine once it is defined in variables, I am just having trouble constructing a multidimensional array with each of these fields so I can reference each line at will. Any help or direction is much appreciated. I've poured over the Q&A sections on here, but have not found the answer to my questions yet. Thanks!! -Brian

  • DataTable to JSON

    I recently needed to serialize a datatable to JSON. Where I'm at we're still on .Net 2.0, so I can't use the JSON serializer in .Net 3.5. I figured this must have been done before, so I went looking online and found a number of different options. Some of them depend on an additional library, which I would have a hard time pushing through here. Others require first converting to List<Dictionary<>>, which seemed a little awkward and needless. Another treated all values like a string. For one reason or another I couldn't really get behind any of them, so I decided to roll my own, which is posted below. As you can see from reading the //TODO comments, it's incomplete in a few places. This code is already in production here, so it does "work" in the basic sense. The places where it's incomplete are places where we know our production data won't currently hit it (no timespans or byte arrays in the db). The reason I'm posting here is that I feel like this can be a little better, and I'd like help finishing and improving this code.   • Can I output/flush data to screen while processing ajax page?

    I need to display on my page a list of records pulled from a table. Ajax works fine (I query the database and put all the data inside a on the main page) but if I have lots of records (say 500+) it will hang until data is fully loaded, THEN it will be sent back to the page and correctly displayed. I would like to be able to display the records on the page while getting them, instead of being forced to wait until completion. I am trying with flush(); inside the remote (ajax) page but it still waits until full data is loaded. This is what I currently have inside the ajax page: At the very beginning: @apache_setenv('no-gzip', 1); @ini_set('zlib.output_compression', 0); @ini_set('implicit_flush', 1); for ($i = 0; $i < ob_get_level(); $i++) { ob_end_flush(); } ob_implicit_flush(1); Then whenever I have a echo call: ob_flush(); Now if I load the ajax page alone... it will list the records while reading them from the database. But if I call the same page via Ajax, it will hang and send all the data at once. Any idea?   • Datagridview Winforms Add or Delete Rows in Edit Mode with Collection Binding

    In my datagridview, I bind a List of objects named 'ProductLine'. But unfortunately with this approach I cannot 'Add' or 'Delete' rows to the datagridview in edit mode. When I create a fresh new order I can Add or Delete rows but once I save it and try to open it in Edit then it doesn't let me 'Add' or 'Delete' (via keyboard). Any idea? Here is the code for this: If it is a fresh Order then I do something like this: private void Save(){ for (int i = 0; i <= dtgProdSer.RowCount - 1; i++) { if ((itemList != null) && (itemList.Count > i)) productLine = itemList[i]; else productLine = new ProductLine(); productLine.Amount = Convert.ToDouble(dataGridViewTextBoxCell.Value); } } And if it is an Edit then in the Form_Load I check ProductId is NON Zero then I do the following: private void fillScreen{ dtgProdSer.DataSource = itemList; } But with this I cannot Add or Delete Rows in Edit mode.   • Table valued function only returns CLR error

    I have read-only access to a database that was set up for a third-party, closed-source app. Once group of (hopefully) useful table functions only returns the error: Failed to initialize the Common Language Runtime (CLR) v2.0.50727 with HRESULT 0x80131522. You need to restart SQL server to use CLR integration features. (severity 16) But in theory, the third-party app should be able to use the function (either directly or indirectly), so I'm convinced I'm not setting things up right. I'm very new to SQL Server, so I could be missing something obvious. Or I could be missing something really slight, I have no idea. Here is an example of a query that returns the above error: SELECT * FROM dbo.UncompressDataDateRange(4,'Apr 24 2010 12:00AM','Apr 30 2010 12:00AM') Where the function takes three parameters: The Data Set (int) -- basically the data has 6 classifications, and the giant table this should be pulling from has a column to indicate which is which. startDate (smalldatetime) endDate (smalldatetime) There are other, similar functions that expand on the same idea, all returning the same error. Quick Note: I'm not sure if this is relevant, but I was able to connect to the database via SQL Studio (but without the privs to script the functions as code), and a checked the dependency for the above sample function. It turns out that it is a dependent of a view that I have gotten to work, and that view is dependent of the larger, much-hairier data-table. This makes me think I should somehow be pointing the function at the results of the view, but I'm not seeing any documentation that shows how that is done.

  • RESTful design, how to name pages outside CRUD et al?

    Hi all, I'm working on a site that has quite a few pages that fall outside my limited understanding of RESTful design, which is essentially: Create, Read, Update, Delete, Show, List Here's the question: what is a good system for labeling actions/routes when a page doesn't neatly fall into CRUD/show/list? Some of my pages have info about multiple tables at once. I am building a site that gives some customers a 'home base' after they log on. It does NOT give them any information about themselves so it shouldn't be, for example, /customers/show/1. It does have information about companies, but there are other pages on the site that do that differently. What do you do when you have these situations? This 'home-base' is shown to customers and it mainly has info about companies (but not uniquely so). Second case: I have a table called 'Matchings' in between customers and companies. These matchings are accessed in completely different ways on different parts of the site (different layouts, different CSS sheets, different types of users accessing them, etc. They can't ALL be matchings/show. What's the best way to label the others? Thanks very much. =)

  • Getting a users Facebook profile url

    I am creating a registry site so similar people can find each other easily. I don't want to use Facebook Connect as the primary log in method or use Facebook to store their information. I'll be creating a database on my end to store that info. For security reasons I won't be displaying the users address, phone number or email address so I wanted to provide the next best way for people to connect with each other, this is where Facebook comes in. Normally I would just ask them to type their Facebook URL in a text box but I don't think most people know what their url is which is why I think I need to use Facebook Connect. So here is my idea..when the users signs up there is a check box that when checked signifies they are allowing people to find them on Facebook. I assume once they click the register button that a Facebook Connect popup will show up asking for permission to access their Facebook account. When they "allow" it, then I can get their profile url. All I need is their Facebook profile url, I don't want any other Facebook features or information. Is Facebook Connect the best thing to use for this scenario? Is there an easier way? Several months ago on the Facebook Connect site their used to be examples of doing this, but all the documentation has been rearranged and changed and I can't seem to find the information. Any help you can provide would be great!

  • Help needed in grokking password hashes and salts

    I've read a number of SO questions on this topic, but grokking the applied practice of storing a salted hash of a password eludes me. Let's start with some ground rules: a password, "foobar12" (we are not discussing the strength of the password). a language, Java 1.6 for this discussion a database, postgreSQL, MySQL, SQL Server, Oracle Several options are available to storing the password, but I want to think about one (1): Store the password hashed with random salt in the DB, one column Found on SO and elsewhere is the automatic fail of plaintext, MD5/SHA1, and dual-columns. The latter have pros and cons MD5/SHA1 is simple. MessageDigest in Java provides MD5, SHA1 (through SHA512 in modern implementations, certainly 1.6). Additionally, most RDBMSs listed provide methods for MD5 encryption functions on inserts, updates, etc. The problems become evident once one groks "rainbow tables" and MD5 collisions (and I've grokked these concepts). Dual-column solutions rest on the idea that the salt does not need to be secret (grok it). However, a second column introduces a complexity that might not be a luxury if you have a legacy system with one (1) column for the password and the cost of updating the table and the code could be too high. But it is storing the password hashed with a random salt in single DB column that I need to understand better, with practical application. I like this solution for a couple of reasons: a salt is expected and considers legacy boundaries. Here's where I get lost: if the salt is random and hashed with the password, how can the system ever match the password? I have theory on this, and as I type I might be grokking the concept: Given a random salt of 128 bytes and a password of 8 bytes ('foobar12'), it could be programmatically possible to remove the part of the hash that was the salt, by hashing a random 128 byte salt and getting the substring of the original hash that is the hashed password. Then re hashing to match using the hash algorithm...??? So... any takers on helping. :) Am I close?

  • Optimizing drawing on UITableViewCell

    I am drawing content to a UITableViewCell and it is working well, but I'm trying to understand if there is a better way of doing this. Each cell has the following components: Thumbnail on the left side - could come from server so it is loaded async Title String - variable length so each cell could be different height Timestamp String Gradient background - the gradient goes from the top of the cell to the bottom and is semi-transparent so that background colors shine through with a gloss It currently works well. The drawing occurs as follows: UITableViewController inits/reuses a cell, sets needed data, and calls [cell setNeedsDisplay] The cell has a CALayer for the thumbnail - thumbnailLayer In the cell's drawRect it draws the gradient background and the two strings The cell's drawRect it then calls setIcon - which gets the thumbnail and sets the image as the contents of the thumbnailLayer. If the image is not found locally, it sets a loading image as the contents of the thumbnailLayer and asynchronously gets the thumbnail. Once the thumbnail is received, it is reset by calling setIcon again & resets the thumbnailLayer.contents This all currently works, but using Instruments I see that the thumbnail is compositing with the gradient. I have tried the following to fix this: setting the cell's backgroundView to a view whose drawRect would draw the gradient so that the cell's drawRect could draw the thumbnail and using setNeedsDisplayInRect would allow me to only redraw the thumbnail after it loaded --- but this resulted in the backgroundView's drawing (gradient) covering the cell's drawing (text). I would just draw the thumbnail in the cell's drawRect, but when setNeedsDisplay is called, drawRect will just overlap another image and the loading image may show through. I would clear the rect, but then I would have to redraw the gradient. I would try to draw the gradient in a CAGradientLayer and store a reference to it, so I can quickly redraw it, but I figured I'd have to redraw the gradient if the cell's height changes. Any ideas? I'm sure I'm missing something so any help would be great.

  • S3 Backup Memory Usage in Python

    I currently use WebFaction for my hosting with the basic package that gives us 80MB of RAM. This is more than adequate for our needs at the moment, apart from our backups. We do our own backups to S3 once a day. The backup process is this: dump the database, tar.gz all the files into one backup named with the correct date of the backup, upload to S3 using the python library provided by Amazon. Unfortunately, it appears (although I don't know this for certain) that either my code for reading the file or the S3 code is loading the entire file in to memory. As the file is approximately 320MB (for today's backup) it is using about 320MB just for the backup. This causes WebFaction to quit all our processes meaning the backup doesn't happen and our site goes down. So this is the question: Is there any way to not load the whole file in to memory, or are there any other python S3 libraries that are much better with RAM usage. Ideally it needs to be about 60MB at the most! If this can't be done, how can I split the file and upload separate parts? Thanks for your help. The son was filled with joy and anxiety. He was seated by the window. He put his hand out and felt the breeze and screamed, “ Papa look at all the trees, they are moving behind”. The old father smiled and admired his son’s feelings. Beside the old man, a couple was also travelling and observed this strange behavior. They found something awkward and childish in the behavior of this 25 year old man. All of a sudden, the son shouted again “Papa see! The clouds are moving about; there is a pond down and many cows are drinking it’s water”. It soon started drizzling. Once again, the young man felt exited and said “papa, I can see and feel the rain drops touching my hand”. The couple seeing this and feeling concerned, asked the old man “why don’t you consult a good doctor and treat your son; don’t you find something abnormally different in him ?” The old man replied, “Yes, I have provided the best treatment for my only boy. We are just returning from the hospital. I am happy for today is the day he has received his sense of sight. It’s for the first time my son is seeing and relishing these little wonders which we have been watching and ignoring in our routine life!” The couple had no words to reply and felt sorry for their remarks.   • How to perform spatial partitioning in n-dimensions?

    I'm trying to design an implementation of Vector Quantization as a c++ template class that can handle different types and dimensions of vectors (e.g. 16 dimension vectors of bytes, or 4d vectors of doubles, etc). I've been reading up on the algorithms, and I understand most of it: here and here I want to implement the Linde-Buzo-Gray (LBG) Algorithm, but I'm having difficulty figuring out the general algorithm for partitioning the clusters. I think I need to define a plane (hyperplane?) that splits the vectors in a cluster so there is an equal number on each side of the plane. [edit to add more info] This is an iterative process, but I think I start by finding the centroid of all the vectors, then use that centroid to define the splitting plane, get the centroid of each of the sides of the plane, continuing until I have the number of clusters needed for the VQ algorithm (iterating to optimize for less distortion along the way). The animation in the first link above shows it nicely. My questions are: What is an algorithm to find the plane once I have the centroid? How can I test a vector to see if it is on either side of that plane?

    Hello, I'm trying to use Microsoft Solver Foundation 2 to solve a fairly complicated situation, however I'm stuck with an UnsupportedModelException even when I dumb down the model as much as possible. Does anyone have an idea of what I'm doing wrong?   • Office 2003 interop problems, interface, method not found.

    This problem is making me crazy. Actually I have multiple problems. First one: Why on earth are is there a _Worksheet and a Worksheetinterface in the Excel interop. They both look the same, except for some attributes on the methods. It's confusing! Second of all: my job today is making a VB.NET file more strict, by settings Option Strict On and Option Explicit On While it works for most files, I'm bumping into a problem. Here's a little code piece: Private _pivotTable As Excel.PivotTable With _pivotTable pvf = .AddDataField(pvc) End With PivotTable.AddDataField is defined on the MSDN page: http://msdn.microsoft.com/en-us/library/microsoft.office.interop.excel.pivottable.adddatafield(office.11).aspx When I check my local Interop dll w/ Reflector that method is NOT there. When I run the application, and step through it, the method just works. When I try to step INTO the method, I get an LateBound Exception. WTF?   • jQuery plugin Breaks after ajax call

    Hello, I am quite a newbie to jQuery/ajax but am having a problem with my site that im making. Basically at first the page loads fine. On the boxes is a fade caption, when the title of the caption is clicked you are brought to an ajax page.   • How do i close the alert dialog that displays custom view

    I have an activity named MainActivity which has a button. On click of that button i am displaying an AlertDialog which contains a custom view named ChildWindow.xml. That custom view has multiple textboxes and a OK button. On click of the OK button, i am calling a method of MainActivity. I am able to access the ChildWindow here as view.getRootView().findViewById(R.id.txtFirstName); Once the user clicks on the OK button, i have to close the alert dialog which i am able to do as view.getRootView().setVisibility(View.GONE); My problem is even though i have closed the the ChildWindow in the above statement, i am able to get reference to the textbox in the next line which means AlertDialog is closed but child window is still there.   • Java: Is clone() really ever used? What about defensive copying in getters/setters?

    Do people practically ever use defensive getters/setters? To me, 99% of the time you intend for the object you set in another object to be a copy of the same object reference, and you intend for changes you make to it to also be made in the object it was set in. If you setDate(Date dt) and modify dt later, who cares? Unless I want some basic immutable data bean that just has primitives and maybe something simple like a Date, I never use it. As far as clone, there are issues as to how deep or shallow the copy is, so it seems kind of "dangerous" to know what is going to come out when you clone an Object. I think I have only used clone() once or twice, and that was to copy the current state of the object because another thread (ie another HTTP request accessing the same object in Session) could be modifying it. Edit - A comment I made below is more the question: But then again, you DID change the Date, so it's kind of your own fault, hence whole discussion of term "defensive". If it is all application code under your own control among a small to medium group of developers, will just documenting your classes suffice as an alternative to making object copies? Or is this not necessary, since you should always assume something ISN'T copied when calling a setter/getter?

  • Who architected / designed C++'s IOStreams, and would it still be considered well-designed by today'

    First off, it may seem that I'm asking for subjective opinions, but that's not what I'm after. I'd love to hear some well-grounded arguments on this topic. In the hope of getting some insight into how a modern streams / serialization framework ought to be designed, I recently got myself a copy of the book Standard C++ IOStreams and Locales by Angelika Langer and Klaus Kreft. I figured that if IOStreams wasn't well-designed, it wouldn't have made it into the C++ standard library in the first place. After having read various parts of this book, I am starting to have doubts if IOStreams can compare to e.g. the STL from an overall architectural point-of-view. Read e.g. this interview with Alexander Stepanov (the STL's "inventor") to learn about some design decisions that went into the STL. What surprises me in particular: It seems to be unknown who was responsible for IOStreams' overall design (I'd love to read some background information about this — does anyone know good resources?); Once you delve beneath the immediate surface of IOStreams, e.g. if you want to extend IOStreams with your own classes, you get to an interface with fairly cryptic and confusing member function names, e.g. getloc/imbue, uflow/underflow, snextc/sbumpc/sgetc/sgetn, pbase/pptr/epptr (and there's probably even worse examples). This makes it so much harder to understand the overall design and how the single parts co-operate. Even the book I mentioned above doesn't help that much (IMHO). Thus my question: If you had to judge by today's software engineering standards (if there actually is any general agreement on these), would C++'s IOStreams still be considered well-designed? (I wouldn't want to improve my software design skills from something that's generally considered outdated.)

  • How to determine which source files are required for an Eclipse run configuration

    When writing code in an Eclipse project, I'm usually quite messy and undisciplined in how I create and organize my classes, at least in the early hacky and experimental stages. In particular, I create more than one class with a main method for testing different ideas that share most of the same classes. If I come up with something like a useful app, I can export it to a runnable jar so I can share it with friends. But this simply packs up the whole project, which can become several megabytes big if I'm relying on large library such as httpclient. Also, if I decide to refactor my lump of code into several projects once I work out what works, and I can't remember which source files are used in a particular run configuration, all I can do it copy the main class to a new project and then keep copying missing types till the new project compiles. Is there a way in Eclipse to determine which classes are actually used in a particular run configuration? EDIT: Here's an example. Say I'm experimenting with web scraping, and so far I've tried to scrape the search-result pages of both youtube.com and wrzuta.pl. I have a bunch of classes that implement scraping in general, a few that are specific to each of youtube and wrzuta. On top of this I have a basic gui common to both scrapers, but a few wrzuta- and youtube-specific buttons and options. The WrzutaGuiMain and YoutubeGuiMain classes each contain a main method to configure and show the gui for each respective website. Can Eclipse look at each of these to determine which types are referenced?

  • How do I find the module dependencies of my Perl script?

    I want another developer to run a Perl script I have written. The script uses many CPAN modules that have to be installed before the script can be run. Is it possible to make the script (or the perl binary) to dump a list of all the missing modules? Perl prints out the missing modules’ names when I attempt to run the script, but this is verbose and does not list all the missing modules at once. I’d like to do something like: $ cpan -i `said-script --list-deps` Or even: $ list-deps said-script > required-modules # on my machine $ cpan -i `cat required-modules` # on his machine Is there a simple way to do it? This is not a show stopper, but I would like to make the other developer’s life easier. (The required modules are sprinkled across several files, so that it’s not easy for me to make the list by hand without missing anything. I know about PAR, but it seems a bit too complicated for what I want.) Update: Thanks, Manni, that will do. I did not know about %INC, I only knew about @INC. I settled with something like this: print join("\n", map { s|/|::|g; s|\.pm$||; $_ } keys %INC); Which prints out: Moose::Meta::TypeConstraint::Registry Moose::Meta::Role::Application::ToClass Class::C3 List::Util Imager::Color … Looks like this will work.

  • Is there a java library / package analogous to <stdio.h>?

    I have been doing Java on and off for about 14 years, and almost nothing else the last 6 years or so. I really hate the java.io package -- its legion of subclasses and adapters. I do like exceptions, rather than having to always poll "errno" and the like, but I could surely live without declared exceptions. Is there anything that functions like the Unix/ANSI stdio.h routines in C? I know we will never be rid of java.io and its conventions until java itself is retired, as they have metastasized throughout the many frameworks that have accreted to java. That said, I would like something that works kind of like this (let's call it package javax.stdio): Have a main utility class, perhaps FileStar, that can read and write files (or pipes), either text or binary, either sequentially or random access, with constructors that mimic fopen() and popen(). This class should have a load of useful methods that do things like fread(), fwrite(), fgets(), fputs(), fseek(), and whatever else (fprintf()?). Methods that are incompatible with the open/construct mode simply throw up (just like some of the collections classes/methods do when restricted). Then, have a bunch of interfaces that suggest how you intend to use the stream once you have created it: Sequential, RandomAccess, ReadOnly, WriteOnly, Text, Binary, plus combinations of these that make sense. Perhaps even have methods to return the appropriate type-cast (interface), throwing up if you have asked for something incompatible. For extra flavor, skip the declared exceptions -- e.g. - javax.stdio.IOException extends RuntimeException. Is there an open source project like this floating around?

    Background Working in .NET 2.0 Here, reflecting lists in general. I was originally using t.IsAssignableFrom(typeof(IEnumerable)) to detect if a Property I was traversing supported the IEnumerable Interface. (And thus I could cast the object to it safely) However this code was not evaluating to True when the object is a BindingList<T>. Next I tried to use t.IsSubclassOf(typeof(IEnumerable)) and didn't have any luck either. (Already Working) Once inside this function, given the object the property resides on, and the PropertyInfo related, get the value of the property, cast it to an IEnumerable (assuming it's possible) and then iterate through each child and call ReflectObject(...) on the child with the count variable.
