  • Parallelize or vectorize all-against-all operation on a large number of matrices?

    I have approximately 5,000 matrices with the same number of rows and varying numbers of columns (20 x ~200). Each of these matrices must be compared against every other in a dynamic programming algorithm. In this question, I asked how to perform the comparison quickly and was given an excellent answer involving a 2D convolution. Serially, iteratively applying that method, like so list = who('data_matrix_prefix*') H = cell(numel(list),numel(list)); for i=1:numel(list) for j=1:numel(list) if i ~= j eval([ 'H{i,j} = compare(' char(list(i)) ',' char(list(j)) ');']); end end end is fast for small subsets of the data (e.g. for 9 matrices, 9*9 - 9 = 72 calls are made in ~1 s). However, operating on all the data requires almost 25 million calls. I have also tried using deal() to make a cell array composed entirely of the next element in data, so I could use cellfun() in a single loop: # who(), load() and struct2cell() calls place k data matrices in a 1D cell array called data. nextData = cell(k,1); for i=1:k [nextData{:}] = deal(data{i}); H{:,i} = cellfun(@compare,data,nextData,'UniformOutput',false); end Unfortunately, this is not really any faster, because all the time is in compare(). Both of these code examples seem ill-suited for parallelization. I'm having trouble figuring out how to make my variables sliced. compare() is totally vectorized; it uses matrix multiplication and conv2() exclusively (I am under the impression that all of these operations, including the cellfun(), should be multithreaded in MATLAB?). Does anyone see a (explicitly) parallelized solution or better vectorization of the problem?

  • CURL request incomplete, suspect timeout but not sure.

    I am currently using CURL via a php script running as daily cron to export product data in csv format from a site's admin area. The normal way of exporting data will be to go to the Export page in a browser, and set the configuration, then click on "export data" button. But as the number of products I am exporting is very large, and it takes more than 5-10 mins to export the data, I've decided to use php's curl function to mimic this on a daily basis via cron. Previously, it is working fine, but recently as I increased the number of products in the store by 500+, the script fails to return the exported data. Testing it manually via clicking on the "export" button in a browser, does return the data correctly. Thus there is no "timeout" issue with running the export in a browser manually. I've tested and by removing/decreasing the number of products (thus the time needed), the php-curl script works fine again when run from cron. So I suspect that it has something to do with timeouts issue, specifically with the curl function in php. I've set both CURLOPT_TIMEOUT and CURLOPT_CONNECTTIMEOUT to '0' respectively to try. In the php-curl script, I've also set "set_time_limit(3000)". But still it does not work, and the request will timeout, with the script failing to return with a complete set of csv data. Any help in helping me resolve/understand this issue will be much appreciated!

  • POST to a webpage from C# app

    I've been looking/asking around and can't seem to figure this one out. I have a C# application and need to be able to gather some data in the app, pop open a web browser and POST some data to it. I can POST to the site from within the app fine and I can obviously pop open IE to a certain link but I can't do both. I can't POST to that link directly. Is it possible for me to create the MPI_type_struct vectors included and send the data? I tried reading through forums, but i am not able to get the clear picture from the responses given there. Hope i would be able to get a clear idea or approach to send the data PS: i can send the data individually , but its an overhead of sending the data using may MPI_Send/Recieve if we consider the domain very large(say 10000*10000)

    When doing linq-to-sql in c#, you could do something like this: var data = context.MyTable.Where(x => x.Parameter > 10); var q1 = data.Take(10); var q2 = data.Take(3); q1.ToArray(); q2.ToArray(); This would generate 2 separate SQL queries, one with TOP 10, and the other with TOP 3. In playing around with Flinq, I see that: let data = query <@ seq { for i in context.MyTable do if x.Parameter > 10 then yield i } @> data |> Seq.take 10 |> Seq.toList data |> Seq.take 3 |> Seq.toList is not doing the same thing. Here it seems to do one full query, and then do the "take" calls on the client side. An alternative that I see used is: let q1 = query <@ for i in context.MyTable do if x.Param > 10 then yield i } |> Seq.take 10 @> let q2 = query <@ for i in context.MyTable do if x.Param > 10 then yield i } |> Seq.take 3 @> These 2 generate the SQL with the appropriate TOP N filter. My problem with this is that it doesn't seem composable. I'm basically having to duplicate the "where" clause, and potentially would have to duplicate other other subqueries that I might want to run on a base query. Is there a way to have F# give me something more composable? (I originally posted this question to hubfs, where I have gotten a few answers, dealing with the fact that C# performs the query transformation "at the end", i.e. when the data is needed, where F# is doing that transformation eagerly.)

    I'm trying to access the values of an object from a function I created with a callback, but have run into some trouble. I'm still fairly new at jQuery/javascript.     i had a previously working configuration with the config files used in a previous question However, i've changed this now to the following configuration using server mode, everything on the logs seem fine, however the client doesn't create any tun interface, so i don't have anything to connect to, presumably, i need to add or push some route commands, but i don't have any idea at this point what i need to do.     Hello. I'm developing an ASP.NET application with C# and Visual Studio 2008 SP1. I'm using WebForms. I have an ASPX page with two UpdatePanels, one on the left that holds a TreeView and other on the right where I load dynamically user controls. One user control, that I used on right panel, has a FileUpload control and a button to save that file on server. The ascx code to save control is: <asp:UpdatePanel ID="UpdatePanelBotons" runat="server" RenderMode="Inline" UpdateMode="Conditional"> <ContentTemplate> <asp:Button ID="Save" runat="server" Text="Guardar" onclick="Save_Click" CssClass="button" /> </ContentTemplate> <Triggers> <asp:PostBackTrigger ControlID="Save" /> </Triggers> </asp:UpdatePanel> I make a full postback to upload the file to the server and save it to database. But I always getting False on FileUpload.HasFile. I problem is the right UpdatePanel. I need it to load dynamically the user controls. This panel has three UpdatePanels to load the three user controls that I use. Maybe I can use an Async File Uploader or delete the right Update Panel and do a full postback to load controls dynamically. Any advice? UPDATE: RegisterPostBackControl works... the second time I click on save button. First time FileUpload.HasFile is FALSE, and second time is TRUE. Second Update On first click I also check ScriptManager.IsInAsyncPostBack and is FALSE. I don't understand ANYTHING!! Why?   • Stop lazy loading or skip loading a property in NHibernate? Proxy cannot be serialized through WCF

    Consider I have a parent, child relationship class and mapping. I am using NHibernate to read the object from the database, and intended to use WCF to send the object across the wire. Goal For reading the parent object, I want to selectively, at different execution path, decide when I would want to load the child object. Because I don't want to read more than what I needed. Those partially loaded object must be able to sent through WCF. When I mean I don't load it, neither side will access such property. Problem When such partially loaded object is being sent through WCF, as those property is marked as [DataContract], it cannot be serialized as the property is lazy load proxy instead of real known type. What I want to archive, or solution that I can think of lazy=false or lazy=true doesn't work. Former will eagerly fetch all the relationships, latter will create a proxy. But I want nothing instead - a null would be the best. I don't need lazy load. I hope to get a null for those references that I don't want to fetch. A null, but not just a proxy. This will makes WCF happy, and waste less time to have a lazy-load proxy constructed. Like could I have a null proxy factory? -OR- Or making WCF ignoring those property that's a proxy instead of real. I tried the IDataContractSurrogate solution, but only parent is passed to GetObjectToSerialize, I never observe an proxy being passed through GetObjectToSerialize, leaving no chance to un-proxy it. Edit After reading the comments, more surfing on the Internet... It seems to me that DTO would shift major part of the computation to the server side. But for the project I am working on, 50% of time the client is "smarter" than the server and the server is more like a data store with validation and verification. Though I agree the server is not exactly dumb - I have to decide when to fetch the extra references already, and DTO will make this very explicit. Maybe I should just take the pain. I didn't know http://automapper.codeplex.com/ before, this motivates me a little more to take the pain. On the other hand, I found http://trentacular.com/2009/08/how-to-use-nhibernate-lazy-initializing-proxies-with-web-services-or-wcf/, which seems to be working with IDataContractSurrogate.GetObjectToSerialize.

Update: We've tried reproducing the failure by setting up a few hundred sites and writing a script to hit them repeatedly while recycling the App Pool once every couple of minutes and were unable to accomplish much other than loading down the server's CPU for a few days straight. We then tried messing (locking one of the DLLs, changing the file permissions) with the copies of the DLLs that ASP.NET makes and managed to reproduce similar behavior but not the same exception. Does anybody have any ideas on how to adjust the security policy to get it to throw a System.Security.Policy.PolicyException: Execution permission cannot be acquired. when loading a specific DLL?

    I have a console application that is trying to load a CustomConfigurationSection from a web.config file. The custom configuration section has a custom configuration element that is required. This means that when I load the config section, I expect to see an exception if that config element is not present in the config. The problem is that the .NET framework seems to be completely ignoring the isRequired attribute. So when I load the config section, I just creates an instance of the custom configuration element and sets it on the config section. My question is, why is this happening? I want the GetSection() method to fire a ConfigurationErrors exception since a required element is missing from the configuration.   • Class member functions instantiated by traits

    I am reluctant to say I can't figure this out, but I can't figure this out. I've googled and searched Stack Overflow, and come up empty. The abstract, and possibly overly vague form of the question is, how can I use the traits-pattern to instantiate non-virtual member functions? The question came up while modernizing a set of multivariate function optimizers that I wrote more than 10 years ago. The optimizers all operate by selecting a straight-line path through the parameter space away from the current best point (the "update"), then finding a better point on that line (the "line search"), then testing for the "done" condition, and if not done, iterating. There are different methods for doing the update, the line-search, and conceivably for the done test, and other things. Mix and match. Different update formulae require different state-variable data. For example, the LMQN update requires a vector, and the BFGS update requires a matrix. If evaluating gradients is cheap, the line-search should do so. If not, it should use function evaluations only. Some methods require more accurate line-searches than others. Those are just some examples. The original version instantiates several of the combinations by means of virtual functions. Some traits are selected by setting mode bits that are tested at runtime. Yuck. It would be trivial to define the traits with #define's and the member functions with #ifdef's and macros. But that's so twenty years ago. It bugs me that I cannot figure out a whiz-bang modern way. If there were only one trait that varied, I could use the curiously recurring template pattern. But I see no way to extend that to arbitrary combinations of traits. I tried doing it using boost::enable_if, etc.. The specialized state information was easy. I managed to get the functions done, but only by resorting to non-friend external functions that have the this-pointer as a parameter. I never even figured out how to make the functions friends, much less member functions. The compiler (VC++ 2008) always complained that things didn't match. I would yell, "SFINAE, you moron!" but the moron is probably me. Perhaps tag-dispatch is the key. I haven't gotten very deeply into that. Surely it's possible, right? If so, what is best practice? UPDATE: Here's another try at explaining it. I want the user to be able to fill out an order (manifest) for a custom optimizer, something like ordering off of a Chinese menu - one from column A, one from column B, etc.. Waiter, from column A (updaters), I'll have the BFGS update with Cholesky-decompositon sauce. From column B (line-searchers), I'll have the cubic interpolation line-search with an eta of 0.4 and a rho of 1e-4, please. Etc... UPDATE: Okay, okay. Here's the playing-around that I've done.   • Signals and threads - good or bad design decision?

    I have to write a program that performs highly computationally intensive calculations. The program might run for several days. The calculation can be separated easily in different threads without the need of shared data. I want a GUI or a web service that informs me of the current status. My current design uses BOOST::signals2 and BOOST::thread. It compiles and so far works as expected. If a thread finished one iteration and new data is available it calls a signal which is connected to a slot in the GUI class. My question(s): Is this combination of signals and threads a wise idea? I another forum somebody advised someone else not to "go down this road". Are there potential deadly pitfalls nearby that I failed to see? Is my expectation realistic that it will be "easy" to use my GUI class to provide a web interface or a QT, a VTK or a whatever window?     I need to deserialize some JSON to a Java tree structure that contains TreeNodes and NodeData. TreeNodes are thin wrappers around NodeData. I'll provide the JSON and the classes below. I have looked at the usual Gson help sources, including here, but I can't seem to come up with the solution. Serialization works fine with Gson. The JSON below was produced by Gson. But deserialization is the problem I need help with. Can someone show me how to write the deserializer (or suggest an alternative approach using Gson best practices)? Here is my JSON.
