Compare two windows server 2008 R2 boxes (COM registration 32/64bits issue within IIS)

I've got an issue where the same msi installed on a server 2008R2 box A instantiates correctly a COM dll, and not on the (seemingly) same box B.

The installed application is a web application, hosted on IIS.

Here's my question: Is there any tool around that is able to compare two boxes installations? (i need comparisons for registry content, IIS settings, user accounts, policy, you name it...) Thanks
